No need to apologize for the length! I love lengthy meta! Thank you for answering so thoroughly! I do have follow questions - 1. So it would not matter to rhaegar for the prophecy if Jon was not a bastard, so it could be in the book that rhaegar never got an annulment? 2. Would it matter to him that he got a second aegon, rather than a visneya? Is it the 3rd child that is supposed to be the promised prince or did he believe his 1st son it? 3. Rhaegar knew/thought there’d be a white walker war?
And sorry if that’s a lot! I understand if you don’t really have the answers to those questions and only have speculations or no clue at all
Well, you came to the right place! I don’t post meta often, but when I do, I cannot shut up.
But also: Yeah, a lot of these particular questions have vague answers. Take my answers with a grain of salt, since they’re largely speculation, and also kinda biased on my part.
1) There’s no annulment in the books – yet. But there’s also several books left to come out, so I guess we’ll see. But like I’ve said in previous posts, it makes no sense for Rhaegar to get an annulment. For starters, he was described as fond of Elia, and he doted on Rhaenys, to the point that when King’s Landing was sacked, the first place Rhaenys thought to hide was under Rhaegar’s bed. That doesn’t read to me like a man who would throw them away. But on a more practical note, he wouldn’t have cast them aside with an annulment anyway, because he needed all three of his children for the prophecy. Effectively disowning two of them makes no sense with what his ultimate goal was.
For the same reason, I don’t think it would have mattered to him that Jon was a bastard. But I do have a suspicion that Rhaegar married Lyanna anyway, because he loved her, and because he’s ~honorable~. And also because, again, I believe Rhaegar didn’t think the consequences would ever matter. IMO it’s in keeping with everything else that he probably married her, ignoring it being both illegal and shitty to Elia, because it was the “right” thing to do in order to be with Lyanna. (And Targaryens previously practiced polygamy.) Which is obviously Bad haha.
2) Put bluntly, I don’t like viewing Jon as a “second Aegon”. I want to banish this idea the show started that Rhaegar was trying to replace one son with another.
I don’t think it would have bothered him that Jon was a male child though, no. Obviously, it would mess up his Aegon-Visenya-Rhaenys analogy – but ultimately what mattered was just having the “three heads of the dragon”. If he was going to steal any name, he may have named Jon “Viserys” to complete the analogy instead.
But even though Jon completed the whole “ice and fire” bit of the prophecy, I’m not sure it would have changed Rhaegar’s mind that his first son was the Prince Who Was Promised, since Aegon was born under the comet and all. There’s no telling. Either way, even if he did change his mind, there’s really nothing that would convince me that he’d ever discard any of his children. 
3) This one I’m not entirely sure about. Part of the prophecy is the “war for the dawn”, where the Others (white walkers) will return, bringing about another Long Night – and then the Prince Who Was Promised will save the world. Rhaegar definitely knew that aspect of the prophecy. The real question is whether he believed it to be 100% factual, since everyone believed the Others to be a fairy tale made up for children.
He seems to have taken a very literal interpretation of the prophecy in a lot of things. In some cases, he made some weird logic leaps in order to make sure he fulfilled the prophecy in exact terms, rofl.
But I’m not sure exactly how literally he took the element of the prophecy about the war to come. I mean, he clearly thought there was SOME impending danger, but.
On the one hand, his seeming attitude where the consequences of his actions wouldn’t matter… makes sense, if he thought there was some huge otherworldly invasion coming. It also tracks with the fact that, after he ran off with Lyanna, he didn’t even emerge from hiding when a whole entire war broke out over it. That checks out, if he was of the mindset that petty political squabbles were nothing compared to the war to come.
On the other hand, Rhaegar is described (frequently and fondly) as someone who was VERY aware that the Seven Kingdoms were falling into disarray under his father’s rule. The Targaryen dynasty was almost extinct, his father got more and more insane over time, tensions were high in the kingdom, and so on. People like to blame the Rebellion entirely as Rhaegar’s fault, but I think the fandom is failing to understand that conflict was brewing for yearsss and Lyanna’s “kidnapping” was just a catalyst. It would have happened regardless. Aerys was convinced that Rhaegar was plotting against him in secret – which he absolutely was. Rhaegar actually did not enjoy tourneys, and it was said that the only reason he went to the tourney where he met Lyanna was because he wanted to meet with noble lords in secret to plot removing his father from the throne. And when Rhaegar finally did emerge from hiding after running off with Lyanna, just before he rode off to the battle where he died, the last thing he said to Jaime Lannister was that he’d make sweeping changes in King’s Landing when he returned. SO. It could be argued that maybe he didn’t believe in the White Walker war, but believed the “gathering darkness” in the prophecy was about how the Seven Kingdoms were sliding into awfulness, and his children would take the throne just like Aegon & his sisters, and bring about peace.
Or both!
Idk this one’s got no real answers, so your guess is as good as mine. (I think it was both.)
