based off of the scott pilgrim video game, i wanted to play around with the idea of what the yj98 team would look like in the same style.. mostly i just wanted to draw everybody as silly little pixel sprites

Batman: No Man's Land: Young Justice Special (Story #14)
No Man's Land continues with a story about Young Justice that isn't written by the main writer of Young Justice. (We will get there)
The comic opens on not-actually-a-member of Young Justice: Lagoon Boy! For those of you who don't know Lagoon Boy, he was a creation of the Erik Larsen's run on Aquaman. Kinda looks like Savage Dragon. And I agree that Atlantis could use some more little freaks. It is shame that Lagoon Boy is most famous for being killed...twice in some very bad comics.
Anyway, Lagoon Boy is swimming towards Gotham when he ambushed by comics fourth best snake cult: Kobra! The cult is doing some shady stuff near Gotham, and they fire torpedoes at Lagoon Boy.
Meanwhile, Kon-El is being extremely thirsty for a robot girl at Young Justice Headquarters, and I just got to say, I do not want to see what Chuck Dixon thinks about what makes people find horny. Just bad, Chuck.
Impulse and Superboy are trying to cheer up a sad Robin. Tim is annoyed that Batman said he can't be in Gotham, but Bart and Kon realize that Bats never said that Young Justice could be in No Man's Land.
So, we get Superboy, Impulse, Robin, and Lagoon Boy all breaking in Gotham in different ways. It is nice to see the heroes break in Gotham individually and the military just getting annoyed that people just keep speeding into the city.
Bart and Kon get into Gotham first (Bart gives a man asking for food a turkey, in one of several good Impulse side-gags in this issue), and they decide to go into Poison Ivy's Forest after seeing smoke from that direction. The pair is attacked by a plant lady... and Superboy is thirsty for all the non-sentient life.
Meanwhile, Robin saves Lagoon Boy from a mob of hungry citizens. The two bond (joking that Lagoon Boy would fit in Gotham just fine) and go to Poison Ivy's territory to save the other boys of Young Justice.
When Robin goes to stop the plant lady, he is interrupted by Batman showing up. Batman saves the boys and then tells them to get the hell out of Gotham!
The heroes leave on the SuperCycle sad that they failed in Batman's eyes, when Lagoon Boy remembers that there are still Kobra subs near Gotham City. Young Justice realizes that they can't let Kobra do some science-terrorism on the struggling Gotham City, so they go under the sea.
Superboy, Lagoon Boy, and Lagoon Boy's pal Blubber (he is a whale with arms and legs) destroy the subs while Impulse and Robin destroy missiles heading towards Gotham. Also, the girls of Young Justice show up for a panel wondering what the boys are doing. Good job Chuck for keeping those weak, nasty girls out this comic *sarcasm*.
This comic is a not great tie-in for either Young Justice or No Man's Land. The nice things that I can say is that the art is good and Impulse is written decently. But that is balanced out by an extremely, uncomfortably horny Superboy. Does some exploration of heroes going to No Man's Land while showing the pointless of military guarding Gotham when superheroes/villains can just break in.

In Defense of Superman's reaction to Superboy the clone
So I keep seeing people say "Clark reacted poorly to having a clone" or "Clark treated Conner poorly" or whatever. I know a lot of this comes from the animated properties, the Young Justice animated series in particular, or the New 52 where Scott Lobdell the king of turning everything to ash in the New 52 made Kon-El mean "abomination in the house of El" and like. I get it.
But I reject these writing decisions and stick very firmly by Post-Crisis. Because you know what? I'm tired of these takes on making Clark "Superman" Kent "more human" by taking away his compassion and love of humanity. He's capable of being petty and bitchy, as we'll see, but the most human thing about him is how much he loves and cares for people.

