the movie is following the manga Canon where Kaiba was not there in the memory world and he wasn't there when Atem left
I love how Yuugi breaks the news to Kaiba. Yuugi speaks softly and puts together the puzzle in front of Kaiba so that there is no way that he can deny it.
But more than that, Yuugi is apologetic. He empathizes with Kaiba's grief because while Yuugi had the opportunity to get closure, Kaiba did not. He is still grieving and Yuugi is understanding about it.
