Ok but imagine if people in modern times find Ingo right before he's supposed to wake up again. They tell Emmet "I'm sorry. We found your brother's body. It was buried at X location." (presumed dead at first bc gems dont need to breathe) Except then Ingo wakes up wherever they moved him to and he just leaves.
How do you tell someone their brother's body got up and walked away
asdfghjkl, that's one of those moments where there's no good answer to a question.
On a slightly more serious note, I don't think Arceus would just stuff a body underground and leave it while doing remote transformations to the person in question.

Ingo is out cold and unaware of what's going on around him, yes. But it's because Arceus is taking his time making sure he's got the formula/abilities down before sending him off again.
And I think Ingo would probably be more of a Gem-Hybrid than a "Pure" Gem, so there are still squishy bits inside and normal vital signs to be found. Plus being powered by sunlight/light would be difficult for Ingo's health. You know, considering he and Emmet spend most, if not all, of their time in underground subway tunnels. Allowing for eating and sleeping as a refueling method is just better for his health in the long run.
There are plenty of legendary/mythical pokemon that spend their dormancy time in inanimate objects, so I can see Arceus doing the same sort of thing with Ingo's gem.
(A prime example would be the dragons from Black and White!)
So Ingo spending those years dozing away inside his gem seems perfectly reasonable to me.
(Also, not sure about a custom legendary for making new gems, but it might be fun if Arceus tucked the ability into Ingo himself to do that. Like if people he was close enough to fuse with could potentially become gems when they separated. If that was something they wanted/were down with happening to them and Ingo was cool with happening.)

Okay, More Submas Gem AU thoughts: Emmet's Side
Ingo has been mysteriously missing for a while and, while Emmet has been keeping himself together, the lack of leads in the police (outside of "We're pretty sure a Pokemon did this") is really starting to get to him.
He's constantly hoping for something, anything, to tell him where his brother is and if he's safe. He's functioning as well as he can, but he still feels the empty space where his twin should be.
Then he starts getting weird dreams. (That are progressive, not all the info at once.)
Dreams where he finds Ingo laying on the ground, out cold and completely unresponsive (and looking like he's been put through the wringer). No matter how much Emmet calls and shakes him, he just won't wake up. Predictably, this is very upsetting for Emmet.
(He thinks it may be a fear/stress induced thing, when he first starts getting them. That he'll find Ingo, but never actually have him back. That Ingo being asleep and not waking up is some form of death metaphor that his brain has made up to represent his fear of that being how he finds his missing brother again.)
Then there's a glimmer of something in Ingo's hand, and he finds this weird stone there. And it's genuinely weird, not just because he doesn't recognize what it is (stones that aren't for evolution have never been very interesting to him), but because it almost looks like it's embedded in the palm of Ingo's hand. Not that he’s just holding onto it or someone put it there.
That glimmer turns into a glow, which spreads over Ingo entirely before making him vanish. But (in later dreams) he notices that it's more like the light pulled Ingo into the weird stone than him just fading away.
A fancy wood-carved box appears around the stone, partially see-through before turning solid so Emmet can see it entirely. (Carved wood, with a deep brown stain, and a slightly rusted looking lock made in the shape of a weird sigil holding it shut.)
It's after this that he wakes up, confused and slightly distressed and struggling to figure out what the bizarre dream means.
So, he consults/tells Elesa about them. Both because she's his friend and he needs to vent about them and because, as a professional model in addition to her job as a gym leader, she's seen all kinds of gemstones and jewelry and might be able to identify the one from the dream.
After a lot of talking, and Emmet trying to sketch them out on paper for her, Elesa manages to narrow some things down for him. Like, for example, the type of gem stone he was seeing (Snowflake Obsidian). And uses her contacts tp start looking into the box so they can see if there's some explanation for it or if it really was some kind of weird stress dream Emmet was having.
Shockingly, she finds it! (In one of two ways. And no, the pun was not intended.)
Version 1) Flea Market/Antique Dealer
She finds it in an old antique store/market, where the owner/person selling it claims the darn thing has been there for years and is so solidly jammed shut that trying to get it open would just break his tools. It's best as just a decoration and he's ready to sell it for cheap just to get rid of it.
So she does (probably saying that with a bit of cleaning and it'll make a nice bookshelf decoration) and promptly brings it to Emmet.
[Inner variant: something similar to Lapis happened to Ingo, and while he was out and someone managed to bust the box open, was disappointed it wasn’t anything super valuable (obsidian, while not super rare, doesn’t have that much of a sale value when compared to Diamonds or Pearls), then embedded his gem into a mirror and used to box as storage to sell it in later.]
[So he wakes up, but is stuck in the mirror until he can figure out how to communicate that they need to get his gem out of it to help him. Preferably without shattering his gem in the process.]
[Him waking up sooner and/or his gem getting damaged while in the mirror are optional add-ins.]
Version 2) The Museum
She finds it through Lenora (the gym leader who runs a museum) when she brings her the sketch of the box to see if she might know anything about it.
Because, hey, she works with stuff like that all the time, surely she might know something! Right?
As it happens, Lenora picked up the box at some point and had been planning to use it in an exhibit about Sinnoh/Hisui. Mostly because of the lock on the front resembling stuff used as decorations on various relics and a few rediscovered shrines. ((It's in the shrine in Jubilife Village, and on a lot of the ride gear for the nobles! Like the basket that Sneasler carries the player in.))
But, after hearing about the weird dream and getting the description from some who really shouldn't have known about it, she lets Elesa call Emmet over to see if they can get it open and maybe get to the bottom of the weird dreams he's been having.
(She's also deeply fascinated by the description he gives of Ingo's clothes because, oh hey, those sound like the stuff the Pearl Clan from Hisui would wear. He really shouldn't know about that stuff, history is not his thing. There must be an explanation for this, and she wants to know what it is.)
They've never gotten the box open, as everyone's been worried about damaging it if they tried, but they've x-rayed it and can sort of confirm that there is some kind of stone inside. But they have no idea what yet.
No matter the version, the jammed box eventually ends up in Emmet’s hands. And he is determined to get that thing open.
Now, considering how much the boy’s love trains, I wouldn’t be surprised if they had a few model sets lying around. And a good model set requires some fine tools to put them together and get them working, along with steady hands to work those tools.
Now, the exact method he gets it open is still up for debate. He could managed to pick the lock by scratching util he go the gunk out. Or he could jimmy out the pins in the hinges of the lid and pop it open that way. Or (what I think would be the funniest way) he skips trying to open the lock and just yanks it out of the front of the box entirely.
No matter which one he uses, he gets that sucker open. And finds the same stone that’s been haunting dreams sitting innocently on a soft pillow inside.
And he’s delighted!
He has it! The thing from his dreams! It’s actually real and in his hands now!
...Now what is he supposed to do with it? And how does it relate to Ingo in the first place?

