Post Plato’s Stepchildren, Spock is unable to lock his emotions away. He can’t meditate, he can’t regain that Vulcan control. He does his best to hide his struggles behind a stoic facade.
McCoy isn’t fooled. And he is determined to help Spock regain what has been lost.

Blind Spock
In the episode where Spock becomes blind, it’s only very, very temporary. I can’t help but wonder what would have happened if it had lasted longer? Say, days instead of hours. Just from the guilt that McCoy felt, he would have taken full responsibility. They discover a temporary solution. A mind meld can do more than share thoughts and memories. It can be used to share sensory things, too. In this case, sight. McCoy becomes Spock’s eyes until his sight is restored to its natural state. This is more Spones than McSpirk, but I’m sure there’s a place for Jim, too.

Allow me to expound: Imagine that Spock starts with McCoy but the three of them quickly realize that McCoy cannot follow Spock around all the time (he does have an important job in Sickbay!). Jim agrees to be Spock’s eyes on duty and McCoy is with Spock off-duty. It’s very educational for Spock to say the least as it is too difficult to divorce emotion from the images and maintain the link at the same time. That’s how Spock learns about Kirk and McCoy’s secret feelings for each other and him. Suffice to say, once his vision is restored, Spock is not content to do nothing about what he has learned.

Spock can’t help but notice how casually McCoy and Captain Kirk touch each other. A slap on the back, the clasping of a shoulder, the casual way McCoy leans against Kirk on the Bridge. The touches seem more than friendship, but less than lovers. Nobody else on the Bridge shares the same propensity for touch.
He voices his observations exactly once. Kirk is amused, McCoy is confused, and now they’re both aware of it, too. Very aware.
Jim figures it out first, and coaxes Bones into realizing (and admitting) to the mutual attraction. Laughing, Jim tells his new lover that they have Spock to thank for their current arrangement. McCoy rolls his eyes and makes a smartass remark about how they should show their appreciation. Jim takes it as a personal challenge, and since McCoy is rather fond of Spock himself, he can’t even be jealous.
So Kirk and McCoy start to gentle Spock, to get him used to touches from them, until it becomes commonplace. And finally, Spock understands why they were touching in the first place.

Bones and Jim never met at the Academy. Instead, Jim Kirk was a stowaway aboard the Enterprise, having failed the entry exam but too stubborn to let himself be left behind. Bones is the one that finds him, sneaking into Sickbay after hurting himself (probably running away from security or crawling into someplace he had no business being).

Jim Kirk picks up little local trinkets from the planets they visit, as reminders, and as gifts. Each trinket is given to a member of the crew - Bones, Spock, Sulu, Chekov, Nyota, Scotty, Janice, Chapel, etc.
After a little while, the crew starts gifting back. Even Spock.

In towns like Bali and National Parks in Malaysia and Costa Rica, there are crafty monkeys that have learned to steal precious items (sunglasses, phones, wallets, etc) and hold them as ransom for food. The monkeys don't care about the items, but they've learned that taking those items leads to being bribed with what they really want in exchange - food.
Now...just imagine somebody aboard the Enterprise (*cough*Jim*cough*) doing something similar. "Oh, the tricorder? I had to borrow it. I'm sure it's here in my room somewhere, if you'd like to come look for it. How about dinner while you're here?"
"Spock? That report that's maybe a little bit vital to our diplomatic mission? Yeah, I have it. But I'm afraid it's not legible right now. Meet me in the canteen after shift and I'll give you a verbal report instead."
McCoy and Spock gradually realize that Kirk's not absent-minded or clumsy - he wouldn't be a Captain if he was, after all. He's devious. He never 'loses' anything that's life-or-death, but he definitely has a way of misplacing things that they want/need back, which means they have no choice but to do what he asks in exchange for their safe return.

Imagine if McCoy is an Empath, in the same way that Gem was. Most of the time, the injuries of the crewmen are easily dealt with in Sickbay, or their death in the field is instantaneous, so he rarely has a need to use his Empathy. But he will, and has, if he feels it to be necessary. He’s kept the entire crew of the Enterprise in the dark about his status as an Empath.
However, while on an away mission, Spock (or Kirk) is badly injured, and they’ve lost communication to the Enterprise. McCoy does what he has to, and now the secret’s out.

On a planet of people who can shift into animals, felines are worshiped as deities. Doctor McCoy is a doctor, not a veterinarian. However, he manages to save one of their palace guardians (a large panther-like cat), and in return, is granted the ability to shift into a feline himself. Suddenly, the crew of the Enterprise finds themselves without their CMO, and they are now the unwitting owners of a small black cat. Because Bones doesn’t know how to change back. And the only one who understands him is, naturally, the Vulcan First Officer.

Kirk comes down with an unknown illness during a visit to a new planet. McCoy is offered the knowledge needed to save him, in exchange for the one thing that makes him who he is - his compassion/empathy. McCoy accepts, and is successful in curing Kirk. But now, he’s different, and the crew can’t help but notice.
Now, it’s up to Kirk and, oddly enough, Spock, to help him regain what’s been lost.

Plato’s Stepchildren
When Jim Kirk brings Alexander aboard the Enterprise following the events of Plato’s Stepchildren, Scotty likes the wee man so much that he becomes part of the Engineering crew in short order. The two spend time together even outside of their work shifts.
