I recently completed rewatching Thunderbirds 1965, so here's my compilation of things that happened with John that I think are sad (and kinda really funny)
The whole family went to the Ned Cook show without him at the end of Terror in New York City. This was also the second episode in a row he doesn’t appear in. Did they even tell him Virgil crashed?
The Edge of Impact is the third episode in a row without John, and to make matters worse, his picture is shown flashing as he calls the island (getting my hopes up), only for the scene to cut before we ever see him.
John is planet-side for once in Desperate Intruder, but is the only one who doesn’t get to go on the rescue. I think they forgot to bring him back some gold, too.
Scott picks John up from Thunderbird 5 in The Uninvited, then somehow loses him between Thunderbird 3 and the lounge. He’s then nowhere to be found for the rest of the episode. What’d he do, get lost in the hangars?  
John doesn’t show up at all in Sunprobe despite the whole episode being about space and radios. The two things that make up his personality. Kinda embarrassing for him really.
John’s home in Operation Crash-Dive, but once again doesn’t get to be on the rescue, even though they apparently needed Brains to go with. Besides that, he continues to be a master at disappearing in and out of frame and doesn’t even get to hang out with the other boys. Also, it's really funny that Thunderbird 5 does get to be involved in rescues, but only when Alan is there.
Lady Penelope complains about a lack of rescues and says she won’t consider herself a true member of the team until she’s been on at least one in the Mighty Atom. Which is an absolutely wild thing to say when we haven’t even seen John on a rescue at this point. Also, Alan complains at him for being late returning to Thunderbird 5.
John sits with a packed suitcase in City of Fire, counting down the hours until he gets to go home, and comments on how quiet and lonely it is on Five. Then he actually goes “uh oh, I spoke too soon,” when they get a call, genuinely sounding sad about it. (He at least makes a background cameo back at home later, and someone was nice enough to finally let him have a cigarette)
Shoutout to Danger at Ocean Deep for being the one episode where John goes on a rescue. Even if he doesn’t do much but watch Scott do all the work and kinda fucks up getting Thunderbird 2 close enough for evac. He even gets dirt on his face despite wearing a mask the whole time (though I’m starting to think it was because he was still outside of Two when the ship exploded, oops). He at least gets to have a sibling disagreement with Scott at the end, in which we find out that he's apparently been on about a dozen rescues, shame we never got to see any of them though. Also, he owes Alan six hours on Five (though I’m gonna assume Alan owes him way more than that)
It's honestly a miracle that Alan wasn’t on Thunderbird 5 instead of John in the Duchess Assignment, considering that he got to help with the rescue a little bit. He’s also given dialogue about places that are lonely again.
John gets one line in the Cham Cham, but I’m not convinced he’s the one who said it, because why did his voice get so deep?
Jeff’s away in Atlantic Inferno, so coincidentally, John is given more screen time. Mostly because Scott keeps calling him, which is cute, though John seems pretty confused by it. Maybe he’s just not used to them checking in :(
Okay, this time John genuinely didn’t say his one line, as he actually stole Gordon’s voice in Ricochet
And finally, in Give or Take a Million, John is left on Thunderbird 5 for Christmas, and doesn’t even get to make an appearance over the radio
