I think the reason Dean couldn't kill the darkness is because deep down he wanted darkness. I think it's symbolic. Deep down all Dean really wanted was a normal life and in this metaphor darkness equals ignorance. If he was ignorant to what's really in the world he would have that normal apple pie life he's always wanted.
