Article Review

Okay, I know this isn't what I usually do on here, but I found this amazing article that fits with the theme of this blog so well, and I just had to share and talk about it! it's free to read here:

if you don't want to read the whole thing, i did my best to summarize it here. if you notice any mistakes, please let me know and i'll fix them!

researchers created random protein sequences to study. these were 100 residues long (or 109 with the inclusion of an N-terminal Met and a C-terminal 6His tag) and were made by either sampling different fragments of natural proteins from databases or by combining letters at random. this is not the same as using words, since in this study each letter was chosen independently, and the likelihood of choosing a letter matched the amino acid's relative frequency, but its still a neat comparison to this blog. they elaborate on this more in the methods section for anyone interested!

proteins in their generated library were analyzed using various algorithms to predict the occurrence of alpha helices and beta sheets. they were then sorted by relative disorder and secondary structure content. interestingly, the amount of secondary structure formation was not much lower for random proteins compared to those taken from pieces of databases. the three groups going forward were ordered, disordered, and a random sample.

next, they recombinantly expressed the selected proteins in E. coli and purified them for further analysis. I won't get into the specific assays, but overall they found that the more ordered proteins were more prone to aggregation and oligomerization, while the disordered protein were more likely to be expressed and soluble! following sequence analysis, they also determined that the disordered proteins did tend to deviate from the expected amino acid frequencies, which likely explains their increased level of disorder. because of all this, the less ordered random proteins are likely better suited for future evolution towards some function.

tldr: random proteins can form secondary structures and be expressed in vivo. interestingly, while the more structured newly created proteins were shown to clump together (which is Not Good!) in cells, disordered proteins did not and were actually well tolerated.

given all of that, i think i may have been a bit harsh towards some of the uglier looking structures on here. apparently, we can either have things that look like proteins but cause problems, or we can have ugly messes that are pretty chill for the most part. it still feels incredibly unintuitive to have more trust in the low confidence unstructured sequences, but this new information is still good and interesting to have!

Project Knight

She picks up some friends, both old and new, along the way.

Project Pantheon

Project Pantheon is a Fantasy / Romance / Action / Political Drama. 

It follows a main character who is a demigod, the son of a human woman and a god who has been indefinitely banned from the immortal realm. 

At the start of the story, the main character is allowed by his father to move to the immortal realm, in order to finish his training on how to be a god and in order for him to keep an eye on and help his half sister who their father favors. 

The main character isn’t sure what to expect when going to the immortal realm for the first time, but the prince of the gods, and all of the dangerous secrets that come with him, is not anything he could have predicted.

Project Prince

Project Prince is a Romance / Historical Fantasy (Medieval) / Coming of Age story.

The crown prince, already somewhat of a rebellious troublemaker by all accounts, is left heartbroken and spiraling when his chosen bride leaves him at the altar and flees the country. [BH], by virtue of being the newest and least liked member of the royal guard, is the unlucky sod that has been assigned to the Prince’s personal protection. 

A slightly more dignified way of saying he’s now the Prince’s royal babysitter. 

With all the responsibility of getting the Prince in line for his upcoming nuptials to the foreign princess of his father’s choosing, and none of the authority to tell him what to do. 

// This is intended to be the first in a series of books, each set in the same universe but following a different love story.

Project Western

Project Western is a Western / Romance / Heist / Adventure story. 

It's got two main plot lines built around four main characters. 

[SH] - The son of a rich business tycoon, who has broken away from his parents and the privileged life they gave him, and all the strings that came with it, to become a charming smooth talking leader of a gang of outlaws. Relieving the rich of their excesses and for the most part leaving the normal folks alone. 

[BH] - From a poor and unhappy background, [BH] struck out on his own quite young and has since used his determination, work ethic, and horsemanship skills to build a somewhat decent life for himself. That is until he gets accused of being in league with a gang of bandits, and will be held accountable for their crimes if he can't bring them in to answer for them themselves. 

[CC] - Born to upper class parents, [CC] is expected to be a good girl, to be quiet, obey her parents, and marry for their benefit to the husband of their choosing. But after getting overwhelmed and stepping away for a moment of quiet in the baggage car of the train she is traveling on with her parents and fiance, she finds herself unintentionally kidnapped by a gang of outlaws, one of whom is surprisingly familiar. 

[EM] - Born & raised poor as dirt, [EM] has been working since he was a kid. One of his first jobs was as an errand boy for a wealthy local family. Since then he's turned his career ambitions to something a bit less legal and has joined a gang of outlaws. When the gang accidentally robs a train of more than just the luggage, he is surprised to encounter the familiar face of the first girl he ever had a crush on.

