Id be all for "platonic positive relationships between 2 men where they show intimacy are more important than gay romance" arguments if they werent always just "not everything has to be gay!" When Yorick first brings John and Arthur to the Bone Citadel, that's what he calls it - "The Bone Citadel". When John starts talking about it, he first refers to it as a Cathedral twice before calling it a citadel.

A citadel is the *most* fortified area of a town or city. All Yorick sees is the fortification, the fact that no one has or has been able to enter the structure. It may not have been John's explicit intention to build such a structure, but in building the cathedral of Arthurs, he wanted himself to be the only one to be able to enter it, to the point where the cathedral is now a citadel.
