you know what would have been fun in season 4/between seasons 3 and 4?
Kara and Brainy dating in secret
think about it:
in the first episode of season 4, their communication/working together was on point and Kara seemed to be very happy as she seemed to have everything together
Brainy was also happy to help her with whatever she needed, and she immediately went to him with everything
That talk with Alex and Kara when Kara gives Alex a Look after she mentions Brainy, and her quickly going to his defense and telling Alex to go easy on him
Brainy being so worried that he let her down in 4x02/him being emotionally thrown off-balance in general whenever she's in trouble (see also 4x04)
maybe in this version of events, Kara finds out what happened to him in 4x02, and of course she's also concerned about him and wants to make sure he's safe
he also confides in her about his feelings regarding the Winn going to the future situation, and she comforts him about it and about him missing home and his friends in the future.
we know from I want to say 2x14 that after Kara and Mon-El started dating, she did want to keep their relationship on the down-low, so this wouldn't be out of character for her
and speaking of Mon-El, I feel like Brainy would have wanted to give her space to get over the relationship she had with him, but Kara seemed over it by the end of season 3 already, so it would make sense for her to want to start over with someone new, and Brainy was right there and gave her such emotional comfort in her mind-palace already so it would be an easy decision
and their relationship would probably start off pretty casually, like she takes him shopping, she takes him to try every kind of food that she loves, they go flying through the city, they team up to stop some sort of crime, etc
but of course at some point Brainy realizes he really does love her but he doesn't admit it because he doesn't want to mess up what they have/go too fast
and also Brainy would definitely have confided in Kara about Alex and their difficulty working together, so she'd absolutely be there to help him with that, even if he suggested that they keep their relationship a secret because Alex wouldn't be too fond of him at the moment
"we both have secret identities, how difficult would it be to hide a relationship too?"
cue the angst because of what happens to Kara early on in that season, cue the drama given both the Children of Liberty of it all and later on the mind-wipe thing, cue Eliza figuring it out at Thanksgiving and ending up bonding with Brainy, cue them mentoring Nia together and her figuring it out immediately, etc.
not sure exactly when they would reveal their relationship in this scenario, but I'm sure it would be dramatic but also their friends and family would for sure approve of it once they realize what's going on, like the Alex and Maggie reveal in season 2.

57.  Nura Nal (Supergirl)

You know that Nal Family Member, who is a member of the Legion of Superheroes and a personal friend of Brainiac-5? Who apprearantly looks a lot like Nia? Well that would be Nura Nal aka Dream Girl, the DC Character Dreamer was originally based on.
She is a descendant of Nia (how this is supposed to work we will never know either) and we had like 3 Seasons to meet her, but we never even got a glimps of her. Which is odd considering Nicole Maines could have just played her.
Maybe they didn’t want to make her an extra costume, but considering how many villains of the week got one, that would be an odd reason for her never showing up. Also they could just have had her show up in civilian clothes. Maybe we would have seen her, if „Supergirl“ would have gotten a 7th Season. After all Dreamer had just started to take off as a hero by the end of the series. But since the Writer‘s Room always had a very strange relationship with all the Legion of Superheros Characters we might have never gotten to meer her either way. For whatever reason the Legion and their member were constantly name-dropped but other than Mon-El und Winn we only ever got to meet Brainy and Saturn Girl - over the span of four seasons! I don’t know what that was all about, but maybe the show was not actually allowed to use those characters? But why name-drop them in that case like all the time? Who knows…. Anyways never showing us Nura Nal was a wasted opportunity, that’s for sure.

Maybe you have answered this question before: how would you have written the Supergirl reveal to Lena?
You still have the elements of it being so late in series and that Lena actually already knows.
I wonder how a good writer would approach this because in the show it was an actual train wreck- Lena wanting to expose Supergirl’s identity at the Pulitzer party before Kara actually said it?! So out of character. And all that stuff after? So stupid.

