I think the correct answer is Venus' words.
Back in the first episodes, Venus said that the collision of the planets is like a phoenix/rebirth.
So, the modern Earth can rather be called the reincarnation (rebirth) of Proto
This explain why they are so similar and so different at the same time
I'm Earth=Proto, and yes, I think that the title doesn't prove that Earth≠Proto is now canon, and I'll explain why.
First of all, many things have occurred in the series that are often overlooked, simply because they support Earth=Proto.
Earth refers to Proto as "Proto-me" and "an older version of me," and Proto does not dispute this.
Proto exhibits behaviors reminiscent of Earth's prior to the Moon Revolution (Theia's phrase "He should know his place" is in a completely different context from Earth's discriminatory phrase).
Proto is never acknowledged; even when Earth is absent, the characters only mention Theia.
Theia is the sole taboo, to avoid disturbing Earth. This is illogical for Earth≠Proto, as the crash involved both Theia and Proto, not just Theia.
Theia undeniably influenced Proto. In this context, it would be accurate to state that Earth is not entirely Proto (but not a true fusion of Theia and Proto, Earth isn't their son or whatever), which is why Earth is also featured in the title of the episodes.
The Earth, as we know him today—with his moon, structure, and core—resulted from the aftermath of the crash.
I certainly have my prejudices; in fact, I despise Earth as the son of Theia and Proto for personal reasons, and I wouldn't want that to become canon.
But we should still look at the whole picture, and for now, there is evidence for both Earth=Proto and Earth≠Proto, even with that title.
