La potenza di calcolo dell'Inaf per l'LHC ora all'analisi molecolare del Covid-19

Simulazioni biomolecolari e urgent computing, la sfida italiana al Covid19. Bloccare il virus prima che riesca a penetrare nelle cellule neutralizzando il suo cavallo di Troia. È questa la sfida lanciata al COVID-19 da Sibylla Biotech, spin-off dell’Istituto Nazionale di Fisica Nucleare (INFN) e delle Università di Trento e Perugia, che sta lavorando all'identificazione di una terapia anti COVID-19 con una tecnologia unica che studia il comportamento delle proteine in un modo completamente nuovo e in tempi rapidi.

Poiché, per riuscire a contrastare in modo efficace la diffusione del virus, agire tempestivamente è determinante, l’INFN ha deciso di dedicare una quota significativa delle sue risorse di calcolo per aiutare Sibylla Biotech. L’ente ha così coinvolto in questa sfida i data center dedicati solitamente all’analisi dei dati degli esperimenti di LHC (sezioni di Bari, Milano, Napoli, Padova, Pisa, Roma e Laboratori di Frascati e Legnaro) e il proprio centro di calcolo nazionale, il CNAF di Bologna, che da solo conta oltre la metà della potenza computazionale a disposizione di INFN. Dalla fine di marzo circa 30.000 unità di calcolo (CORE) stanno lavorando in parallelo in 8 data center dell’INFN processando le simulazioni alla base del protocollo innovativo di ricerca farmacologica PPI-FIT (Pharmacological Protein Inactivation by Folding Intermediate Targeting) descritto pochi giorni fa su un articolo depositato sul server internazionale BioRxiv (https://www.biorxiv.org/content/10.1101/2020.03.31.018069v1). Questo protocollo si fonda su una piattaforma di calcolo unica che permette di simulare al calcolatore i percorsi di ripiegamento (folding) di proteine di rilevanza biologica, con un livello di precisione atomico, con l’obiettivo di progettare nuovi farmaci in grado di agire contro una vasta gamma di bersagli. Elemento cruciale di questo nuovo approccio è l’impiego di un metodo di calcolo che si basa su metodi matematici di fisica teorica che sono stati originariamente sviluppati per studiare fenomeni tipici del mondo subatomico, come l’effetto tunnel quantistico. La tecnologia è stata inventata dai soci fondatori di Sibylla Biotech nell’ambito di una ricerca accademica sulla replicazione dei prioni e l’individuazione di strategie farmacologiche contro questi agenti infettivi supportata da INFN, Fondazione Telethon, Università di Trento e Università di Perugia. L’obiettivo oggi è identificare molecole che possano interferire con il processo di replicazione del virus SARS-COV2, per rallentare la sua diffusione in attesa della produzione di un vaccino. In particolare, Sibylla Biotech si sta concentrando sulla proteina ACE2, il recettore cellulare che si trova soprattutto nelle cellule umane dell'endotelio polmonare e in altri tessuti come nel cuore e nell’intestino, al quale si lega la proteina virale Spike presente sulla superficie del virus. ACE2 si comporta quindi da cavallo di Troia, permettendo al virus di penetrare nella cellula e iniziare il suo processo di replicazione. Applicando il protocollo PPI-FIT, sarà possibile effettuare la ricerca di molecole capaci di diminuire i livelli del recettore, inibendo quindi l’entrata del virus. “Appena ci è stato chiaro l’inizio dell’emergenza sanitaria e i meccanismi legati alla replicazione del virus, ovvero a fine febbraio, abbiamo subito deciso di rivolgere i nostri sforzi allo studio del percorso di ripiegamento di ACE2, dedicando allo scopo la totalità delle risorse umane e computazionali del team di ricerca” commenta Lidia Pieri, amministratore delegato di Sibylla Biotech. “Abbiamo collezionato risultati preliminari che indicavano la presenza di un intermedio di folding. Per le caratteristiche della proteina ACE2 avremmo però impiegato alcuni mesi per completare la simulazione con le nostre sole risorse computazionali. Con le risorse messe prontamente a disposizione dall’INFN è invece possibile ipotizzare di ottenere gli stessi risultati in poche settimane, rispondendo in maniera efficace all’emergenza” prosegue Pieri. “Questi risultati saranno resi noti alla comunità scientifica internazionale affinché possano essere utilizzati subito da chiunque abbia i mezzi per farlo, sia in ambito accademico che industriale”. “Abbiamo messo a disposizione di Sibylla Biotech tutta la nostra esperienza nel gestire grandi potenze di calcolo e complessi codici numerici sia di simulazione sia di analisi dati, quella, per intenderci, che ci ha permesso di scoprire nel 2012 il Bosone di Higgs” commenta Gaetano Maron, direttore del CNAF. “Con grande rapidità abbiamo “distratto” circa 30.000 unità di calcolo dall’analisi dati degli esperimenti di LHC riorientandole verso le simulazioni della proteina ACE2. È un esempio di quello che oggi è chiamato “Urgent Computing”, la possibilità di orientare in brevissimo tempo la potenza di calcolo di un sistema a un singolo scopo, applicato qui d un caso reale di emergenza planetaria” chiude Maron. APPROFONDIMENTI: 1 La tecnologia Pharmacological Protein Inactivation by Folding Intermediate Targeting 2 L’Applicazione della tecnica PPI-FIT per l’identificazione di una terapia per Covid-19 1- La tecnologia Pharmacological Protein Inactivation by Folding Intermediate Targeting (PPI-FIT) PPI-FIT è un protocollo farmacologico in grado di identificare molecole la cui funzione è quella di ridurre l'espressione di una proteina nella cellula, disattivandone la funzione patologica. Questo è possibile perché le molecole sono scelte per