Well, it depends on what point the launch off was.
Let's say she learns via Lex, just like in the show (rather than rewrite the whole damn series in this post, haha).
Just thinking on the fly, here goes... I woulda just had her reeling, feeling betrayed, and isolating rather than putting on a front.
Kara doesn't understand what's happening, but wonders if maybe Lena is secretly angry with her for killing Lex (remember, Kara believed she took him down in that final fight at the end of S4). This is hammered in further after Alex plants the seed that, evil or not, Lex was still Lena's brother, and so some level of sadness is likely to still exist there. She advises Kara to give Lena time and space.
Kara, further worried by Lena's worsening isolation and mood, ignores her sister's advice and makes efforts to connect, but increasingly senses the distance and her guilt grows.
Meanwhile Lena -- between finding out the truth that Kara is Supergirl in such a terrible way, while also hiding that she killed Lex (to protect Kara, ironically) truly spirals and starts to think that Kara perhaps never was truly her friend at all, only using her to be able to eventually take down Lex. A means to an end. Feeling like that's all she's ever been to anybody, including her "best friend" who meant the world to her, Lena becomes darker and more cold, sure -- but never takes those ridiculous 'villainous' actions of any kind.
Alex pulls a typical Alex move and starts to suspect that Lena's isolation and darker vibes could mean trouble as "She is a Luthor." and she's worried she'll carry Lex's torch now that he's gone, and her isolation means she's up to something. Kara of course doesn't buy it -- much like in the show, defending Lena, rebelling against the notion.
After ramping the tension throughout Season 5A on these fronts, a dramatic series of events eventually leads Kara to go to Lena and try to have a much needed conversation. Lena thinks she's perhaps finally going to confess, and she allows herself to feel hopeful again -- alas that hope is dashed, when instead Kara simply apologizes for killing Lex (so she thinks she did), and not realizing how much doing so would cause Lena pain. Lena finds this ironic, Kara's concern for her pain, considering she's lied to her all this time and still won't be open with her. Lena then decides that if nothing else, she won't lie.
She tells Kara that Lex died at HER hand, not Kara's.
Kara is shocked. She's pulled away by an emergency before they can discuss this further. And thus, Kara now believes Lena's distance and darkness is driven by guilt over killing her own brother, and Kara now feels more guilty than ever that she went through that, and that she continues to keep Lena in the dark, even though Lena opened up to her. As we approach mid-season, the two have several 'almost' moments where it seems Kara might actually confess her identity. And we make it clear that she wants to. But the more she sees how hurt Lena is about having to kill Lex, to protect her no less, the worse she feels and the more she's terrified to tell Lena her secret, believing that Lena's done so much for her, meanwhile all she's done -- is lie. It wrecks Kara. And her anger issues start to rise up again, and that comes out a lot in Crisis crossover (in which our world's Lex is NOT yet present again btw), which is of increasing concern to everybody.
Post Crisis, in which Lena and Kara work together to save everybody even though they can barely even look at each other, we have these two idiots with their secrets, both struggling tremendously -- Kara with her anger and guilt, and Lena with her sadness and pain. And both with their regrets. And the rest of the group is noticing these tensions, between missions / various genre adventures.
It ramps up, until finally, shit hits the fan in a 100th episode. Lena is held hostage by someone threatening to kill her if Supergirl doesn't reveal her identity (similar to how it was in the show, but without the Mxy stuff, or at least using it better) -- Kara is fully willing to reveal herself to save Lena. She prepares to do just that, and even goes to the press conference, but just before she has to do it, her friends find a way to save Lena without the reveal needing to happen. But Kara is also nearly killed in the battle. The closest she's ever come to dying.
