Random Headcanon
Jessica is actually really jealous of the way Gil's marriage ended. He lost the woman he loved because she died, and although it robbed them of the future they would have had, he got to keep their past.
Her marriage, on the other hand, ended because she learned the man she loved never existed in the first place, and was just a mask worn by a monster to keep the world for seeing him for what he really was. She lost not only their future, but their past.

I agree it could have been handled better, but:
1. Louisa was clearly in control of Malcom, and if Dani had gone in guns blazing, who’s to say shouldn’t wouldn’t have taken Malcolm hostage or straight up killed him?  Yes, a gun will beat a taser, but cops are usually taught to use their guns only after everything else has failed.  You don’t start with shooting, and with as unstable and violent as this woman was, who’s to say that coming in too soon wouldn’t have made the situation worse.
2. What is the point in Dani asking if he was ok, when the answer was obviously no?  Malcolm will never admit that he’s not ok, and seems very likely to put up a fight when someone tries to make him deal with paramedics/hospitals, picking that fight before Martin Whitly is even restrained, is essentially trying to deal with the fallout before the situation is even over.
3. Martin Whitly may have a lot of power over Malcolm, but Malcolm has a lot of power over him too.  The idea of Martin somehow kidnapping him while Malcolm is both alive and conscious, not to mention with a bunch of cops around, is a bit far fetched.  Dani gave Malcolm the cuffs so that he could cuff his father, and keep the situation contained.  Could she have done this for him? sure.  But Martin and Malcolm have a complicated enough relationship that she may have felt it was best not to get in the middle and let him deal with his father.
4. It’s not like this is the first time Malcolm has undergone pain/danger/whatever in the course of htis show.  He’s been bitten by a poisonous snake, blown up, had drugs blown up in his face, been held hostage and I can’t even remember what else.  He’s not exactly a delicate flower, and I feel like she has likely seen enough to have some idea of his personal limits, and didn’t think he was there.
5. Her leaving him alone was ultimately a bout the writers wanting Martin and Malcolm to have a moment together without the distractions of everyone else.  Maybe it wasn’t the best idea, but she was still nearby, and may have been able to see and/or hear what was going on.  We have no idea.
So maybe the writers could have made some better decisions, but the picture you’re painting insists on using the worst possible interpretation of the situation, which I think is unfair to the character.  
You may disagree, and that’s fine.  I have my own way of seeing this, and you’re not going to change my mind, just as I feel it’s unlikely that I’m going to change yours, so we may have to agree to disagree.
I kinda took the 'you're welcome' thing as she was emphasising that Malcolm was welcome but she wasn't talking to Martin. But yes, agree that she could have checked on him or asked him if he was ok.
Oh no yeah that's definitely what she meant! But it was said so.... Like that. Aggressive. Pissy.
He literally just nearly died. She WATCHED. First of all she literally just sat there watching Malcolm's torture lmao. She had a gun. She had the upper hand. And she had surprise. She could have done the "drop your weapon" at literally any other point. MARTIN of all people had to be the one to save Malcolm's life. As much as I love whump, it was WEIRD to have her show up that early and just...creepily watch Malcolm being slowly, brutally murdered and do...nothing lol. They could have had her show up right when she was needed. Tbh, the more I think about it, the more fucked up I realize it is.
And you hear her say "Take her" about Rhonda to the other officers and see that they do take her from Dani, so it isn't like she had to go because case reasons. She literally just decided to leave his barely conscious wheezing ass down there alone with a serial killer with no handcuffs on and just expected him to be okay because, I guess, better things to do?
She did not consider: what if Malcolm couldn't put the cuffs on, what if he passed out, what if he literally needed urgent medical attention (she didn't say MEDIC! or anything either! He at least needed to be helped out of there, he was swaying and rocking on his feet, and she left him for Martin to do that? Martin to help him walk, while cuffed? Or I guess just assumed Bright could tough it out after she just watched for several minutes how badly he was beinghurt?), what if Martin decided to take him and escape
She also did not consider: "you ok?"
And yeah this is all the writing OF Dani, not Dani, which is why I like her in the fics who write her good. But the writers literally had her do all that, and that was, in universe, her character's thought process. That none of that was important. Consider seriously if Malcolm had disappeared with Martin, she would have had to tell Gil, wondering where his kid is, "I left him in there alone with Martin while he was weak from torture to near death."
Super fucked up for a "relationship" they're supposedly going to try and make a thing despite how they've turned them back into strangers where Dani just apparently hates/doesn't care about him for no reason explained ¯\_(ツ)_/¯

As a Brightwell shipper, I saw the scene really differently.  First of all, why would she ask if he’s ok?  He’s abviously not, snice he’s still in the room with his father.  She knows that to some degree things are still happening, and is probably waiting to check in with him until evverything is actually over.
As for her not going in sooner to intervene, Dani is nowhere near as reckless as Malcolm is.  I suspect her watching what was going on was a combination of determining the details of the situation, keeping an eye on Malcolm to see if she needed to intervene to save his life under emergency circumstances, and actually WAITING FOR BACKUP.  
She was basically alone in a basement with an injured Malcolm and two mentally unstable violent criminals.  Rushing in with guns blazing coulod have made the situation worse.  When it comes to confronting violent criminals, caution is generally a good idea. 
And I feel like when she handed the cuffs to Malcolm, she wasn’t pissy with him, but just reaching a “I am so done with this sh**” in regards to Martin.  She just hands Malcom the cuffs as a way of letting him be the one to deal with his dad, while she went to deal with case stuff.
Because the criminal being in cuffs doesn’t mean that the case is magically over.  Do you think Gil might have had some concerns about what was going on, and want an update?  I feel like she at the very least needed to debrief Gil, someone needed to debrief the VIPs in Claremont, and although it might not have needed to happen that night, at some point there’s a bunch of paperwork that needs to be done.  
I actually felt like saying “you’re welcome” was a sort of “I’m here if you need me”, while showing confidence in his ability to handle things.  And I doubt she went all that far to deal with phone calls/other officers/whatever so that if he did need help again, she would still be there.
Maybe I’m reading too much into it as a Brightwell shipper, but I don’t think it’s necessary to attribute the worst possible meanings to her actions either.
