Idk why but I feel like whatever happened, at least Twilight and AJ felt the most genuinely sorry about how things turned out and that Fluttershy is kinda… seeing only the worst? I think Rainbow would be the least understanding but I also think the rest of the main six do genuinely feel bad. Like you mentioned in one ask that Fluttershy seemed to think a gem Spike made to look like a lizard was the result of Twilight trying to get on her good side through Spike and not… you know Spike genuinely trying to give her something and make her feel bad.

Girl is in a rut and she’s gonna learn that hiding away is the WORST idea when she’s hurt, letting all those kinds of thoughts fester.

Ding Ding Ding! You got it! Due to her own upbringing, and discord's manipulative enabling influence, she ended up believing that her only real worth and success was the fact that she became an element of kindness, a guardian that anyone can look up to, a literal virtue.

She finds it tough to believe that her "associates" want to get to know her better or be that better friend, placing it all on a reason that "They're just doing it for the sake of keeping the harmony in balance" Kind of like how sometimes you stick around people for the sake of a job or a group project. She's willing to be polite, but not be fully vulnerable. Not that I even blame her since her friends, indeed don't really know how to...include her or approach her so they feel the need to force to include her, however it genuinely does not come from a place of malice (which fluttershy has seemed to convince herself that it is)

Her issue is that she put herself in a box rather than getting out of it to shift perspectives on the simple fact that:

Twilight grew up in an upbringing where she practically had a silver spoon in her mouth and can be unintentionally sarcastic/rude (but wants to learn to be better and wants to hang around the more calm and collected member in her group)

Applejack is a hard working farmer that just barely has time to socialize for others because she's too busy making sure the crops aren't dying, food is being put on the table, see that her animals aren't trying to eat eachother, and taking the role of being a mother figure for grannysmith and applebloom.

It was never the fact they deep down hated fluttershy because she never fit in, but rather the idea that they have their own baggage going on.

But that sounds like a letter to celestia once the lesson is learned.
