As of yesterday the queue has run out, and I believe I've finished translating the main story, minus chapter 1 and most of chapter 2 since someone else was working on those at the time. I started setting up the first Archive scene to translate, but realized that it doesn't really have enough mistakes to be worth fixing. I may come back to check the other Archive scenes or finish a few meta posts after a break, but I am definitely ready for a break right now!

The eclectic mini-boss squad: (4 total): Hamana: The way he dresses and talks shows that he was already a violent thug before infection. He can kill you, ending the game, and presumably keeps rampaging after that. In that ending, most likely he wound up getting killed or mindwiped after the curtain fell for Atsuki. If you avoid getting that bad end, he just wanders off, but Atsuki says he'll never recover. ENDING: Mentally destroyed, probably dead soon after.
Hoshino: Volatile and aggressive, but probably wouldn't have done much on his own except run his store out of business. However, the BBS reveals that Graham personally spent a few days hypnotizing him and Yamato, leaving them with Silent infections that played on their fixations and magnified their violent impulses. His mind is manipulated by FORT to make him contact Yamato, and they later examine him in depth, but do we ever hear that he was actually mindwiped? ENDING: In FORT custody in some capacity. They might be able to do some kind of trap/neuter/release on him.
Tanaka: already a serial killer before Silent infection (? I'm actually not completely sure of this; his killings were "last year" vs the Shanghai Incident, which... do we ever get a timeline on that? His infection was through direct contact with Graham, who only fled to Kisaragi after Shanghai). Progressively hollowed out after Silent infection, but behaved identically to his former self. ENDING: either killed (bad ending) OR mindless husk in FORT custody with no remaining personality.
Yamato: Already had a vicious and abusive personality. It's possible he wasn't quite as bad by nature as he is at the start of the game. I'm sure his spying on the suicide group for fun was prompted directly by Lil's Silent infecting him with the concepts of "suicide" + "extreme sympathy"--i.e., appreciating other people's emotions, which is then filtered through his original shitty personality in the only way he's capable of understanding. However, the fact that he goes overseas to shoot means that he doesn't have a license for target shooting in Japan. You can technically get those, but they're heavily regulated and require you to pass a stringent series of tests on your knowledge and mental health, which you have to renew on a regular basis. In other words: even without an infection, Yamato has to do his target shooting overseas because he couldn't pass this test. ENDING: Mindwiped by Hibiki; his body is in FORT custody, with no remaining personality or memories.
In the English version of the game, the RECORD incorrectly states that Tanaka was "given a new personality" by FORT, but this is a mistranslation of the original text, which is just talking about how the Silent infection "hijacked" him and replaced his personality. No one at FORT has the capacity to create and transplant personalities. So Yamato, Tanaka and possibly Hoshino... well, presumably FORT just disposes of empty bodies after a case is closed. Tanaka has been officially and publicly disappeared, but Yamato and Hoshino have families and would have to be staged deaths.
Before I checked that translation, I was thinking it might've been fun/disturbing if the sequel had materialized and you see Tanaka and Yamato's bodies working as FORT grunts, and it turns out a lot of their workers are just repurposed bodies with basic worker drone personalities implanted after they get mindwiped--but it's actually a plot point that only Graham can implant and override like that.
The most important thing is that according to the RECORD, Honoka never kills Hibiki in the bad end! He dies on his own and that event is the trigger that makes her go on a rampage, killing several other patients. (I'm not sure how this could happen, since the only difference between timelines is dealing with Honoka's Silent. Maybe the physical exposure to Honoka's infection is what kills him if you don't cure her? She's infected with Maggot, the same Silent that was used to give Hibiki his powers.)