legarsi ad una "tasca" proteica identificata su uno stato intermedio del processo di ripiegamento (folding) della proteina. Bloccato a metà strada, il ripiegamento non avviene e la proteina viene degradata dalla cellula stessa. La possibilità di identificare stati intermedi di folding si basa su una piattaforma di calcolo rivoluzionaria, che permette di simulare al calcolatore i percorsi di ripiegamento di proteine di rilevanza biologica, con livello di precisione atomico. Il metodo di calcolo che ha portato a questo risultato si fonda su metodi matematici di fisica teorica che sono stati adattati per consentire la simulazione di processi biomolecolari complessi, come il ripiegamento e l’aggregazione di proteine, grazie al lavoro di Pietro Faccioli, professore associato nel Dipartimento di Fisica dell’Università di Trento e affiliato all’Istituto Nazionale di Fisica Nucleare, e del suo team. Una proteina esce dal ribosoma come una catena di amminoacidi, e assume la sua forma biologicamente attiva solo in un secondo momento, dopo aver completato il percorso di ripiegamento (folding). A causa dell’intrinseca complessità, lo studio del ripiegamento di proteine biologicamente interessanti richiede tempi di calcolo inaccessibili con i metodi finora disponibili, anche utilizzando il più grande supercomputer al mondo appositamente disegnato per la dinamica molecolare. L’imponente avanzamento tecnologico che permette le simulazioni alla base di PPI-FIT è il frutto di una visione interdisciplinare nata all’interno del panorama scientifico dell’INFN, che collega la fisica teorica con la chimica e la biologia. Avendo la possibilità di osservare per la prima volta questi percorsi di ripiegamento, la tecnologia PPI-FIT consente di identificare e caratterizzare degli stati intermedi conformazionali che sono visitati dalla proteina durante il percorso verso lo stato biologicamente attivo (o nativo), e la cui emivita ha rilevanza biologica. Tali stati intermedi possono contenere una tasca di legame, diventando quindi nuovi bersagli per lo sviluppo di farmaci in grado di legarli e bloccarli, portando alla loro inattivazione. La tecnologia è stata inventata dai soci fondatori di Sibylla Biotech nell’ambito di una ricerca accademica sulla replicazione del prione supportata da INFN, Fondazione Telethon e Università di Trento ed è stata utilizzata con successo in studi scientifici e brevettati, per ricostruire il meccanismo di replicazione dei prioni, e per sviluppare una nuova strategia farmacologica contro questi agenti infettivi. 2- L’Applicazione della tecnica PPI-FIT per l’identificazione di una terapia per Covid-19 I vaccini sono un’arma efficace ma la loro caratterizzazione e commercializzazione richiede tempi lunghi rispetto alla velocità di diffusione del COronaVIrus Disease 19 (Covid-19). Per questo è di cruciale importanza individuare molecole che possano interferire con il virus per rallentare la sua diffusione in attesa di un vaccino. Vi è evidenza scientifica che i due coronavirus, SARS-Cov1 (che provocò l’epidemia del 2002) e SARS-Cov2 (responsabile dell’epidemia COVID-19), pur essendo relativamente diversi, e quindi probabilmente non neutralizzabili con uno stesso vaccino, utilizzino lo stesso recettore cellulare per penetrare nelle cellule dell’ospite, la proteina Angiotensin-converting enzyme 2 gene (ACE2). Ovvero, il virus entra nella cellula, iniziando il meccanismo riproduttivo, grazie all’interazione di una proteina virale (Spike) che si trova sulla sua superficie, con ACE2, una proteina che si trova normalmente nelle cellule umane dell’endotelio polmonare. La possibilità di bersagliare il recettore cellulare ACE2, piuttosto che la proteina virale, consente il vantaggio di colpire un componente essenziale al processo di infezione virale che non può mutare, riducendo quindi il rischio di incorrere in eventi di farmaco-resistenza. Farmaci ACE-inibitori sono risultati inefficaci nel contrastare la funzione recettoriale di ACE2 per i virus SARS-Cov1 e SARS-Cov2. Questa osservazione indica che la capacità di questi virus di utilizzare ACE2 come recettore è slegata e indipendente dalla funzione enzimatica della proteina stessa. Se inibire la funzione biologica di ACE2 non ha effetto sul virus, ostacolare l’interazione tra Spike e ACE2 impedirebbe invece l’ingresso del virus nella cellula, bloccando sul nascere il suo ciclo riproduttivo. Una molecola identificata tramite PPI-FIT provocherebbe la scomparsa di una quantità controllata farmacologicamente di ACE2, svantaggiando quindi l’entrata del virus nelle cellule, ovvero riducendola al punto da consentire al sistema immunitario di poter agire efficacemente. È importante notare come diversi studi indichino che un abbassamento dei livelli della proteina ACE2 sia compatibile con la normale attività cellulare. Quindi, farmaci in grado di diminuire i livelli di ACE2 nell’endotelio polmonare rappresenterebbero efficaci strumenti nel trattamento dell’infezione da SARS-Cov2. Il vantaggio chiave di questa strategia è che l’espressione dell’enzima ACE2, e quindi la sua funzione necessaria per diversi meccanismi fisiologici, sarebbe ridotta ma non completamente eliminata. In questo modo l’entrata del virus sarebbe svantaggiata minimizzando gli effetti secondari. GOOD NEWS, it's as good as advertised. Despite the positive reviews I remained skeptical because some of the stains we have on our wood floors were relatively dated. Not only has Natures Miracle removed the odor or discoloration of new accidents, it's completely left the old stains undetectable.
