Link and Ganon are half brothers and Link was raised in Gerudo so Hyrule and most of the Champions don't trust him even though they have been close with the princess since they were children. He knows what his brother is doing is wrong and has tried to talk Ganon out of this qnd knock sense into him but Ganon is angry and grieving for other reasons and his magic is out of control qnd beginning to corrupt him.

So Link has had to join the other side so that he hopefully kind find away to HELP without killing his brother.

Zelda is Rapunzel: Link and Ganon are her two closest friends and are a part of her family, plus while she thinks what her father did was horrible she still loves him and wants to save him and her homeland. And is prepared to do whatever she has too.