So Edward comes out with one physical kill: Takano. Sayuri, Takuya and Touma are all infected with vaguely suicidal ideation because of him, but they're incidental and not people he targeted. They also cannot kill themselves within the game's timeline. Graham has three canon kills: Hidaka, Melody and Kagami; and in a bad timeline Mika vanishes after being mind controlled by him.
If we really extrapolate, then Graham also indirectly kills Mako and can indirectly kill Honoka, Tanaka and Atsuki. None of Edward's indirect infectees can successfully kill themselves or any other main character. So Graham's best possible run is a timeline where Honoka is taken down by the police, and then Hamana ends the game in chapter 19 by killing Atsuki. In that scenario, he has 2 direct kills (Hidaka and Kagami) and 3 indirect (Mako, Honoka, and Atsuki), plus two possible +1s if we imagine that Sakai does indeed kill herself after vanishing, and then Hamana is gunned down by the police/made to kill himself by Graham after killing Atsuki.

Part 5 of "removed things"
This was going to be item 5 on my list of things that were removed from the game, but it got very long and involved, so here's a separate post.
(TL;DR: Hibiki's name appears in the file for characters who send you text messages. (No secret messages, sorry.) So do four empty placeholders, which seem to fit into English ABC order. I wanted to figure out who could have filled those spaces.)
In the files for the text messages you receive throughout the game, the list of names looks like this: Dummy, Mika, Nami, Dummy, Dummy, Rui, Ryou, Dummy, Yayoi, Yui, Shinji, Akira, Hibiki, Honoka. The Dummy label is an empty placeholder used in some spots in the game files. The way they’re spaced out here makes it look like the devs might have been considering text messages from other characters at some point--and of course, Hibiki’s name is there, even though he never sends you anything. So they must’ve been considering him at the very least.
(There are no unused text messages in the file, sadly. I'm scratching my head about Hibiki's QR card here: the wiki lists it as an item, but a Japanese-language wiki for the game doesn't list it as an item. Did the English wiki base this on graphics that someone ripped from the game's files?)
The named characters who show up in this file are also the first 10 characters to appear in FORT’s Personal section, and they do so in exactly that order. And inside the text file for the Personal section, there are 4 Dummy placeholders in exactly the same spots! Because those 10 are the ones you can build relationship values with, you also see the same characters in the same order at the Love Fortunes section of Pumpkin Witch. However, the file for the love fortunes has no placeholders, and Hibiki’s name doesn’t appear there.
Since the names aren’t in alphabetical order, there’s no way to know who could’ve been considered.
Within the game’s coding, most of the characters’ sprites are named after the character’s given name, not their surname. So they’re sorted in English ABC order, not by the Japanese syllabary. If we look at this set of 10 characters in English alphabetical order, it looks like the original set of characters might have been Mika through Yui. Then Akira through Honoka are also in ABC order, with Shinji being the only one to break the pattern. If you exclude Shinji, it looks like there were two separate clumps of characters added in ABC order.
And that's the exact order we see in the PERSONAL section. (Looking at this, it makes me think they must have gotten quite far into development before they dropped their plans to give Hibiki an affection score, because all the Love Route characters are right there. Meiling also fits into ABC order right after Honoka!)
So the possibilities are:
There were three “clumps”: Mika-Yui; Shinji; Akira-Honoka.
Shinji had a different given name at one point, one that would have fit into cluster 1 or 2. The only names left in the game that would put him in that specific spot are... Yuzi/Yuuji, or Yuuki (Atsuki’s development name). Maybe Shinji and Yuuji swapped names at some point?
So at this point I did a bunch of theorizing... only to open a random folder and discover that it solved the whole mystery! I moved my rambling and guesses down to the bottom of the post.
And now for the final mystery: there's a mysterious file in the coding called "chr_dt.bdt [UKI_]". Inside is a list of all the file names for the character sprites.
Inside this file, the characters are listed in this order:

