If I'm understanding the japanese fans correctly then kuro does remember the original timeline.

The situation mikuni created for mahiru and kuro is so tragic. When mahiru had a meltdown in london because he feared that his last family member might be dead kuro realized that a lot of mahiru's heroic behaviour was born out of loneliness. Mahiru said that if his uncle was dead then he would rather want to give his life to save the world than to live in a world without his family.

But in this new timeline mahiru's mom is still alive and he grew up with a father. Even if kuro could convince him that the timeline used to be different, would this mahiru want to fight to return to a timeline where his mom is dead and his absent father despises him? Would kuro even want mahiru to make that sacrifice?