In the aftermath, Lena has now seen how far Kara would go to protect her -- both in terms of being willing to give up her life AND reveal her identity to the world. Lena of course forgives Kara (quietly, to herself) and decides to let Kara have her secret, even if it means they both pretend the other doesn't know, silly as it it. Alas, what she doesn't expect, at the end of the episode --
Kara reveals her identity to Lena (at Kara's place after everyone else goes home). Turns out almost losing her life made her realize she didn't want to die a coward and a liar on this front. And also, Lena not knowing put her at worse risk than knowing. And she deserves to know, so she can protect herself. So Kara can better protect her.
After/during her confession, Lena sheds a tear, and Kara starts to profusely apologize, thinking Lena is devastated by the revelation. But Lena confesses that it's tears of relief, because she's already known. She was just wondering if Kara would ever trust her enough to tell her the truth. Kara is shocked to know Lena knew, grateful she's kept the secret for her, and heartbroken to know she learned it from Lex, before killing him. She also makes it clear she didn't keep it from her because she didn't trust her, it was never about that. It was simply the belief that not telling her protected her somehow. But now she's seen that was foolish, in this case. Realizing now they've both been dumb and their secrets have done nothing but cause each other, and themselves, so much pain -- they agree: no more secrets.
And they hug it out -- because besties! Just gals being pals right?!
*eye roll*
Then the rest of 5B becomes all about Lex popping up alive, and being furious that Lena and Kara are closer than ever, and that his attempt to destroy their relatio- I mean "friendship" failed. And he comes at them harder than ever, with Lillian's help. And so on. And by the end of S5, in an epic battle, Lex is finally stopped and captured once and for all and hauled off to prison, but not before sending Kara to the phantom zone.
Lena is devastated, as she and Kara only recently had all cards on the table and were growing closer than ever, so S6A then becomes all about the super friends trying to find Kara in the Phantom Zone (with a LOT less cheesy stupidity, and a lot more focus on Kara's traumas and torture while in the PZ rather than any dumb filler crap with her dad being alive -- perhaps she sees him, but it's just a cruel illusion).
Meanwhile, Lena, at wits end, visits Lex in prison, hoping to get information out of him as to where and how they can find Kara in the PZ. But he taunts her, plays games with her, etc until finally, she tells him goodbye for good. He doesn't believe she'll be able to stay away forever, especially as long as he knows how to find Kara. But she finally sees through it all, basically tells him he's full of shit, that he has no idea how to reach Kara in the PZ, he's a liar, always has been, and his power over her is gone. She vows to find Kara on her own and to never be anything like him, as he's selfish and cruel and insane. And she finally walks away from him. And he can't believe it.
Now that she's found her inner strength, Lena is able to think more clearly, less out of anger and desperation, and thus she, Alex and the Superfriends eventually embark on an action-packed retrieval of Kara in the Phantom Zone, ultimately saving her in the mid-season finale.
The final half of the final season (6B) focuses on Kara's deep traumas experienced/re-lived in the phantom zone, as she struggles with doing her job as "perfect" Supergirl while mentally screwed up. No one really notices but Lena, because Kara hides it well. Alex is just happy her sister is back, busy planning a wedding, focusing on vigilante work, etc. And the Superfriends have lots of other issues to focus on as well. But Lena sees Kara's struggles because she knows a thing or two about trauma, and she's there for her. Especially after Alex and Kelly get married with a few episodes to go and Kara doesn't want to burden her sister, who is finally so happy.
The final episodes feature Kara facing her demons, internal and external (as villains from past seasons pop up to haunt her, as it turns out the events post Crisis brought them into this universe, and now they've come after her, and they've all got to take them down).
In the end, the show wraps up with Kara finding a level of peace she never had before, having faced the past and all she's gone through and lost, in great part thanks to having Lena by her side.
And the show ends focused on Kara, for an episode called KARA. Not focused on Lex, nor the supporting characters, not on shoe-horned cameos, nor other bs. But Kara herself, and her journey, her healing from a lifetime of loss and trauma, her relationships to her family and friends, and rediscovering that which is always going to rest deep within her soul, even if it gets a little lost sometimes...