Hi Spider! I hope things are going well for you and yours. I was wondering if I could ask some advice, after a fruitless search in various places.

We have a neighbour whose terminally I'll husband was taken to the hospital this morning. We're not expecting him to come home, but this has been coming for a long time and he deserves a good rest. We are trying to figure out how to help her out while she processes things. Unfortunately, she is severely celiac (cannot eat anything out of our kitchens because we aren't) and we live in a town where the nearest dedicated gluten free grocer is 2 hours drive away. She had to give up her vehicle to pay medical bills.

Our plan is to go to that grocer and grab her a stockpile of staples so that she doesn't have to worry about that for a while. She can get meat and veges and fruit here but the truly gluten free stuff is harder to get. The problem is that we have no idea what to get or how much of anything. She is FIERCELY independent and would never in a million years give us a list, and asking her to come with us is out of the question. She was a chef in a previous life (and ran a soup kitchen as a volunteer for 30 years).

Would you be able to give us some direction with this? As soon as I hear "celiac" your name pops into my head so when I couldn't find any celiac advice blogs (I'm sure they exist, search sucks) you seemed like the logical person to ask.

what's his texting style like? how's his capitalization, punctuation, and emoji/emoticon usage?

Good question. My guess is that PreMilo does spend a good amount of time online, but he mostly lurks. I think perhaps he did try to join some of the communities for things like knitting, crocheting and sewing, he generally is kind of shy. I imagine one bad interaction with him attempting to connect with people probably made him go back to lurking again.

I think he might be more on the video side of things? YouTube, blogs that sort of thing. I’m not really sure what kind of social media stuff he would be on, honestly.

I think texting wise it would be something like:

I saw this first-hand while at Liberal America and RDTDaily. In the name of dropping the hammer on the likes of Alex Jones, they harmed blogs who followed the rules. Granted, we rebuilt enough to harness the anger at Trump in 2018, allowing us to retake the House. But right as we were building momentum for 2020, the pandemic hit and severely crimped our ability to organize. Then in 2022, Elon Musk bought Twitter, and his twisted idea of free speech allowed so much bile to flow there that it was untenable for a lot of lefties to stay there—if for no other reason than our own safety. But that doesn’t excuse not being able to use the tools we have to fight back, especially in this day and age. In order to fight a demagogue like Trump, we have to tell people what we’re for. It shows we have a competing vision for the country. Granted, poll after poll shows that Trump’s tactics aren’t playing well. But we have to convince people on the fence to trust us.

Darrell Lucus is right: Most Democrats staying seated during the moment that Donald Trump mentioned Devarjaye Daniel, who got diagnosed with terminal brain cancer, is bad optics.

Pro-shippers are some of the most terrifying, nasty people I've ever met, and simplify every argument into black and white terms that are just not applicable. This isn't freedom versus censorship or reason versus harassment. Yall are not the victims. You'll get angry at someone for blocking you (because... free speech?) and in the same breath insult and attack random bystanders who happen to like a ship you don't (ironically) or just personally feel uncomfortable about incest/whatever other weird shit. And yet they insist "antis" (which is used interchangeablely for "terminally online discourse blogs" and for "just thinks glorified rape/abuse/incest/child porn is Generally Bad" which is insane btw) are the ones who are 100 percent irredeemable evil book burning suicide baiting monsters (which is funny considering how much harassment and suicide baiting ive gotten from them even when actively avoiding confrontation). It's buckwild how childish and immature so many of them are while also being downright cruel and frightening.

Daemon is not a character I enjoy and I don’t feel any attraction to him. But I absolutely love Matt Smith. I am vastly more attracted to him when he is himself or the Doctor, than as Daemon. I think I just vibe more with his personality. What Matt character (other than the Doctor or Daemon) do you enjoy most? 💖

HI nonnie! Daemon certainly isn't for everyone, I get it. Eleven is goofy and funny and has his dark moments.

That's a tough ask. Like runner up I guess? So Eleven is definitely my favorite, Daemon a close second. Probably Prince Philip in The Crown (and not only for these two lines) is my third.

I thought I would do some honorable mentions as well and one where Matt has given his all to a role in a pretty terrible film. People might think of Morbius when I say that, but the one that comes to my mind first is always Terminator Genisys (2015).

