The Proto Mutant was a rogue member of the I.D.P.D. who traveled back in time to try and reach the Nuclear Throne, which would've supposedly undone the Poorly Coordinated Atomic Fireworks Test. They did reach it, but succumbed to the radioactive environment while sitting on the throne. This is the skeleton we see sitting on the throne, and also the reason why Rogue wears a respirator- so she doesn't die like the Proto Mutant.