Her unbreakable sense of HOPE.
The End.

This was by far not the first time that Brainy had spent the night with Nia Nal.
There had been many-a routine patrol that had led to this precise scenario in the past – of returning home in the early hours of the morning only to conclude that the logical course of action would be to cut travel time by simply spending their night together. Or, more accurately, what was left of it. Brainy was often expected back at the DEO well before sunrise and, with that in mind, Nia had offered her assistance by telling him to think of her place as a ‘safe crash space’. Somewhere he’d be welcome whenever he needed it, even if sleep was rarely a need he was compelled to satisfy.
He felt as though he might need it now. By the time they’d left J’onn’s place that evening, Brainy had to admit that he was starting to feel… off. His realignment had taken its toll in ways that were becoming increasingly difficult to ignore. He’d already diverted several background processes to mitigate any physical side effects, but there was only so much he was able to do before even that began to fail him.
In short, his head was pounding.
He hadn’t wanted to disclose such information to his friends, certainly not Nia. She had been through enough strife already, having contended with the most unsavoury aspects of his psyche, parts of himself he had never wished for anyone to see. The cold and calculating mentality that clouded his own judgement whenever his ancestors were given free reign over his mind. It was a … self-preservation tactic, one he hated with every fibre of his being, that he wished wholeheartedly that he could take back. But… it had happened. And now, it was over. And somehow… Nia had still accepted his affections. Had invited him home, to her bed.
And there he lay, fingers linked across his chest, watching Nia from the corner of his eye as she slept soundly at his side. He had feared she would never find peace lying here with him, that by abandoning her, forcing her into danger just to satisfy his own selfish curiosity, would have amounted to something truly unforgivable in her eye. He hadn’t disclosed exactly why he had done the things he had, and yet she’d still accepted what little he’d been able to offer on their journey home from Shelley Island.
That it hadn’t been him. That he was back.
Brainy only wished he could believe those words as surely as she.
The truth was, he had yet to feel fully himself again - to recapture everything his ancestors had shaken loose. He heard them still, a constant threat at the back of his mind, but their words had no power any longer. His fear and pain had given them full access to his thought tracks, the electric shocks administered to his implants offering just enough of a mental distraction to allow for their escape, to convince him that he needed them. Those mental cages had been locked and refortified a thousand times over since that slip-up, but even that didn’t feel like enough. He would never ­– could never – allow a mistake like that again.
But how could he explain that to Nia? What might she think of him if she knew the truth? Yes, he had admitted once that his ancestors were evil—collectors and world-enders, destroyers. It would be something else to tell her that no matter how far he tried to run, no matter how long he lived, their actions would always be a part of him, in a way that far extended the comprehension of a biological mind.
Would she share a bed with him so easily then? Knowing that his mind housed the potential for great evil, that he alone had evaded the diabolical lineage that stretched back centuries, millennia?
All that and more rested at the tip of Brainy’s tongue, and he so wished that he could divulge everything to her now, to free himself from this guilt. But the day’s events had left Nia exhausted and he could not wake her, could not be the cause for yet more of her pain.
This was his fault, it was always—
His thoughts turned to static when Nia shifted suddenly in her sleep, a soft sigh escaping her lips as she rolled comfortably over to Brainy’s side of the bed.
His heart twisted inside his chest as he watched her. She was beautiful, astounding, her face a fine curve in the moonlight, her lashes fluttering in the midst of a dream well underway. Seeing her like that… Brainy could almost let himself relax.
That was until Nia’s arm slipped out from beneath covers, reaching instead for him.
He couldn’t. He couldn’t risk anything with her. Could not hurt her. Not again. Not…
Brainy held his breath, rolling expertly out from under her wandering hand…
…and directly onto the floor.
The impact was jarring, rattling through his right side where his arm took the brunt of the fall. Had his head not felt like it was splitting in two, he may have recovered quick enough to evade Nia’s notice.