So Dummy 1 was actually removed because that spot is Atsuki's! I was right about Nola and Natsuki going in Dummy 2 & 3, but seeing this list, I'm not sure about the theory that they were considered for affection scores. But at the very least, they and Liu Yee were internally considered part of your core cast. Maybe every listing of characters was just copy-pasted from this one file and people were removed as necessary.
After finding those removed INFO items that hint at Atsuki/Yuuki once being able to think about INFO concepts, including his own memories, I think those four removed names were going to send you text messages at one point. Atsuki/Yuuki would have been a less silent protagonist in this version of the game, and we probably would've seen him reply to people's messages.
Anyway, Shinji is still out of order! I think he and Yuuji might actually have switched names during development. Akira being in that spot is weird and makes it seem like he could've been a later addition to the core cast? Another option is that the devs went back and forth on making Shinji a more detached presence like Sayuri and Takuya--he sends you only 4 messages in the game, 1 being a ringtone, and you can only unlock a single post-game message where he comments on the fact that he barely knows Atsuki.
The rest of the names in this "chr_dt.bdt [UKI_]" file are in the same order they appear in your PERSONAL section in the game. That means there's no real alphabetical order. But... it doesn't represent the order their sprites were added to the coding, because about 20 characters were just given numbers, and those numbers are not in order in this file! I have no idea how they sorted this list at all.
Incidentally, the order of the names in the "mail" file does not reflect the order in which the actual messages are listed. The messages go in this order: Mika, Rui, Honoka, Nami, Akira, Yayoi, Ryou, Shinji, Yui. Ryou, Shinji and Yui send you the least number of messages--but is this the order they give you QR cards, or is it totally random?

POINTLESS THEORIES HERE:
Now, if those 14 spaces represent the full cast of characters who were considered as text message senders, what names fit into the empty spaces?

First of all, the four empty spaces only exist in the first set. Akira, Hibiki and Honoka have no interruptions.
Dummy 1: Akira, Aoi, Aya, Arthur, Hibiki, Honoka, Mako, Meiling
+ for Akira, Hibiki and Honoka: could have been intended for slot one, but moved around for some reason and added back into the file later.
-for Arthur and Aoi: inappropriate move to be texting you! Honoka is only doing it because her job is helping students in their day-to-day life.
-for Aya: she has other ways to communicate with you and is only there for part of the game.
+ for Meiling: she’s one of the characters with an affection score.
-for Mako: there's no way they meant to give you an affection score for someone who dies halfway through the game; having direct contact with her would mess the story up.
Dummy 2 & 3: Natsuki, Nola, Takano (Reiji)
+ for Natsuki: honestly makes the most sense for an affection score and someone who sends you text messages
+ and - for Nola: makes sense for an affection score, but not to be sending you messages when she already talks to you multiple times every day
-for Takano: I don't think even he would be texting a random student at the school about Od.
Dummy 4: Liu Yee (sorted as CH_RYU in the code--would put him directly after "Ryou"), Hirooka (Tomoyo), Sayuri, Shinji if he was moved around, Takuya, Suzu
+ for Sayuri and Takuya: most logical people to give you QR cards and have an affection score
-for Sayuri and Takuya: there's only one empty spot that would fit their names. Which one could it possible have been?
-for Liu Yee: Just not very likely; the point of his character is being standoffish and appearing when he pleases

