A little-discussed detail in mphfpc is that Emma wasn't the only one who saw Abe in Jacob. Miss Peregrine suffers from the same problem.
Put yourself in her shoes, she clearly doesn't know how to deal with the grief and departure of children she is already emotionally attached to. She raised Abe since he was six, took him out of an inhumane situation, saw her son leave for war, saw him reject his home to go to America, as the years went by he stopped answering her letters and making her worried... And then out of nowhere a boy IDENTICAL to Young Abe appears on the island. Jacob is the exact same age Abe was when he went to war. A mother's heart is deceived just like a heart in love, she saw in Jacob the son she would never get back. It was as if Young Abe gave up on the war and came home.
It was as if the son she raised had returned. This is not a good thing to happen, because it made her relationship with Jacob complicated, with her eventually comparing Jacob to Abe (she always mentions that Jacob does what Abe would have done). She got too attached to someone who should have been a stranger.
Losing Jacob for her became losing Abe all over again. She never punishes Jacob properly considering the terrible things he did throughout the second trilogy, she forgives even the unforgivable. She loves this boy so much that she is willing to do anything for him. It is as if there is a favoritism towards Jacob that exceeds the gratitude she feels for having been saved by him, since after that he only gets into trouble and makes her suffer with worry.
It was she and the ymbrynes who closed Abaton and got rid of Caul (if it were up to Jacob he wouldn't even listen to what Bentham had to say) but she preferred to give all the credit to Jacob.
Their relationship is not exactly exemplary, it is confusing and attached to mutual nostalgia. Jacob admires the bird from his grandfather's stories, and she admires the copy of her son who is gone. I don't know if this is a healthy relationship, but it is definitely VERY complex.

one of my favorite things about this fandom is all the ships and headcanons. It’s like nobody is going to agree and ship the EXACT same things as someone else.
EXCEPT, when it comes to queer Miss Peregrine. Like there is not one person i know in this fandom who doesn’t ship her with Isabel, and think her some sort of queer.
And I find that funny, because we all just looked at the most, proper, elegant, and VICTORIAN character and just thought;
“Homo.”
And that is why I love this fandom