“Brainy?” Nia asked, her voice heavy and sleep laden. “You okay?”
Brainy swore to himself. He sat up abruptly, peering nervously over the edge of the mattress and right into the worried gaze of one Nia Nal.
She stared back at him in confusion, rubbing the sleep from her eyes with the heel of her hand.
“I’m fine,” Brainy said, quicker than he’d anticipated. He cleared his throat so hard he coughed, tilting his chin away from her. “Just – uh – a headache.”
“From the warehouse?” Nia asked, shifting in concern. “You didn’t look so hot when we left the island. Anything I can do?” She smothered a yawn with her fist, pushing herself up from the mattress. “Would aspirin work for you?”
Brainy swallowed down the urge to smile. Aspirin would do precisely nothing to dull this particular pain, but he didn’t wish to discredit her attempt at helping.
“Worry not,” he assured her, bulking his claim with his usual bravado, “I am fully functional. It is nothing to concern yourself with. I-I simply need some air.” He made a swift shooing gesture, causing Nia to blink in surprise, before he made to stand. “Return to your dreams, Nia Nal. I will be back—oh, would you look at that.” Without meeting her eye, he scooped his phone from the nightstand, gleaning through his recent text notifications with feigned interest. He paused, straightening out his stance. “A matter at the DEO requires my immediate attention. I will—see you tomorrow.” He clumsily took her shoulder, narrowing his eyes. “And then we will talk more about what transpired today.”
“Okay,” Nia said slowly, in a tone that suggested she didn’t quite believe his excuse. Brainy elected to play the fool for the time being; at least that way he could leave without any further questions being asked.
As he turned to leave, however, Nia took his hand. “Brainy, wait—” He stopped himself with some effort, practically bobbing on his feet with restless energy as he glanced her way. Nia’s face was open, worried, her eyes a brown shimmer in the dark. “Are you sure you’re okay?”
Brainy forced a smile. “Perfectly,” he lied, patting her hand with little grace. Even he couldn’t deny that the gesture felt wooden to some degree, but under the circumstances he could do no better. His head was still roaring with guilt he could hardly contain, whispers from a dozen buried Brainiacs urging him to let loose a little – set them free.
All he said out loud was, “Sleep tight, Nia Nal.”
Nia didn’t get a chance to interrogate him further than that; he was out of the door in an instant, breathing out a sigh of relief the moment he found himself alone in the hallway. His head continued to throb, pain that pressed so insistently into his jaw that his teeth began to ache.
It didn’t matter that there had been no such alert at the DEO, he would gladly take up a night shift simply to extenuate the noise inside his head. Perhaps he could even steal a few hours for himself somewhere quiet to try and rid of this pesky headache once and for all. After all, he was nothing if not efficient in the art of multitasking.
He knew it would not be that easy of course - his ancestors never were. Today, they had proven that even his strongest defences could be broken. No amount of reinforcement or careful mental manipulation would convince them to surrender the chance at attempting it again. And again. And again.
He would tell Nia, he promised strictly to himself. Tomorrow… when the voices were less persistent, perhaps.
And then… then she could decide for herself whether he was truly worthy of being – as she had called it – the big spoon.

I updated this because folks' commenting got me inspired and because I can't seem to sleep unless I finish writing. Excerpt:
Lena enters Kara’s office at Catco, which is now covered in boxes and documents. Many of said documents are taped to the window with arrows in different colored markers linking documents. Words are scribbled above the lines, the handwriting messy and very hard to read. Knowing what she does now, Lena realizes it’s because Kara’s learned English as a teenager, and with her superstrength, she probably had to learn how to write without breaking everything. 
She walks up to the mess on the window. Kara isn’t in the room yet. Lena had woken this morning in her bed, the blankets tucked gently around her — Lena had fallen asleep on the flight back to her loft — and on her nightstand by her unfinished scotch, Kara had left a note: Here’s the key to my office. I know you get up early for work, so just go on in. I’ll bring us lunch.
