Look, TMA is a workplace comedy, but relistening just adds an extra flavor to it. You get moments like Elias telling Jon not to cross the Lukas family and its all ominous and sinister and threatening but then you meet Peter Lukas and he turns out to be a depressed 60 year old man with social anxiety who's trapped in a situationship with a centuries old corpse possessing a stoner so he can cosplay middle management until his apocalypse idea takes off

you're so right about Jonah's name. he /should/ be thinking of himself as Jonah. he is the only one who would! everyone else calls him Elias. but he is Jonah Magnus and he will forever remain Jonah Magnus, no matter what other people call him or how they perceive him (I find it so interesting that both Gertrude and Peter call him Elias despite knowing better, especially post nag 158)
also on that note, I get so annoyed when Jon keeps calling him Elias after the reveal despite actively correcting people who call him Elias (same for Jonah calling Jon Archivist every second sentence when talking to him)
of course he calls himself jonah magnus!! his name and his eyes and his institute are the only things that make him who he is!! in the same way he never calls jon jonathan (even though being able to call him by his full name instead of how jon wants to be called, especially when the masks are partially off after s2, could be an effortless display of powerplay*) and exactly as he does NOT call jon 'archivist' or 'archive' at every second (calling jon 'archive' would be the same as calling himself 'heart' every two second. it's obviously a title he's peculiar about, especially because peter himself knows jonah likes calling himself 'heart' [which is so cute imho. sorry. gushing moment but the fact jonah has said it enough times for other avatars to know as well... ridiculously endearing man]. like it's WHAT they are but not WHO they are, if that makes sense).
with peter i guess it's a question of habit. he's always called him elias, it's simpler and more automatic to call him elias (peter is not, sorry to say that, an intellectual. i dont think he ever thought about it for more than two seconds). with gertrude i think it was sort of a i-know-you-know-i-know-you-know-i etc moment, and i believe a possible explanation was that she didn't want him to have the satisfaction to be acknowledged for who he truly was (it's obv very rare for him to have his name spoken out loud by someone else...) and that she wanted to go as she'd always been: brave and unafraid and utterly unimpressed by everyone's supernatural bullshit. love that for her tbh.
this imho only makes jon making the ACTIVE effort to call him jonah even more special. like the masks are off, and jon wants to See jonah as close to his true self as he possibly can (I've seen the opposite explanation as well, that he's trying to put distance between him and jonah but... jonah very obviously WANTS to be called jonah. and jon must know it. moreover, i cannot see Beholding's Servants not to be particular about names sorry. there's no way jon can address him as elias without feeling he's putting a degree of separation, a mask, between jonah and him, sorry)
