Holy Salazar, this got really long but you have no idea how much I LOVE doing character and house analysis…
I was recently asked which house I think Hermione would be sorted into, if not Gryffindor. Hermione’s secondary house has always been an interesting and complex topic. One that I am always eager to explore.
My thoughts on what house, if not Gryffindor, into which Hermione would be sorted stem from multiple points of view and canon interactions. Part of the reason this answer took so long to form was me organizing my thoughts because there are a lot of them on this topic.

“I’m not entirely sure as to why we’re all still roped to be the bad guys. Everyone looks for someone to blame and I guess we’re the scapegoats, after all most of the death eaters belonged to our house, a true tragedy. We are not all the evil-borns of pureblood and rich bigots. And as for Draco, he had no choice. Think about putting yourself in his shoes. If a powerful dark wizard chose you to carry out such a deed by threatening your loved ones and promising to torture everyone you know and love, what would you do? Of course those who aren’t familiar with this world nor the truth about us, categorise every Slytherin as evil. As the mascot of our house; snakes. They forget about our strength, intellect, resilience, cunningness, ambition, wit and creativity. They forget how we see what others don’t. Always somehow, a step ahead. Always aware. Almost too aware about the evil and good in this world. We make the world run. We push ourselves to achieve the impossible, the unknown, the great. Yet we’re all “bad”. We are romantics, the hurt yet the strongest. The hidden empaths. Our bravery lies in our thoughts and beliefs. We may not be the best at expressing our emotions, but that doesn’t mean we’re cold at heart and soulless. We are the cold but welcoming breeze in autumn. The moonlight on a summer evening. The tides in the ocean. And of course, the soul soothing rain. We teach others to hope even when there is none. To keep fighting even when you don’t want to anymore. Because we believe. We are the  invisible dreamers, optimists, romantics, empaths, fighters and believers.”

I have this headcanon where some Slytherins that aren't really cunning and don't really talk back. Slytherins that are socially anxious and just want to be left alone, thank you very much. Slytherins that can be extremely sarcastic if they want to but just don't want to be bothered and want to keep quiet in their own world.
Yes, Nonnie, yes. 
Slytherins that are silent most of the time, but when they do choose to speak, they leave you speechless
Anxious Slytherins who use their sly skills, not for personal gain, but to avoid social interactions they are uncomfortable with at dinner parties
Slytherins with a fear of public speaking who make deals with other students that whenever a teacher calls on them, the other student will answer for them 
Slytherins who whisper their witty sarcasm in the back of the class rather than draw attention to themselves
Slytherins who master disillusionment charms in order to navigate the school without being bothered
Slytherins who spend hours up in the Owlry because they prefer the owls company to the constant bustle of other students
Slytherins having a certain abandoned classroom they study in, all in silent agreement that none of them have to speak to one another, not because they’re rude, but because they all feel more comfortable in the silence