So here she is, standing in front of this… very oddly organized clues, her arms crossed as she read through the documents taped to the window. The key is still in her pocket, and Lena recognizes that giving it to her had been a form of trust. 
Trust. Such a difficult thing for her to give anyone. Eve's betrayal still haunts Lena, because she let Eve in. Lowered her guard, just like she has for Kara. Lena is furious with Eve, but that same fury simply fizzles when she thinks of Kara. Instead, she feels conflicted. She taps her fingers against her arm, frustrated. Kara has become a jigsaw puzzle, all these pieces slowly being revealed and yet none quite fit together. Can she trust Kara?

You don’t know how exited I got when I saw Kara on the after creditsss. And on Apokolips OH.MY.GOD. Also her design seems soo cool and I will love to again see an angry member of the house of El, I believe Conner will help her a lot through the plot for S5.

“...No, they’re for Kara.”
...
“Brainy! I’m so glad you made it!”
~
It’s a rare moment of quiet for them, after the air is cleared and Kara is freed from her Kryptonite-proof suit, that she asks.
“Brainy?”
“What is it, Supergirl?”
She’s with him in the DEO, and sits in a rolling chair by his side, as he’s still searching for information about the Children of Liberty and keeping such research as private as he can.
“I was just wondering… if you would like to come to my apartment for Thanksgiving.”
“Ah. Yes, the twenty-first century holiday.” He answers. “And your family will be there?”
“Alex, and Eliza, and J’onn, yes- and James and Lena.” She clarifies. “There are a couple more people I’d like to invite, but I figured that since this is your first time spending the holidays in the twenty-first century, that you… that I didn’t want you to feel alone.”
Kara thinks of previous years, previous Thanksgivings, all since she became Supergirl, where she’s made sure her friends had a place at her table. Both Winn and James, certainly, even before she learned about Winn’s unfortunate family history.
The following year, Mon-El had joined them, and though Maggie hadn’t gotten to be there, she had certainly become part of family gatherings afterwards. After that- and due to Barry Allen’s wedding conflicting with her plans- Thanksgiving had been more low-key, but she’d definitely made up for it with a Christmas celebration, with Lena and Sam and M’yrnn joining that particular party.
He, meanwhile, supposes it would likely not be the best time to tell her that, prior to joining the Legionnaires, he has always spent holidays feeling alone- even when his parents were present.
“That is very kind of you.” He answers, before looking back at his computer screen. “But, all of this work…”
“It could wait?” Kara suggested. “I mean, it’s definitely important. But with how much you’ve been working, surely you can set aside one night to relax and have dinner with us.”
At least, unless something happens- which it seems to, almost every year.
“I believe you.” He says. “However… where exactly is your apartment? I know what it looks like, of course, but…”
“Right.” Kara says- and how could she have forgotten that? “16 Hope Street, apartment 4A.”
“I will do my best to be there.”

Querl found himself in a grocery store again.
(“Found himself” was, in actuality, an inaccurate phrase- he made the conscious choice to go, even despite his negative experience almost half a year prior. And if the sight of his appearance had been enough to nearly cause a riot then, he could scarcely imagine what would happen now, were his image inducer to malfunction like it had just a month previous…)
(That was false too. He could definitely imagine, as he’d caused such riots in his own time before. But this century was supposed to be different- or at least, it would become different.
He had to put that out of his head for now, though. He had to keep the timeline intact, remember what was supposed to happen and when.
Even though it was difficult, at times, and his own insertion into the timeline was something he had to continually monitor.)
Regardless, he was here, now, and intent upon not leaving empty-handed- he needed to find a gift for the person who’d shown him such kindness in the past few months, who made sure he wouldn’t be alone today.
There would be plenty of food, of course, it wasn’t necessary to contribute more of that for their gathering. Drinks, as well, would be provided, and plentiful.