-for Suzu: Very unlikely the devs wanted her to be a fleshed out character.
Characters we can rule out immediately: Edward, Tazaki, Kei, Hoshino, Hamana, Yamato (although as CH_TAD, he is the character who comes directly before Yayoi in the sprite folders), Tanaka, Graham, Kenzo, Touma, Lil, Ai, Melody
Only possible if you really stretch the scenario: Hidaka, Ray, Razzly, Enokida, Kenichi, Tsuji, Sakai
I think Takano is out, because the devs deliberately avoid letting you read his mind until a certain point in the game. He's supposed to be puttering around the town without ever revealing too much about his real inner thoughts (possibly meant as one of the red herrings). Likewise, Hidaka, Kyousuke and Tanaka are all meant to appear shady and make the player wonder why exactly you never get to read their thoughts.
Sayuri and Takuya technically make the most sense to be handing out their number to another teenager (it’s pretty weird for your school nurse to be texting you basically every day of your first week...), but I think it’s unlikely, unless they were only gonna send you one or two messages after you expel their Silent infections. After them, Hirooka, Aoi and Yuzi/Yuuji make the most sense to be texting you, with a tiny chance of Kyousuke giving you his number so you can share information with him. Very small chance for Inagaki to give you his number for business reasons, but you do wind up getting a ringtone from him through Akira, so he's related to one of the text message gimmicks.
Here's my final guess:
Akira, Mika, Nami, Natsuki, Nola, Rui, Ryou, Shinji, Yayoi, Yui, Hibiki, Honoka.
That puts everyone in perfect order except for Hibiki and Honoka. Akira and Shinji go right in the gaps, as long as we assume they started there and were only removed for last minute editing. Then Natsuki and Nola are a pair of associated characters who fit into the remaining spaces, could have been considered for affection scores at one point, and would also have made sense as some of the first characters in your PERSONAL file. And Hibiki and Honoka make sense as later additions who are a little out of place in the group. So nothing too radical. Although it does ruin my guess that Yuuji and Shinji might have swapped names at some point in development. I think that would've been fun.

And what are these different expressions, anyway?? We can only learn this from Rui, the only character who has all 10, and Hibiki, who has eleven files in his set, some of which are just labeled placeholders!

About those missing 001: Atsuki, Liu Yee and Yamato's smiling sprites are all classified under the 006 smug mood instead of a normal smile, and exist in the same category as Rui's "umm… I dunno about that" sprite. Kenzo and Kagami cannot smile at all. The others who lack a smiling sprite are all smiling in their default.
About those missing 002: These characters don't get angry in the story. Yuuji has an atypical "angry" sprite that is not aggressive, but smug. In his case, it may have been a displaced version of 006, which is usually the smug sprite.
About 005: Hibiki has an atypical sprite here that looks more smug than embarrassed, possibly a displaced version of 006. Shinji's 005 is almost identical to his 008 "sad" sprite, except you can just make out a little blush under his eyes.
About 006: The placeholder image in Hibiki's files is labeled 笑, smile. For Atsuki, Liu Yee, Hamana and Yamato, it's their only smiling sprite, considered a different emotion from the happy smile 001. For Hoshino, Hirooka and Tsuji, it's a smug smile and their second smiling sprite. For Shinji, it's a smug, confident look with very little smile, and for Rui it's her "angry" look with questioning eyebrows instead of angry ones. Rui seems to be the outlier here with a completely different emotion being broadcast from the others, possibly a displaced version of another emotion.
This is BS010, a sprite that appears as a placeholder in Hibiki's set of sprites. It's the eleventh file in his set, and from the label, it was going to be yet another smiling sprite. The 010 slot is used only for Yuuji (his blue/pale sprite after drinking that water), Mika (a distraught sprite) and Akira (his "I'm gonna punch you" sprite, probably the same as Mika's distraught mood).
Unique placeholder:
This sprite of Mika which I only just found here!
This means that either:
most characters had their own unique placeholders during development, but in Hibiki's case, images of Atsuki were used instead
Atsuki and Mika are the first listed characters in the sprite list. If they were the first finalized designs, all male characters could have had Atsuki placeholders and all female characters could have had Mika placeholders
The character here is 驚, surprise, but the emotion number is 009, which is usually "sadder than sad" for other characters. In Mika and Akira's case, it seems that 010 was used to depict a "distraught" emotion that would usually go in the 009 slot. Akira has no 009 slot, but Mika has this placeholder left in that slot.
This is another placeholder the ripper managed to grab. It's one of Hibiki's placeholders. (The character is "surprise" again, like Mika's.)
This is all I can make of it on my own. It looks like that red background is actually supposed to be the color used for the kanji, but something has gotten messed up.
By the way, the placeholders only exist in the A folder. Like the other high schoolers, Hibiki has an extra set of sprites in his school uniform in the B folder, but that set is just his six finished sprites with no placeholders.

