I don't think a 13 year old believing that he can't survive without a supernatural entity (that he thinks is only helping him in exchange for getting to kill him) is evidence that the supernatural entity isn't bad for him. It's similar to avoidance and drug use, which can help a person cope in the aftermath of trauma, but dependence on them in the long term can interfere with actually processing the trauma.

Sebastian is the reason why he's alive in the present, but moving forward, his presence keeps Ciel focused solely on revenge and unable to put down roots because he believes that his life will end with his revenge. Unless Sebastian decides not to eat Ciel (and communicates this to him), Ciel would be better off without him.
