Okay, so I was thinking about how Dazai treated/trained Atsushi vs. Akutagawa. And it got really long.
Akutagawa
The Port Mafia is based on taking. Snatching something, even people’s lives, and making it your own, no matter what the cost is. They are violent people.
Dazai was brought up in an environment like this and wasn’t taught to be warm and loving. He wasn’t trained to be so towards others, either.
When he sees Akutagawa, he knows he’ll belong in the Port Mafia perfectly because of his nature. Akutagawa lived in the slums, at the bottom of the bottom, was vicious and stopped at nothing to get what he needed for himself and those around him.
To get someone like Akutagawa to join the Port Mafia, Dazai knows violence as reparations is best. So he kills the men that murdered Akutagawa’s friends (which what kind of oddly murderous-romantic-gesture is that?) to coerce Akutagawa into being his subordinate.
In all honesty, Dazai could have forced Akutagawa, he has the power, but he doesn’t.

On Dazai’s treatment of Akutagawa and Atsushi
Dazai’s treatment towards Akutagawa is downright manipulative. But is it necessary? Meanwhile, Dazai’s teaching methods for Atsushi, though still involving manipulation, seem much more patient and tolerant. I have some thoughts regarding why this may be the case:
1. Given the circumstances, manipulating Akutagawa was the fastest way to achieve results.
Akutagawa sprung into action the moment Dazai ordered him to during the capture of the rats. While Atsushi was still protesting, Akutagawa didn’t even need any convincing whatsoever. Given his low self-esteem and his high regard for Dazai, Akutagawa never even blamed Dazai for his suffering, or doubted Dazai’s judgment. Dazai knew this, and I imagine he must have considered how much simpler it would be to give Akutagawa an order from God, than to have a heart to heart talk with him about how he should learn to value himself more and let go of Dazai’s shadow.
2. Dazai really doesn’t know any other way to treat Akutagawa, or to help him grow.
Akutagawa’s strength in combat is beyond question. Dazai may have been manipulative, but it was because he thought allowing Akutagawa to use his strength was a good way for him to grow. This is especially true at the time that Dazai picked him up, since to become stronger was Akutagawa’s greatest chance of survival in the mafia. Now, even after four years had passed, Dazai doesn’t know any other way to teach Akutagawa. The boy has been soaked to the bones with violence, and Dazai himself has had too much blood on his hands to think of another, healthier way, even if he does truly care for Akutagawa. And I believe he does, because after all they have gone through, Akutagawa doesn’t seem the least afraid of Dazai. He yearns for his acknowledgement, and he wants it for himself, not out of fear but out of his own self-gratification. I believe Dazai does not wish to torture Akutagawa for fun, and Akutagawa does not think of Dazai’s actions as evil or unnecessarily cruel. He is strong enough now to stand up for himself, if only he wishes to. He is no longer afraid of Dazai’s punishment, nor is he afraid to beat Dazai to a pulp. In a way, he willingly holds on to that longing because it gives him a desire to live and to fight.
Akutagawa doesn’t know any other way to live, and Dazai doesn’t know how to help him. Which makes Atsushi’s contribution extremely important.
3. Dazai’s teaching adapts itself to the audience in question.
While both of them have frighteningly low expectations of themselves, Atsushi’s exposure to violence taught him to value kindness, while Akutagawa learnt to value strength above everything else.
This may be the key reason why Dazai’s attitude towards these boys are so fundamentally different. Dazai adapted his teaching methods to produce the greatest results possible with his prodigies. With Atsushi, he knew violence would just bring him to hate himself even more, which would not allow him to come to terms with his ability and therefore not produce desired results. Kindness would be a much more effective method, which would help Atsushi come to terms with himself and allow himself to be in harmony with his ability. With Akutagawa, the issue with his ability was not how to control and reconcile with it, but how to use its full potential. Dazai knew Akutagawa had tremendous potential, but not the maturity to fully use it. That’s why he chose the fastest method: a fucking survival camp.
The result of Dazai’s teaching in these two boys is made painfully clear to us: while Atsushi sees Dazai as an empowering figure, a source of guidance to help him believe in himself, Akutagawa relies on Dazai’s existence to verify his own, and never once questions him.
“Those who tried to understand Dazai-san all hit a dead end. He decided this combination would produce the best result, there is no need to question it.”
“In this kind of situation, what would Dazai-san do?”
4. Dazai doesn’t think of himself as a good mentor, but he believes he has to train Akutagawa and Atsushi out of necessity. Hence the manipulative methods towards both.
With Atsushi, there is indication that Dazai is actually willing to go the extra mile to help him escape his own self-pity pit. When Dazai offers his heart felt advice, he stops being just a trainer, and becomes Atsushi’s genuine pillar for guidance and support. (It is my secret hope that Dazai’s trying to become for Atsushi what Oda was for him.)
With Akutagawa, that sort of advice would not have the same effect. At the same time, Dazai wasn’t in any shape to give anyone emotional support when Akutagawa needed it the most, so he resorted to action instead. Dazai may also have realized that he is not the best person to help pull Akutagawa out of that deep darkness, so he might have teamed Atsushi up with him to fill in that space. Dazai is trying to do for Atsushi what he thinks Oda might have done, but he couldn’t do that for Akutagawa. There is no undoing what he did, but he hopes Atsushi can teach Akutagawa what he couldn’t.