Messing around in Tinke:
I've mentioned previously that the game files contain a removed description for Atsuki's apartment (that would have been separate from Touhou-dou). In that description, Atsuki is called Yuuki in the Japanese text, but not in the English text, telling us that his name was completely changed by the time they did their own internal translation. Atsuki's files in the game's code are labeled UKI, which works for both names.
Kiryuu is in the "chra" and "chrb" files that are used to store sprite info for the main main characters (Mika, Akira and so on), but his files are called Z_01 instead of using part of his name.
These files all have a random assortment of numbers at the end, making it clear that some files were deleted: for example, Yui has YUI_BS000-YUI_BS005, and then we skip to YUI_BS008 for a total of 6. Kiryuu, aka Z_01, is the only one with the full eleven files.... except that files 3, 6, 7, 9 and 10 are actually sprites of a forward-facing Atsuki!
The first image is an attempt to use Atsuki's color palette on those dummy sprites, and the second is what you get when viewing the tile with A414 as your BPP setting. Then another attempt with a different Atsuki palette.
These are labeled NPC 01 with a kanji in front of each, representing the mood that was attached to each sprite number. There are five total. Two labeled 笑, laugh/smile, which tells us the devs might have been thinking of adding multiple smiling sprites for some characters. However, most characters have had their 3, 6, 7, 9 and 10 files deleted, so those numbers were probably always meant to be dumped.
I guess everyone started with 11 placeholder files to make sure they'd allotted enough space in the game files. Then as the sprites were finalized, the real ones would be saved over the placeholders, and finally the remaining placeholders would be deleted. Kiryuu must've had his sprites added very late, leaving him with all the placeholders intact and no name.
I was also finally able to figure out how to work things well enough to get the only trace of Mint's sprite.
This is all the info there is, and here it is stretched out a little bit:
What happened is that the sprite info is stored in a few different places. There are the sprites themselves, and then a separate file in a completely different folder contains the color palette for each character's group of sprites. If Mint's full sprites were ever in the game files, they were deleted, but her color palette is still in there with the others, and when viewed in certain settings, the palettes contain a version of the default sprite.
This is what the proportions were supposed to be, based on an attempt to view the file as a "map" instead of a tile, then using a plugin meant to be used on files from Rhythm Heaven. I think in order to view it properly, someone would have to figure out the exact unique way Lux-Pain was coded and create a plugin to filter files correctly in Tinke, as people have done for Rhythm Heaven, Professor Layton, etc.
(I don't know if anything is left in the coding that would replace those colored pixels on her face. You can see, though, that her chin moves across these four images, so they got far enough to animate her "talking" or meowing.)

CHARACTER CODES in the code
The sprites in this game are stored in three different folders: "chra", "chrb", and "chrc". The "chrb" file is only used for alternate outfits (all the high school student uniformas plus Nola's streetwear). Each character also has a color palette stored in a folder called "face". These palettes contain a tiny squished-down image of the main sprite. Mint's sprite exists only as a color palette in the "face" file, so the only thing left of her is the color scheme and a ghost sprite.
Here's how the rest are stored and labeled, plus a couple of charts showing the distribution of sprites. The folders don't necessarily indicate who's crucial to the plot. Arthur, Inagaki, Meiling, and Liu Yee are the only characters identified internally with their surnames instead of given names. (Inagaki is the only non-foreigner, so I'm not sure what made him unique. Possibly to avoid confusing him with Shinji?)

Because of this, and because he's the only character in the chra or chrb folders whose label isn't his name, I think his sprites were later additions to the code.

