Okay, bear with me as I logic 5D's into a linear timeline with DM and GX, and the best way to start that is to put Zero Reverse about 50 years (at the very least) after DSoD. 50 years is a good amount of time because dueling went from holograms to holograms on motorcycles and generating energy, i.e. the Momentum Project—two things I believe the Kaibas would actually have a hand in becuase a) dueling on motorcycles sounds pretty cool and b) creating a clean energy source that produces more energy in output than it requires in input would be amazing for everyone, including children. It's a good amount of time to develop both which is why Turbo Dueling and Momentum exists and gives a good seperation from the previous lore. And it's obvious where the Kaibas set the headquarters of said development—Domino City.
However, then Zero Reverse happened, and Domino City became Neo Domino City. In the catastrophe, many people died, and chances are so did members of previous casts, including both the Kaibas. The structure, infrastructure, and social politics of the city changed, splitting into a sort of caste system between the citizens and the Satellites, which was done on purpose because when Rex became director of Neo Domino, he played a very heavy hand in keeping the Satelite seperate (because he was going to use its people as sacrifices), and seeing how Momentum was already a big energy producer for the city, I can only assume that Momentum became a utility owned and governed by the city, especially with the death of its creators who probably didn't name any heirs (or had any left living). (If Seto never came back post-DSoD, the death of Mokuba is enough to shift control of the company.)
Thus, I conclude that Kaiba Corp, being the producer of Duel Monsters and Momentum, became a public company which allowed Rex to control it, swaying public opinion during a time of massive grief, panic, and confusion onto his side. In conclusion, 5D's Kaiba Corp is a rather a reasonable evolution of a legacy that losts its foundation and was brought back to serve as a mode of control and influence after a major tragedy that has rooted itself in many aspect of the city once it rebuilds (at least in S1)—it's kinda realistic, not going to lie, and its a very interesting take on the series moving past DM.