For the Submas GemAU! (Which is very cool by the way) You said that eventually Emmet would get turned into a Gem, likely by fusion. Is it a change that would gradually creep up on Emmet, ending with a conclusion of one final fusion separation Or is it a sudden he was human before and Gem afterwards, leaving him to keenly feel the differences? I'm bet that Ingo has no idea he can turn people into a Gem, so it's a surprise all around.
Sorry for letting this sit so long, my brain was elsewhere.
But yes! The idea was that after he and Ingo had fused a few times, they would separate and Emmet would have become a Gem.
I think I had decided that it would be gradual, something that would slowly creep up on them both and leave both of them surprised when, one fusion day, they saw a second gem appear on their other hand. And, after separating, see that now Emmet had a matching piece of Snowflake Obsidian in his hand that mirrored Ingo's gem.
(Although, it could be equally fun if neither of them had any warning about that.)
Ingo also doesn't know about this ability! I thought it would be fun and an interesting surprise for the two of them. Especially when you get existential considering Ingo had been in ancient Hisui and never really "died". Just slept until the present came.
But, the knowledge that he could do this could be "unlocked" once Emmet becomes a gem too. Complete with "instructions" on how to do it intentionally if he should want to.

Out of curiosity how sould are you on ingo being asnowflake obsidion and what would you say emmet would be as i might have a suggestion that fits beautifly visualy

Rhodochrosite and silica cabochono of a black and blue and a red and white
Honestly, I planned to have them both be Snowflake Obsidian since they were twins. It just made more sense for them to be the same type of gem rather than two different ones.
Plus, it fits their canon black and white theming!
Although, those are good options too! That said, I have no issue with other people doing their own versions of the Submas Gem AU, and those gems would be perfect for doing a Legendary Dragon theming for them! (Reshiram and Zekrom!)