Wow this movie is bad and I love the Terminator franchise. It was one of the first films he did after he left Doctor Who. I really want to spoil it for everyone but I won't. His character "Alex" isn't who he seems (you can google it if you want to). Matt really did a great job here, but it's painful to watch this movie fall apart over the 2 hours. My man gave it his all. (Not to mention that I like this haircut despite loving his crazy, floppy hair.)

Another honorable mention has to go to Jack, in the absolutely amazing Last Night in Soho (2021)! Matt is so good at playing villains that I really enjoy those roles. Jack is the absolute worst, but Matt makes him believable yet not over the top. Sleazy. It's a wonderful performance.

You can literally find some of my gifs of him by searching words like "Matt Smith's ears" because I have a serious problem.

So, I'm not going to review every role he's ever had because that's not what you asked. I will say I have yet to get my hands on a copy of Mapplethorpe (specifically the Director's Cut) and will watch it as soon as I can. I know it's been out for a while but it's hard to get. Until I have watched it, my last honorable mention is his role as Martin in Official Secrets (2019). It's his most understated supporting role, in my opinion. When he's the lead or part of an ensemble, he has loads of personality, almost overwhelmingly. This film is well written and well cast and that always helps. His role isn't huge but he performs it with sincerity and authenticity.

Rescue me chin boy and show me the stars. sigh. that chin though.

If you haven't seen these, I suggest you save the best for last and get Genisys out of the way first so you can enjoy the others more thoroughly. Most Matt fans have seen more of his work than they realize as his career his been relatively short and he takes time off from film/tv to do theater. He only left Doctor Who 10 years ago so you don't have a long filmography if you decide to work your way through it.

Code Blog, Project 001 Understanding Unicode

Day 02

Mostly I was setting up my environment today.

I got a very simple c program running on one of my servers when I realized I would need a better way to step through my code.

The code compiles and runs but more advanced debugging it could be a challenge.

Brainstorming:

I could get better at using tmux and find a command line debugger.

I could develop my C code in Visual Studio as a C++ project, upload the final files to my server and then figure out any incompatibilities.

I could Google for a C language IDE that can run on Windows.

Today's Path Forward:

I’m going to explore the third option today and see how things go.

I’m trying out a program called CLion

I got CLion installed, activated the free trial and got it to SSH into my server.

The current problem I'm stuck on is that I can't get it to read from standard in. I don't know if this feature exists in CLion.

I tried dumping the source file as a text sample into stdin. I did it as a Program argument. This probably isn't the way CLion expects things. When I ran the debugger the code doesn't seem to be reading anything.

Another issue I'm thinking of is that the debugging features seem to be just a GUI for GDB.

I will probably have to get good with GDB anyway. I may be better off just using a tmux terminal with GDB in one of the panes. I'm not sure which solution (tmux or CLion) to explore.

I may work on this some more today. I'll see where I'm at tomorrow.

In what ways do games reflect the inequalities in the real world? 

Many games require a purchase of a console and/or for the game itself therefore not letting certain players join the game. Even games that are considered free still have certain packs that a player can purchase, giving them advantages in the game that others do not have. While games might not accurately represent the real world, it definitely reflects on how lower-income households, minorities, and women are treated. For example, when women play games that are dominated by male players they are usually dealing with harassment. It is also an unwelcoming environment because many players will use racial slurs and be misogynistic (Fickle, 2019). 

How can gaming and social media have a negative effect on children? 

Gaming and social media can have a major negative effect on children especially since many of them start playing games when they can hold a phone or a controller to the console they play on. There aren't many regulations for certain things like racism, sexism, and homophobic comments made on social media and on the games. Since children are seeing this in the game they are then able to think that it is okay for those things to happen when in fact it is not. What a person learns as a child is what they will be doing as an adult. 

In what ways can technological advancements of wargames have a positive impact?

Many of the wargames were ultimately developed by certain parts of the military. The Marine Corps reprogrammed a computer game to serve as a training simulator. Games like this can allow for those who are in active duty to play these games which would allow them to explore, and exploit the territories as if they were there themselves (Ow, 2003). It will allow those to have some type of simulation of war. 

Why is the concept of ‘colorblindness” a counterproductive ideology? 

In the article Race in Cyberspace, when white people are asked questions about racism and racial politics their answers include “race shouldn't matter” or “I don't see color.”  What they are not realizing is that they are refusing to see that it is actually discrimination. Colorblindness is an attempt to address social problems and relies on the idea that race differences don't matter, and actively ignoring the realities of society.
