It's such a cute interaction. Let me just throw in a few of my opinions.
1) I don't think any of this means he thinks they intentionally left him behind. Sure, he is sad they left, but all he says is that they left the organisation where he belongs. Which means the conflict/problem was between the organisation and Team Glenn, not between Team Glenn and Sephiroth. We don't know the details, and maybe even he doesn't know why they left, but to me, it doesn't sound like he thinks they abandoned him.
2) Even if he knows the details, and the truth might be that they were fired or they had to escape, Miniroth is polite enough not to talk about his former team in a way that might portray them in a negative light. If he said that they had deserted, it would somehow depict Team Glenn as criminals, and he surely wouldn't want that.
3) I'm speechless at how grown-up he speaks and how emotionally intelligent he is. Out of all the damn population of Gaia you had to pick the most precious little soul and make him a war machine. Congrats! :V
4) GLENN JUST CALLED ME AND TOLD ME TO ADD THIS: THEY LOVED SEPHIROTH AND WILL ALWAYS LOVE HIM, THEY JUST COULD NOT TAKE HIM WITH THEM BECAUSE IT WAS NOT POSSIBLE. THEY ARE SO SORRY THEY HAD TO LEAVE HIM BUT HE IS THEIR FRIEND FOREVER OKAY.

I believe he doesn't want to be part of the lifestream because he feels disconnected from the humans whose soul energy is present there. He thinks he has never truly been loved by any of them, so he is reluctant to join them. It would mean everything to him if someone, or even multiple people, expressed their love for him and if he could finally believe them.
I know this did happen in Opera Omnia, and he did not care but miracles can happen. I wouldn’t mind undermining everyone's favorite villain by allowing him a moment of goodness, if only briefly, before his final demise. After all, heroism and villainy are concepts for children; in reality, everyone just wants to be loved.
One thing I really enjoy about Sephiroth fans is how everyone consistently references the fact that Sephiroth "dies" in Nibelheim, but it's always spoken wistfully. Like a young man who dies far before his time.
And yeah, stating the obvious that on a physical level, he's dead. But that's not really what we're talking about. Talking to other Sephiroth fans, they view this not so much as a physical death as it is the death of...well...Sephiroth the man. Sephiroth the human. The reality is that with the exception of Genesis, ALL the Firsts die young, Sephiroth included. They are destroyed by the very vulnerabilities that ruled their souls in life.
For Angeal, it was his pride as a soldier, his responsibility as a provider, both as a son and as a friend.
For Zack, it was his blind loyalty and devotion to others, to the point where he was willing to sacrifice his own life in the name of love for his friend.
For Sephiroth, it's the death of the human soul itself, the critical coming of age into adulthood. He loses his life in that he regresses. He returns to metaphorical infancy and returns to Jenova. He is no longer the same man we knew before, no longer the same person who loved his friends, cared for his men, and sought to protect others through compassion. He's a hollow shell. Sephiroth doesn't just die physically. He is severed, both body AND soul. He is damned. He is fundamentally transformed beyond recognition. He has become the very thing he never wanted to be--a monster.
Idk I still don't think a Sephiroth redemption arc is ever happening. Simply because Sephiroth's story as a character is kind of already over after Nibelheim. He's already gone through his character climax and is changed by the time he reaches his resolution. I don't think there's any fixing that. It's no longer the same person anymore.
Sephiroth is dead.
And Sephiroth is dead.

The air raid that Glenn warned Sephiroth about in Wutai actually endangered Sephiroth's life as well. (Fast and strong but he's not immune to explosions.) Perhaps that was the main reason Glenn informed him about it: to save his life. This could also be why Rufus killed Glenn; he became untrustworthy for leaking information.
Glenn acted similarly when Rosen was in danger. He was willing to sacrifice his reward money and his career and put his life in danger to save Rosen.
He did the same for Sephiroth, putting his own life at risk to ensure Sephiroth's safety. In the end, however, neither Rosen nor Sephiroth lived much longer.

Since Lazard was doing such a great job raising the kids, it reminded me that I once saw him referred in the tags as Lizard Delicious and can't help but laugh every time I remember it. Alas, I tried searching the tag to find out who came up with that, but no luck.

With all the new Glenn x Sephiroth "interactions" in FS2, I feel compelled to share my thoughts on their relationship.
Glenn and Sephiroth can easily be viewed as friends, with Glenn taking on a father figure or older brother role for Sephiroth, who never had that support system. Interpreting their relationship as a found family is a valid perspective. However, to me, viewing them as each other's love interests makes more sense somehow.
Building genuine friendships is a long process. While some people might easily form superficial connections, developing a strong friendship typically requires time and effort. It seems unlikely that a 14-year-old with little social experience could form a deep bond with a 23-year-old in just two weeks—unless there’s a romantic interest involved. The chemistry between two people can accelerate the desire to get close and understand one another. And when in love, people often feel compelled to take risks and make sacrifices to ensure the safety and happiness of their loved ones.
Sephiroth's actions toward Glenn are particularly telling. He goes out of his way to protect him and frequently thinks about him. He desires to see Glenn again, and in his dreams, Glenn reveals that he thinks about Sephiroth daily. Sephiroth seeks the same care in return and even accuses the chief engineer of lying, all to safeguard Glenn.
It's unlikely that we will see canon gay love interests in a Final Fantasy game: Angeal won’t kiss Sephiroth on screen, Glenn won’t hold his hand, and Genesis will never have a canon affair with him; such a relationship is not something that will be depicted in the game. However, the developers are clever enough to include subtle hints that allow players to connect the dots if they choose, while others can overlook these implications if they prefer.
In my opinion, gay little Sephiroth may have had his first crush on Glenn—perhaps he even fell in love with him but ultimately ended up with a broken heart.
Angeal, Genesis, Zack, Cloud, and many others join SOLDIER for various noble reasons. While desiring to be near Sephiroth might be considered a less noble reason, it’s certainly a motive for many.
Interestingly, while everyone else had their eyes on Sephiroth long before he even noticed them, Glenn was different. He wasn't pining after Sephiroth before they met. In fact, Glenn may have been the only person whom Sephiroth loved more than he was loved in return.
