To me I feel like, admittedly, Gen 4 had a more epic plot. But not as well handled.
Look, you can't really beat catching the gods of time, space and antimatter. But, Gen 5 hands down had the best handled plot, the most developed, and the most interesting.
To me it's like comparing Lord of the Rings, or probably more apt for this comparison, Moby Dick, to Animal Farm, 1981. They were after extremely different things. One was an epic quest, the other a deep, meaningful tale to make you think, question your choices, that did in the end have an epic ending.
For example, no one, no one can say the Gen 4 characters are as developed as the Gen 5. Now I'm not saying liked. For example, I really, really love Barry even his character development is pretty...just not there, but not a huge fan of Bianca or even really Cheren despite them being, objectively, better rivals. However, I will also say N is possibly my favorite character in Pokemon history, so there's that.
Sorry, side tracked.
But yeah. By just comparing N and Barry you can see the fundamental difference in the stories. N is deep, with a full, fleshed of backstory. He's got meaningful goals, aspirations, and directly opposes the player, but over the course of the story, changes and grows.
Meanwhile, Barry is just more fun. He's not as deep (on the surface, I will argue a lot about of things about that boy but admittedly they're all found through very deep analysis) but he's more directly involved with your life. While you do fight N more, he tends to work behind the scenes. Which I actually was annoyed at at first, until I tried writing as N. Yeah. He works much better in short spurts, other wise he loses a lot of his coolness. Barry on the other hand, is kinda a blank slate. He's a funny comic relief type character to accompany the hero on his long journey. He's the Ron or Sam. Okay, so he's not as deep as N, but, he's funny and he's cute and gives a warm charm to the story.
Even going down to the very basics, absolute, they are still going for fundamentally different ideas. I truly believe that every Pokemon game that has a real story (Kanto-Johto I love you, but you'd have to do a lot of digging to get a story. You do have the coolest rivals. And I love projecting faults and issues onto your characters, looking at you Gold) tends to focus around some central idea, almost like a moral. And to me they go as followed.
Hoenn: Balance
Sinnoh: Mythology and Folklore
Unova: What is True, Which is More Important Truth or Ideas, The Merits and Costs if True Equality, Can Redemption Be Achieved, even Am I Right To Be Playing a Game Where I Kidnap and Force Innocent animals to fight, ect.
Kalos: (Though I haven't finished the game) Beauty
Now, as you can see, Unova is centered around questions and big ideas. It's supposed to make you think. Mean while Sinnoh is focused around the epic, large, tying. Looking above at my precious examples, I think I have come up with some better ones. Sinnoh is Star Wars. A large, epic tale, with lots of history and fights with a 'deep' leader and charming characters. While Unova is I Am Legend. A thought provoking, still action pact tale, with a deeply complex and complete main character, and I'm sure if there were more characters than just that woman who was on for about ten minutes, there probably would be more. I mean, they made the dog deep.
I hope me point got across. Sinnoh and Unova are my favorite regions, because they took my two favorite story telling structures (assuming we're talking Platinum for Sinnoh, not Diamond and Pearl. Both of those were pretty bad at telling the story) and made them into tales that perfectly show its progression.
I'll shut up now.