In your opinion, what do you think Atsushi and Akutagawa meant to Dazai?
In the official Dead Apple guidebook it says:
Dazai thinks of Atsushi and Akutagawa first and foremost as the ability users he is training to be able to work together to defeat Fyodor. That has to come before anything else because if it doesn’t then everyone could die. But at the same time, Dazai isn’t driven solely by logic and he does feel things for people.
In Akutagawa’s case I think that Dazai resents the fact that Akutagawa puts him on a pedestal. Dazai views himself as flawed and a bad person (I’m partially basing that assumption on his self destructive tendencies in the anime and the works and life of the real Dazai). In Dazai’s mind he is not worthy of being Akutagawa’s hero and someone to look up to. I think that is part of why Dazai never let himself get close to Akutagawa. That and his crazy spartan training and working within the values and rules of the Mafia made it so Dazai, who didn’t want to get close to anyone anyway (he took a big risk with Oda and Ango and that didn’t turn out so well for the most part), definitely didn’t want to get close to his underling Akutagawa. However, Dazai does see the potential in him. I also think that now Dazai knows that at this point he’s not the right person to change Akutagawa and make him happier. I guess you could say that he can’t do for Akutagawa what Oda did for him. Atsushi actually has a better chance of getting through to Akutagawa as a peer and helping him realize what he needs to change in order to become a good person, gain what he lacks, and ultimately become what Dazai intended for him to become.
I think that the reason Dazai treats Atsushi differently is because he met Atsushi after leaving the Mafia. He has a very different perspective. He feels a sense of responsibility for Atsushi and rather than doing everything he can to toughen Atsushi up and prepare him for the injustices and terrors the world will throw at him (like he did for Akutagawa) he needs to give Atsushi the confidence and emotional strength to handle them. Maybe it’s an attempt to do for Atsushi what he didn’t know how to for Akutagawa?
I also think that part of the reason Dazai relates to Atsushi so well and they have a special relationship is because Atsushi reminds Dazai of Oda. They both value life and have a way of seeing through Dazai in a way no one else can. Of course Oda was more experienced and could understand better what Dazai had been through and what he was searching for, but Atsushi in his own way understands Dazai as well. I’ve said before how wonderful it is that Atsushi is saving Dazai while Dazai is saving Atsushi. They help each other in so many ways. I think Dazai is aware of that and that is why he responds so much more positively toward Atsushi than he does Akutagawa.

The moment the noise left him, Prompto slapped both hands over his mouth. His eyes widened and he spun on heel to dash out of the citadel. The woman that had caused the chirp snapped her head toward him and her own eyes widened. He dropped his hands from his mouth and started sprinting for the door. The woman gave a surprised cry and he could hear the beginning of footsteps somewhere behind him. He was lucky they were so far away.

Prompto is pale enough his freckles seem to have darkened and multiplied. His eyes are slightly unfocused, and there’s a purple bruise on his cheekbone. He looks exhausted. He looks devastated.
“You did what?” Noctis says again, and Prompto’s expression crumples even more. Noctis reaches out and squeezes his hand, even as he directs his disbelieving gaze up at the grim faces on the other side of the infirmary bed.
“I blew up the safe house,” Prompto says. His eyes squeeze shut, and his voice is wobbly and slurred. The painkillers are working, at least. “I thought they—my team—was out so I—I thought if I just—destroyed the… the whole thing…”
“What happened to his team?” Noctis demands.
Cor coughs from where he stands behind Regis. “They abandoned him. They meant to trap him in there, only they—along with the rest of us, it seems—underestimated Argentum’s ability to use his resources.”
“Prompto’s really good with his hands,” Noctis says, “Our tech ed teacher wanted to make recommendations for him for some special school but—What do you mean about his team?”
“It appears,” Ignis says from beside Noctis, “that Prompto’s rapid progress in the Crownsguard program isn’t as well-accepted amongst his fellow Crownsguard trainees.”
“So you just let him—you just watched his team stab him in the back?”
Cor sighs through his nose. “Argentum moved before we could step in. We didn’t expect him to be able to rewire explosives or to dive back in and save his team members.”
“Of course he would. He’s Prompto.”
The king finally shifts from his seat next to Prompto’s prone form. The poor kid’s passed out somewhere in the middle of the tense conversation, brows still furrowed and mouth tugged downwards. Regis lifts his gaze and smiles slightly at his son. “It’s a shame nobody asked for your opinion beforehand,” he says.
Noctis scowls. He tightens his grip on Prompto’s hand.
“Argentum disrupted the final Crownsguard exam,” says Cor, and he presses on before Noctis can open his mouth to protest. “However, it was partly our fault for not noticing and putting an end to the internal conflict between the trainees. His Crownsguard standing is still effective while he’s recovering. In the meantime, I will see that the other parties involved receive proper penalties.”
“You better,” Noctis says, even as Ignis sighs at his rudeness.
Cor bows stiffly, and, casting one last look at the pale boy on the bed, steps out. Regis stays a moment longer.
“I’ll have to admit, Noctis,” he says, and Noctis glances at him wearily. “I did not think much of him when you recommended him. But I see now that Prompto is more than capable.”
“He is. He’s Prompto.”
“Yes.” Regis stands, leaning heavily on his cane. “I wish him a speedy recovery. We’ll discuss the Crownsguard matter after he’s back on his feet.”
Noctis hums. He barely acknowledges Ignis helping Regis out the door, eyes back on Prompto’s face. He reaches out to brush aside messy blond bangs. Prompto will be okay. He knows. Prompto will be okay, because Noctis believes in him.
