From a chronological standpoint, it makes more sense if Millie gets her powers after she finds out that Fenton is G.izmoduck, because that does give her the reason to want powers in the first place; she’s not going to be allowed to take over as G.izmoduck when Fenton retires and she wants to prove that she’s not the bad person everyone seems to think she is.
But from a storytelling standpoint it’s so much more fun if she gets her powers before she finds out, especially with the added plot point of Beaks basically taking her on as a replacement G.izmoduck for Waddle™. Millie hated G.izmoduck even more than D.arkwing, so you know she’d never pass up a chance to make him look like an idiot, and Beaks knows G.izmoduck’s identity (I assume, anyway), and he knows Millie is Fenton’s daughter, so you know he’d milk that for all it was worth.
