Two crude unused drawings of a Mushroom (alongside a Fire Flower and stars) and a Bullet Bill, found in the files of Mario Super Sluggers. These seem to have been created in a simple drawing program, with the texture of the drawings resembling the spray paint tool from Microsoft Paint.

In Super Mario Galaxy, the dark matter shapes in the Bowser's Dark Matter Plant galaxy are covered with a material that uses two animated textures: a slowly rippling purple texture and a "shifting clouds" type dark purple texture overlaying it.
The animation of the former is very difficult to notice as it is covered up by the more pronounced cloud texture. By using glitches to cause the camera to clip inside the dark matter, it is possible to see only the rippling texture (as the other one is only displayed on the outside of the dark matter), which is not normally visible by itself in-game.

Top: when Mario arrives at the Delfino Airstrip at the start of Super Mario Sunshine, there is some goop on the ground around the Proto Piranha miniboss. While some players may immediately recognize it as a crude drawing of Mario's head, the fact that the Proto Piranha is blocking the central area of the face and the oblique angle at which this is seen in-game make the goop appear to simply be random lines to some players.
Bottom: extracting the pollution texture from the game's files allows us to look at the design without the Proto Piranha being in the way. It depicts a stylized Mario head with Shadow Mario's "M with two dots above it" symbol replacing Mario's emblem.

Whomp face textures extracted from the files of Mario Kart Tour. The final face cannot be seen in-game as the Whomps only assume that expression when lying face-down on the ground.
Curiously, this oddity seems to be taken verbatim from Super Mario Galaxy 2, where the Whomp King has that same expression, which can also never be seen due to only being used when he is lying face-down.

In Mario Kart Wii, trucks with a "Coconut Fruit" design can be seen in Moonview Highway (top: in-game, bottom: extracted texture). These depict a Pianta holding a durian, bananas, pineapples, and a papaya, all using official artwork from Super Mario Sunshine.
Super Mario Sunshine has six fruits Yoshi can eat: durians, bananas, pineapples, papayas, peppers and coconuts. While the name "Coconut Fruit" refers to Coconut Mall, a location from Mario Kart Wii, it still creates unintentional irony that a truck called "Coconut Fruit" uses artwork of most fruits from Super Mario Sunshine, but does not feature any actual coconuts despite them also being in that game.

Top: the Toy Field in Mario Super Sluggers contains decorative hills in the background, which appear with a green color scheme (and a yellowish top).
Bottom: however, for an unknown reason, the texture for the hills in the files actually has inverted colors, appearing purple, with the yellowish part being blue. In-game, the texture's colors are first manually inverted by the engine, and then applied to the hill model. This is the only model and texture in the game for which this color inversion procedure is used.

In Mario Kart Tour, Mario's Halloween variation only has visible vampire fangs when he is smiling, as seen on the texture extracted from the game (left), while the texture of him being hurt does not have them edited in (right), even though they should also be visible in this instance.

The Bowl Over minigame in Mario Party takes place inside a room inside Bowser's castle, decorated with stained class windows. However, these are only seen for around one second when the minigame starts, before the screen splits into two horizontal portions (one for the single player, who is bowling, and one for the three-player team trying to dodge), which crops out the windows, disallowing a closer look at them.

Top: in Paper Mario, Star Haven contains a bizarre, slightly billowing object in the background that resembles a giant jellyfish, possibly intended to be a stylized cloud, aurora or veil.
Bottom: viewing the object from below in a model viewer reveals that it has a very faint checkerboard texture.

In Super Mario Galaxy 2, we can see the planet most of Mario’s adventures take place on from space. On the bottom left is the planet’s texture as seen on the map that connects the worlds, on the bottom right the texture as seen on the World 1 map. Since these do not match up geographically, this raises more questions than it answers.

During the final boss battle against King K. Rool in Donkey Kong 64, the audience appears as an indiscernible jumble of colors (top). However, extracting the texture from the files (bottom) lets us see that the audience consists of an extremely low-resolution render of what appear to be humans with arms that are colored differently from their torsos, in various cheering positions.
