I'm not sure if you've read any of the ! era stories, but Hiyori's family took Nagisa in for awhile after the death of his "father". Hiyori took the role of big brother for Nagisa and holds his hand to comfort him. Their relationship is very sweet, people tend to ship them but imo they share a familial bond

In one of the ! era stories, Eichi asks why they're holding hands and Hiyori answers "because we love of each other" and then sasses Eichi and says he has no one that loves him (the Eichi/Hiyori rivalry is so funny)