So we have a total of 49 sprited characters, if I'm counting right. Mint would have been the 50th with a sprite. Why didn't she show up among the ripped sprites, which have been available for ages now? Well, when you look through the sprites with the program "TiledGGD", it does NOT show you the files in the /face folder which contain all the palettes. It only shows the fully developed sprites in /chra, /chrb, and /chrc. You can only see little "/face/CH_Z10" when you use a program like Tinke that shows you the actual file directory.
Now, what's going on with Rui? Well, she actually just has 4 sets of 10 expressions: one for her street clothes, one for her street clothes with glasses, one for her school uniform, and one for her school uniform with glasses. But between Kei and the fact that she's the only character in the game with 10 different expressions, I think we can safely say Rui's supposed to be the default love interest.
This is how the info looks in a bar chart.... but let's just go ahead and take Rui out of there, since she's an outlier destroying the sanctity of the chart.
Here's a clearer version showing who has how many sprites. (bigger version here). (Now what the hell is a "pnj".... what is Tumblr doing now?)
Four sprites is the most common number, with a surprisingly low number for Nami and a surprisingly high number for Hibiki. The reason? All the high school students had to be given sprites in their street clothes and their school uniforms. Nami doesn't have a school uniform yet, so she didn't need an extra set of sprites. In reality, she and Hibiki have the same number of expressions.

So the B folder was solely used to accommodate alternate outfits.
The group of characters in the A folder is a little puzzling. Why is Ray there? I think this is because the devs were hoping to set up an ongoing series, so Liu Yee, Natsuki, Ray and Meiling were all considered priority characters because they would be appearing in the sequel. (Pouring one out on the curb.) Nami, Honoka and Yui were also priorities, because they figure heavily in the plot, two of them have prominent bad endings, and all three have affection scores. So my guess is that the sprites in A, but not B, were put there because they were indeed the first group to get finished sprites. Meiling and Liu Yee both have some visible weirdness on their faces where the shading really didn't work well and they appear to have discolored patches. This would be explained if they were earlier spriting attempts and the shading method changed over time.
Unnamed sprite files but A/B folder: Hibiki Named sprite files but C folder: Aoi, Aya, Edward, Tazaki, Inagaki, Kei, Hoshino, Arthur, Hidaka, Razzly, Takano, Enokida, Yamato, Yuuji Unnamed sprite files in C folder: Ai, Graham, Hamana, Hirooka, Kagami, Kenichi, Kenzo, Lil, Mako, Melody, Picus, Police, Sayuri, Suzu, Tanaka, Takuya, Touma, Tsuji
Since Hibiki was clearly the last addition to the A and B folders, but his filename is Z01, and there are 19 more characters after him in that sequence, he can't have been the absolute last character whose sprites were added to the game. However, there must have been some kind of delay in adding him, after which the spriters moved on quickly and never returned to delete his placeholder files. A lot of things make me think that he was considered as an affection route/text message character, but the devs didn't manage to finish him in time, or had to make major alterations to his sprite/character. As it stands, he shows up too late in the game to finish his route in one playthrough.
My guess is that it went: everyone in A/B except Hibiki => Named character files in C folder => Hibiki added to A/B => Hibiki left as-is; 19 other unnamed files added to C and finished properly.

