What are some of the FF14 specific diseases our characters can suffer from? I'm blanking on a few aside from aether sickness.
Hydaelyn Diseases
Note: Below I’ve listed a variety of diseases I was able to find which affect the Races of Man. I also found a variety of diseases, cankers, and blights which affected plants and animals, but they weren’t included in this post as the question referred to characters. I might come back at some point and add those if there’s demand. 
Aether Sickness
I wouldn’t necessarily list aether sickness as a disease, so much as a condition caused by overexposure to aether. In such cases, removal from the source of the high concentration of aether or simply giving the person time to adjust to the effects (in the case of foreigners who come to Eorzea sometimes experience aether sickness due to Eorzea’s higher concentration) will eventually cure the ailment.
Dyrstweitz: “Once inside, one will find the caverns saturated with noisome aetheric fumes which can clog the lungs and poison the minds of any who linger too long in the halls. To ensure that the mists are not allowed the opportunity to tighten their grip, special teleportation magicks are used to carry visitors back here to my side after the passing of several bells. These fumes can also linger in the body for several turns of the sun, causing dizziness, paranoia, temporary paralysis, apoplexy, jaundice, blood in one’s stoo-ahem, and other unpleasant side effects.“
Bloisirant: “You must also keep the following in mind - once you set foot in the Maws, I cannot permit you to re-enter until your body has had time to rid itself of the noxious residues of woodsin and aether which permeate the place.”
Encyclopedia Eorzea - Aldenard: “Compared to other regions in Hydaelyn, Eorzea is believed to harbor a far greater concentration of ambient aether, making it well suited to maintain a thriving ecological system.”
Moenbryda: “Where better to conduct my final tests than a land so steeped in aether you can taste it!?”
Kan-E-Senna: “Have you perchance experienced sensations akin to aether sickness of late?”
Urianger: “The shock of exposure to a more amplitudinous aetheric waveform would be akin to a debilitating bout of aether sickness.”
Maunie: “Owin’ to the unstable aether, the environment of these isles can change as sudden as a gust. That’s a sure recipe for aether sickness, let me tell you, and it doesn’t make our work easy.”
Grizzled Passenger: “You were moanin’ in your sleep an’ sweatin’ buckets besides. Rollin’ of the ship got your stomach churnin’, has it? Hmmm… Don’t seem like seasickness, now that I look at you. It’ll be the aether, then, I reckon. Some are more sensitive to the stuff than others, see, an’ we ain’t too far from Vylbrand now, which is chock-full of aetherytes. No need to fret, though. You’ll soon get used to it.”
1.0 Lodestone - Aetherytes: “However, being broken down to the aetheric level can take its toll on one’s body, and rest is often required after several consecutive jumps, especially as the distance becomes greater. As a precaution, most city-states strongly discourage over-teleporting, as it can lead to irreversible damage…”
Digging Moogle: “It’s terrible, kupo! We were so fixated on mining crystals that we didn’t realize just how thick the air was with aether, until it struck down over half of our squad!”
Muddled Moogle: “Aether sickness is absolutely miserable, kupo! If only we had realized what was happening to us sooner we wouldn’t be in this mess. So dizzy, kupo… Unless we make haste, I, too, will soon be joining those of our ranks who lay listless on the ground. ”
Mogek: “I admit, the possibility of Mogmenders becoming affected by aether sickness completely slipped my mind, kupo. It seems the fault, in this case, lies with me. We moogles are more adept at manipulating our aetheric flow than most. However, as this is less an acquired skill and more a natural talent, we are more like to succumb to overexposure.”
The Mining Mishap: “He goes on to explain that a number of his crew has been struck down, overwhelmed by the vast amounts of aether being emanated from the crystals around them. Believing he will be able to see their harvested crystals safely back to Mogek if he can shield the few remaining moogles from their adverse effects, he asks that you fashion an aetheric shielding for their chests. The moogle you hand the aetheric shielding to is beginning to feel dizzy─a telltale sign of aether sickness. He is concerned that if his condition worsens, he will be unable to deliver the crystals he promised Mogek.”

...but what if there is stuff that healing magic can't cure?
wounds made by ruinous enspelled blades that resist closure. old injuries re-opened so many times by their bearer's refusal to rest and let the fragile new skin heal. nerves that don't knit back together properly and leave someone with numb patches and tingling strange sensations. crushed bones that heal unevenly and strain the muscles around them. poisons that provoke reactions too closely intermixed with the body's own immune system for a mage to safely untangle.
sometimes all the healer can do is tend to the symptoms, and ease the pain where they can, and whisper sorry even though they know it's not their fault.

Some of my favorite magic side effects:
-Nosebleeds. Never gets old.
-Coughing up blood. The good ol’ “cough into your hand and pull it back to see blood” also never gets old.
-Headaches. You keep fighting as your head pounds, desperately telling you to take a break. At first they fade within minutes when you stop using magic, but overtime, they become chronic.
-Fatigue. After a big battle, you stand triumphant, and then just fall asleep on the spot.
-In a similar vein, overuse causing you to straight up faint rather than just fall asleep. Darkness begins to overtake your vision in the middle of battle, unconsciousness abruptly looming over you.
-Any of the side effects happening to another person. Maybe two close characters are connected, and whatever side effects character A would normally endure are transferred to character B. When A uses a blast of magic B screams loudly because holy shit that hurt.
-Magic gradually deteriorating your mind. Using it too much eventually caused hallucinations and an inability to retain memories, or even larger scale memory loss.

Everyone expected the whumpee to push through everything, they were the hero after all. Because of all the expectations, the whumpee would hide their emotions and how much stress they were feeling. Even their closest friends weren’t aware/ the last thing the whumpee wants to do is shatter the image of a perfect person.

Every day meant a new experiment, some far kinder than others. Sometimes the whumpee would just be injected with something and be in complete agony the rest of the day, other days they’d be fed something that doesn’t taste quite right. The most torturous experiments where the ones they didn’t notice, little things the whumper would mention, and the whumpee would try to prepare for whatever the consequences of that is.
