Jon the Moth
One of the very few moths left. He fares from Hallownest and was raised by the Seer, though she told him very little about what the other moths believed in, as she had already accepted her fate of being the last to carry that burden. He was brought in by Elias under the guise that moths are inherently good at lore-keeping. Jon is very curious about Higher Beings but, having never met one himself, often discounts the claims of others of having come across one.
He does have odd dreams of a bright and radiant being saying things he can’t understand. And yet, with every night, they seem to become clearer...
Sasha the Mushroom
One of the sentient mushrooms and also from Hallownest, Sasha is one of the few of her kind to have both a strong connection to a name and a desire to leave the Fungal Wastes. She is very interested in bugs and loves what she is able to learn at the Institute. She has a strong belief that any sentient being has the ability to transcend to be what is considered a higher being. 
Tim the Fire Bug
Tim comes from a far-off kingdom that had been on its last legs before he left. He used to live with his brother, but in what was considered the last days of the Kingdom a strange group of circus bugs showed up and on the same day they left, so did Danny. Tim spent years searching for the circus and Danny. He came to the institute after figuring out that there was probably a Higher Being amount the bugs of the circus and hoping to find a lead.
Martin the Pill Bug
Martin came to the Institute under the promise that somebody would watch over his grandmother if he agreed to provide his unique input and help. Martin comes from a small kingdom who believe that Higher Being are very closely tied to nature and the elements. In that kingdom, it is also popular for bugs to decorate each other’s masks.
He has a scarf he rarely takes off that he apparently wove himself. He doesn’t talk much about where he leaved weaving from, but will say that having thread on hand never hurts. 
Basira the Mantis
Basira works more as a guard to the Institute of the Root - a library created within what is believed to be the great corpse of a being of Root - though she is able to provide her own perspective on Higher Beings. Which is, according to her tribe, that Higher Being are bugs who have become intune with great and dangerous powers. Not much is known about her past other than that she cannot or will not return to her tribe.
Daisy the Hunter
A young hunter who traveled looking for powerful and dangerous bugs to challenge. In a word, she wants to fight God - or rather, she wants to challenge Higher Beings. However, she didn’t come to the Institute because of that, but rather followed Basira there. Although she still travels, she returns to the Institute often to visit Basira.

Is Jonah's wyrm parent related to the Pale King someway? Is Jonah like, Hornet's and the Vessels' cousin?
Possibly? Although there’s really no way any of them would know. That being said, Jonah is probably most similar to Hornet as far as any big goes, although he does have some... rules, let’s say, associated with him

When he was little he wasn’t only cute, but had a really long tail. He also was the last of three offspring from the Wyrm. Every time Jonah sheds a skin (which happens either every few years or after he gets extremely wounded) the tail gets a ring shorter

Jonah is currently on his last skin before he dies (although he hides this fact with his long robe) and has every intention of ascending rather than dying

Martin of Faebellow
Martin joined the Institute in order to see outside of his own very small kingdom - only to find out that he was supposed to be a consultant on his kingdom’s views on Higher Beings. He has to both do research on other kingdoms as well as his own in order to act like he can actually consult.

Jon: Things have been alright. A little slow, perhaps, but there’s certainly no lack of work, considering the state of the Archives.
Jon: the previous Archivist left them in quite a state. I won’t lie, however, digging through them is very enjoyable. Many of the records from my home are illegible, so such a vast collection still astounds me.

What's the main idea behind your magnus archives/hollow knight au? Is there someone giving a statement about Hallownest or?
The main idea is that everybody is bugs!
Instead of working at the Magnus Institute, everybody works at the Institute of the Root, a library-like place carved into the dead body of a Root-being (like the White Lady). Instead of collecting statements about the fears, they collect information and accounts of Higher Beings.
Jonah is still in charge, and he’s set the thing up to hopefully figure out how to become a Higher Being himself. He’s actually the son of a Wrym, so he’s well on his way there, but he believes he deserves even more power.
Jon and his team are looking into a lot of beings, but due to Jon’s personal roots in Hallownest they have a focus on the Radiance. This takes place vaguely post-game, although I’m not entirely sure yet which ending and who might have a chance of showing up.
Also nobody dies in the au because I said so.