The meaning of the genii (spirits) chosen for each Silent infection:
CLYMENUS (spawned by Lil's death; conveys obsessive thoughts of suicide and fixation on the pain of others)
Nitika (Arthur, ch 5), genius of precious stones: Precious stones, something small and shiny that can be lost easily. The Silent's dying line talks about dazzling light.
Hatiphas (Yuuji, ch 14), genius of attire: a little more esoteric. This one causes a major change in attitude, the "attire" he puts on for his customers.
Cuniali (Akira, ch 4), genius of association: his relationships, with Mika, his father, his mother. The Silent's dialogue is all about being trapped in the past and separating from what you've lost.
Zalburis (Yayoi, ch 7), genius of therapeutics: curing your pain or injuries, in this case through death. The Silent's dialogue talks about peace through death.
Toglas (Yamato, ch 3), genius of treasures: Hard to figure out from the dialogue alone, but this is the Thought that just turns into an actual image of a gun, Yamato's ideal work of art that he lives for.
MAGGOT (Edward's; shows people idealized visions of a "hometown" in their dreams, complete with the voices of people they may have lost… although some of the infectees sound more like they were infected with Graham's Silent.)
Aclahayr (Akira, ch 18), genius of sport: sport as in entertainment, having fun. This one talks about very violent urges, and according to the best FAQ, ignoring it will lead to Akira joining the rioters near the end of the game.
Thagrinus (Sayuri, ch 10), genius of confusion. Sayuri is confusing dreams with reality.
Phalgus (Hoshino, ch 10), genius of judgment: Hoshino wants to be the one who brings down judgment.
Causub (Honoka, ch 18), serpent-charming genius: incidentally, chapter 13 is titled Snake Charmer. If you don't handle this one perfectly, Honoka will snap and "bite" after Hibiki's death. Edward is the snake charmer, the man mentioned in these Thoughts who infects her with the idea that "death is peace".
Sabrus (Takuya, ch 12), sustaining genius: another esoteric one. Sustaining has two meanings. If something feeds you, it sustains you, and if something is present for a long time, it's "sustained". This one talks about how its "seedbed" is angry and resentful emotions; that is, the Silent is sustained by those feelings and the feelings themselves are what help Takuya deal with being bullied. If you ignore this infection, Takuya develops telepathic powers and uses them to turn the tables against his bullies, so the Silent is now what sustains him.
Salilus (Sayuri, ch 16), genius who sets doors open: By the time of her second infection, she's desperate to escape the world entirely and enter the peaceful dream world the Silent is showing her. If you ignore this infection, a different kind of door is opened when she develops the ability to read minds and later goes berserk again.
Sialul (Touma, ch 15), genius of prosperity: Touma's parents are well-off… but beyond that, I'm not sure what prosperity has to do with this one. Maybe the fact that he's the only infectee who develops powers after being cured instead of ignored?
OCE: Graham's Silent, which spreads violent thoughts and can control people to the point that all of these thoughts sound exactly the same to most psychic scans… but not to us, apparently.
Sisera (Sakai, ch 12), genius of desire: This is one of the more generic genii that could've been used for any character. Her Silent talks about dreams and desires, like her wish for people to recognize the films she shows
Baglis (Mint, ch 19), genius of measure and balance: balance as in an eye for an eye
Eirenus (Mika, ch 20), destroying genius of idols: this is a more personal infection coming directly from Graham, who wants to be seen as an idol and almighty figure of sorts. (Name is a mistaken reading of Eirneus, the name given in the original book)
Zarobi (Hirooka, ch 12), genius of precipices: Hirooka's life is on the edge here, one that she falls over if you fail to cure her infection
Mascarvin (Tsuji, ch 11), genius of death: this infection was spread directly from Tanaka the serial killer, and it makes Tsuji think about killing Atsuki (Name is a mistaken reading of Mascarun, the name given in the original book)
Hahabi (Tanaka, ch 11), genius of fear: Tanaka is motivated by his victims' fear
Sachluph (Hamana, ch 19), genius of plants: this is a weird one. I guess it talks about "growing" based on Hamana's negative emotions, but it seems like kind of a filler meaning
Sislau (Yui, ch 11), genius of poisons: her anger and desire for vengeance are the poison feeding this Silent
Phlogabitus (Hamana, ch 11), genius of adornments: another one that feels like they just slapped a random meaning in there because they needed one and Hamana isn't very important. It talks about being "the ultimate being", which is sort of a metaphorical adornment--also, Hamana's profile talks about his tie, which he picked because a female clerk said it looks good on him.