So anyway, the story starts with Superman being killed by Doomsday. Something like a month later, the power vaccuum of Superman being dead has opened up the chance for three new "Supermen" to come onto the scene: Cyborg Superman (half-man, half-machine), Man of Steel (man in an iron suit), and the "Last Son of Krypton" (A Kryptonian AI called the Eradicator who has a body based off of Superman's DNA). Things happen, and Cyborg Superman turns out to be evil, nukes Coast City (which will eventually cause Hal to "go evil" and die) and is working with Mongul to turn Earth into a new War World by destroying cities and replacing them with giant engines. Got all that? Good. It's only getting crazier from here.
Superboy enters the scene around the time as the other Supermen, proclaiming himself as a clone of Superman (and he wants to be called Superman, not Superboy, but I need the names to be less confusing for this post) and Cyborg Superman pretends to be working with Superboy only to capture him to try and use him for spare parts for the half living body he has.
The Eradicator brought Superman's body to the Fortress of Solitude for reasons and Superman got better (from dying? Yes. Ask no questions, for I have no answers) and has been unconscious and hearing about the events going on from reports in the Fortress. Unfortunately Superman's not doing too hot, no powers because he has no sun energy left after coming back to life.
By the time he's able to get back to Metropolsis, Superboy's broken himself free and is trying to get help stopping Cyborg Superman who everyone (except Lois Lane and Man of Steel) believe is a good guy trying to stop the Last Son of Krypton, who Cyborg Superman is pinning the destruction of Coast City on.
And this is where Superman meets Superboy, knowing that Superboy is the one claiming to be his clone, and starts acting weird to Superboy, right? Especially since he's the third of the new "Supermen" to have been using his DNA to try and replace him (Other 2 being Cyborg Superman and Last Son of Krypton). Like I'm sure that in these circumstances, being mostly dead, having no idea how he's not dead, finding out he's got three clones and one of them is trying to destroy the Earth and it's been so confusing that even Lois is rejecting him, it'd be understandable if he was rude to Superboy of the bat...

Oh. Uh. No. Superboy warns them that they're planning to destroy Metropolois next. Superman talks to Lois and then immediately goes off with Superboy and Man of Steel to stop Cyborg Superman and there must be some snide remarks along the way, especially with Superboy making non-stop jokes and pop-culture references...

Oh. No. Just worried about him not having made it to safety in time. Superboy jumped onto the missile and Superman sees that on a monitor and decides that he's going to have to leave stopping the missile to Superboy so that he and Man of Steel can stop Cyborg Superman and Mongul. I'm sure he says something off about Superboy being able to stop the missile, being that Clark hates being cloned so much and has such a bad knee jerk reaction...

That's just the Eradicator, who tried to kill Superman before he developed a human heart and understood why Superman loved the Earth, so obviously there's the pre-existing bad blood causing him to react so poorly to Eradicator. Obviously, he's going to stop playing nice with Superboy when the threat is dealt with...

Uh....
Anyway, context for those pages is that Superboy was just attacked by Cadmus Payback DN Aliens, and Superboy thinks Cadmus wants to destroy him since Superman's back and his only friend (Superboy is only 7 weeks old, at best) just left the city and he's having a crisis. The first one is after Superman saves Superboy from the Paybacks and Superboy throws them away with his powers that he doesn't understand, sending him spiraling even further.
Afterwards, Superboy has gone on a live interview exposing Cadmus and they send an agent to try and bring him in, and Superman comes in, saying that maybe they should go to Cadmus and Superboy freaks out and thinks Superman wants him dead.
Please take note of the Cadmus guy saying "I can't promise that" about Cadmus not hurting or taking Superboy in, and Superman's like "bitch, was I asking you? They're not going to touch him because I'm going to be there and protecting him."
Yeah. Superman's being really shitty to this poor kid fresh out of the cloning tank who is very confused and very scared and has expressed concern over powers he doesn't really understand multiple times around Superman. Yeah. That's totally what's happening. I'm sure he's just using Superboy to get information and won't actually be the first one stand up for the kid if Cadmus threatens Superboy...

There's this thing where three-week old clone boy was taken advantage of and convinced to copyright the Superman name and logo for some guy looking to make a lot of money, and I'm sure Superman's just trying to butter up Superboy to get the rights to his name and family symbol back, and won't offer him any olive branches....

Superboy doesn't react too well because, you know, he's....5-7 weeks old with the mind of a 16 year-old boy. He's had a very trying month and a half of being alive. But I'm sure after that rejection, that when Superboy flies off Superman won't want to have anything to do with the kid, no matter how quickly he comes around to the name...

Oh, sorry, was it in a comic from later on where Kon-El is suddenly in his childhood home out of the blue after having a traumatic experience and just wanting to see his parents to process it and ends with Clark openly accepting Kon in his family home in the same issue? A one-issue resolved conflict?

