Wanda and Pietro had their powers before HYDRA. How else would Pietro be able to get to Wanda so fast after the bomb went off? But after the bombings their powers were repressed. The forgot they had them, never giving a second thought to it. The trauma of the bombings also added to the loss of the memory of their powers. HYDRA, using the power of the scepter, reawakened and enhanced their powers. 

This is why they are the only survivors.