chapter 21: Hospital
The flow of this conversation sounds kind of weird in English, because the crucial word "date" can in fact be used for a platonic outing. So that's why Hibiki and Ryou acknowledge the word "date" and only later realize that she's talking about a romantic relationship. At first they think she's asking whether they're closer friends than just casual high school buddies.
病院の入り口で 黄色い声がキャアキャアと 聞こえてきた。
見ると、桐生ヒビキと 宇波リョウが叶スズに 捕まっているようだった。
Atsuki hears a shrill voice come fr��m the entrance of the Hospital.
It was Hibiki Kiryu and Ryo Unami, they were caught by Kano Suzu.
/A shrill squeal sounded from the entrance of the hospital.
When [Atsuki] looked over, it turned out that Kano Suzu had stopped Kiryuu Hibiki and Unami Ryou./
[NOTE: There is no official info about how to read Suzu's surname, 叶. The official translators guessed both Kanae and Kano at different points, and in the character data they just hedged their bets by calling her "K. Suzu".
Looking at Jishoorg, the Kanae reading seems to be used for a given name. Their options for surnames using only the 叶 character are: Ie, Kano, and Yasu. So if we assume the "K." part is correct, I would guess that Kano is the best choice here.
I don't know for sure that "K." had any basis in reality, though. All I can say is that "Yasu Suzu" seems like the least likely option because of the repeating syllable.]

chapter 21: Hibiki in the exclusive location
This scene is the only time in the finished game where you can select the "Kisaragi Academy" location and enter a scene that's actually scripted as a Kisaragi Academy scene. See, there's a set of five files in the game labeled "kgaku": Kisaragi Gakuen. However, three of them have been emptied of text, and the fourth is an unused duplicate of the chapter 03 scene where you confront Yamato. Every other time you're at the school, the script comes from a file named after one of the school's sub-locations. In the final game, this single use of the kgaku location uses the same background art as the genkn location: the courtyard.
Based on a debug menu that I found in the code, I think the kgaku location is from a previous draft of the game where the school was actually set in the top left district on the map. There are actually two locations in the debug menu with the Kisaragi Academy name, one listed in its canon position by Crimson Hill, and one up at the top of the list, surrounded by the Civic Hall, the Cemetery and Chitose Pond. I think that earlier version was the one that used the kgaku files, and it just got deleted when they moved the school. In the final game, the top left district is the least-used area, because it has only three places to visit and only the Civic Hall lets you go there more than once.

chapter 20: YUZI: unknown trigger or removed scene
I don't know what the trigger for this scene is. It looks like it's supposed to play after the broadcast, but before you have the chance to visit Seagull and save Shinji and Mika.
It's very unusual for an entire scene like this to be removed from the game, but I can't think of anything that would make this scene possible, since Natsuki scans the city and shows you where everyone is immediately after the broadcast. It seems to match with the other scene at Production Art where Arthur talks to you after the broadcast, so that would leave only two locations open during this phase of the day, which seems very weird for two non-essential conversations.
Unlike the scenes at the Civic Hall, there is no alternate version with Yuuji still infected. In fact, it looks like he's been given his shop back. That's not possible in the finished game, so I think it must be an actual removed scene from an earlier version of the plot.
Since Yuuji mentions Mika coming to his store about a news story once, I think that must be talking about the mysterious fire subplot that appears in the code. So there were in fact scenes developed around some of those removed items that made it into the game! This and the matching scene with Arthur appear to be the only ones that were missed when the game was being revised.

Chapter 20: Production Art: probably removed scene
I believe this scene matches with some dialogue set at YUZI in the same chapter. That scene at YUZI is impossible in the final version of the game, so I believe these two scenes are remnants of an earlier version of the game. They must have been missed when the devs were taking out obsolete content, probably because they're so close to the end of the game.
It looks like there are different versions of this conversation, so maybe this earlier version of the game let Arthur get reinfected by another Silent, or emotionally damaged by some earlier dialogue choice?

One of the weirder mistakes in the game: ever since the statue subplot came up on this playthrough, I've been asking myself where it supposedly is at the train station.
There's absolutely no statue here. I've zoomed in as far as I can go and there's nothing.
Then I visited in chapter 20...
Lo and behold, there is a version of the background art with a statue! Just not the one that's used for most of the game. This must be something left behind from a previous stage of development, a version of the story where the train station either doesn't have a statue at all, or there's a plot point about it being removed. Very strange that they didn't notice the primary background art was missing a huge item the characters keep saying is present.