Like, obviously, he's not perfect in his handling of Conner, and there's points we can criticize him on (asking the clone kid to help you spy on his only home after showing him how Krypton was destroyed because of clones comes to mind), but like...it's a weird situation, man. He meets Conner after having died and is trying to sort himself out and is also trying to keep just one part of his life secret and private, and he's not perfect. I think it's just...weird to stretch that out to Clark hating Conner for being a clone and not thinking of him as family when he so clearly does, but fumbles it a little bit.

Hi, I know you already addressed a lot of the mischaracterization of Kon and Clark's relationship, but I was under the impression that Kon actually means 'abomination' in Kryptonian, and that Clark giving him that name was a rejection in itself. I am not very well versed in comics, so I apologize if this is just a fanon concept.

You're not alone in being misled, as this concept has stretched far and wide and it is a very common theme in fandom works like fanfic.
The concept of Kon-El meaning "abomination" is canon, not fanon, but its source is from the New 52 reboot.
Some fans have in an attempt to create more angst for Kon adopted the concept that Clark gave Kon this name knowing full well what it meant as a way of rejecting him - this is incorrect - and it is blending versions together to make something that just never actually happened with Clark.
There are two versions of Kon getting his name in a main continuity - one in the 1994 comics, and the other in the New 52 Superboy comics.
To best answer your question, I am going to talk about the New 52 version first where "Kon-El" means abomination.
Also, it is important to remember that this Kon-El, isn't even actually Conner Kent (that's another post for another day comics are weird).
Anyway, in the New 52 reboot Superboy is 'called' Kon-El not by Clark, but by Kara!

In this iteration, Kara has some extreme prejudiced bigotry towards "Kon" for being a clone due to the disastrous history Krypton had involving clones. It prompted her to attempt to kill "Kon" the moment she found out he was a clone after more or less calling him a slur.

You can blame Scott Lobdell for this particular evisceration of Kara's character and for the name Kon-El warping into 'abomination' henceforth.
This particular run and story is no longer relevant to main continuity and it is not attached to Conner Kent because this did not happen to Conner Kent, but it did in fact happen and Krypton's disastrous history involving clones is still canon as well. Kon is still facing varying degrees of discrimination from Kryptonian-based ideology (Eradicator) because he is a clone.
Now let's talk about Clark and Kon and where Kon-El first came from and put a stop to the slander.
Where the name "Kon-El" originally came from was from Conner's 1994 solo series where Clark offered it to him from a place of affection.

The original moment of Kon obtaining his name from Clark was profound because up until this point he did not have a proper name. He was just "Superboy" or "Kid" or "Pup" (derogatory) so when Clark offers this Kon is so happy he starts crying.

At this point in time in comic history Kon-El did not mean abomination, "Kon" was a real Kryptonian name, and in the original run Clark did not even have any resentment towards Kon or negative feelings about his existence at all. He trusted him, felt he was worthy of the S-shield as a representative of hope, and at this point he wanted him to be part of his family.
This is Clark adopting Kon into his family right here in this moment - because Superman is the tale of the immigrant, the refugee and of love in family where blood does not equal family. That is what he is saying right here in this issue.
It is also important to note that at this point Geoff Johns' making Kon a 'clone' of Lex AND Clark is not canon and Kon is not even supposed to be blood related to Clark.
In closing...
Clark's relationship to Kon/Conner Kent in the main comic continuity is not hostile or rejection-based.
In their comic origins they had a nebulous relationship which over time evolved to being firmly brothers with a huge age gap and now in current continuity they are again brothers but with a different perspective.

Current continuity Clark who doesn't remember Kon at all knows him for less than a week and claims him and he is actually distraught he doesn't remember him.
Fandom is transformative and angst/hostility/rejection will always be a major theme people will love to create and consume - but it is also important to recognize that some details are simply not canon and should be regarded as transformative works to tell a story.
I hope this clears some things up from the comics side of DC.

jason, as well as his past teams, REFUSE to let this terrible misunderstanding stand and make it their mission to correct it, because there’s no way they’re going to let tommy’s ego get any bigger. it’s sort of like hearing your sibling be referred to as “the cool one in the family.” it’s just not right.

Great. The DCAU comics did a set of annuals where Batman and Superman both have magical adventures. And we learn Zatara trained them at the exact same time as each other, and neither one of them knows about it. The final part of this trilogy involves Doctor Fate travelling through space and time, trying to stop an ancient demon. Impulse, Superboy, Rose and Thorn and Mister Miracle all get worked into the story too. So that's fun.
