My recent Mulder Walk-In headcanon - copypasta'd below - got a good response, so here's a tribute to the 90s X-Files comics showing a Walk-In replace Mulder to save him from his brain condition.
Details: season 8 of The X-Files reveals Mulder hid terminal illness from Scully (dumb). And somehow Scully the doctor missed it (dumber). And in season 9 he abandoned Scully and his baby child to hide like a coward (dumbest).
So what if Mulder was switched out by a Walk-In after the Samantha reunion in Season 7's Closure? This possession was to save Mulder from an even worse fate, but left him doing out of character things. When he returned from death (minus an autopsy, somehow - dumb!), he was still in place between both the physical and spiritual worlds, hence his running away after William's birth.
The Mulder we saw in the latter half of season 7 wasn't quite our Mulder. It could hide Mulder's physical status as a mirage. And this Walk-In Mulder even left a will asking not to be autopsied. Perhaps claiming to do so out of Jewish tradition or to keep his hybrid DNA out of official documents.
But really it was to ensure Scully didn't butcher his chances of resurrection. The Walk-In spirits knew the fate of the alien abductees, and had to 'replace' Mulder to ultimately keep him alive. Ultimately, after season 9, both versions of Mulder converged into one.
This would also explain David Duchovny's bored acting in season 7.
