I am experiencing new emotions at this current moment which I never knew I had

The Game Over screen in Paper Mario: The Thousand-Year Door consists of the words “GAME OVER” being displayed over a sprite of Mario lying on the ground. Moving the camera to see the back of the sprite reveals that there is a tiny copy of Mario’s head attached to his ear during this animation. In Paper Mario: The Thousand-Year Door, Bowser is able to use the abilities of all partners if the code is modified to have them be present in the scene with him. While he has no special animations for the abilities, they function correctly.

Left: in Paper Mario: The Thousand-Year Door, Vivian is almost always seen smiling during regular gameplay on the overworld, such as during the animation of pulling Mario into the shadows.
Right: however, when releasing Mario from the shadows at the end of the overworld ability animation, for a few frames, Vivian is seen frowning before going back to smiling. Due to both characters being deformed by the emerging animation during this, it is very difficult to notice during gameplay. This may imply that Vivian is briefly sad about having to let go of Mario.

the writers knew what they were doing xxx

During Chapter 4 of Paper Mario: The Thousand-Year Door, Mario’s body is stolen by Doopliss, who spends a portion of the chapter in Mayor Dour’s house in Twilight Town, along with Mario’s partners. During this time, the mayor’s normally empty table has food on it. This is difficult to see due to the partners obscuring the table; particularly, Koops is standing in front of a unique roast pig dish that only appears during this scene (the other food can also be found in Ishnail’s house in Rogueport). Below are close-ups of the pig.

In Mario & Luigi: Partners in Time, if the Baby Spin move is performed on top of the giant mushroom near Hollijolli Village and the babies spend enough time spinning down to one of the other mushroom platforms, the babies will assume a glitched state in which they no longer seem to interact with most of the environment.
Note how after landing, the babies are able to walk on air and no longer activate battles when touching enemies. It is no longer possible to retrieve the babies from this state as Adult Mario and Luigi will also pass through them.

Top: in the manual for Super Mario World, Thwomps are described as being "stone ghosts" instead of simply living stone beings as one might expect from their appearance.
Bottom: in Mario & Luigi: Partners in Time, Prof. E. Gadd - who specializes in ghost research - is found on Thwomp Volcano, studying Thwomps.
While the alleged ghostly nature of Thwomps is not an avenue further pursued in any other official descriptions of them, the fact that E. Gadd is studying them despite normally specializing in ghosts is either an extremely deep reference on part of the writers, or a remarkably serendipitous coincidence.
