Nuance: Beyond Good and Evil #2
The Afterlife Battlefront (Angel Beats)
While they're a group of delinquent terrorists, all of them are made up of teenagers who died unfair, premature deaths, which makes it understandable that several of them are fixated on their resentment of how they died and can't see the gift that God has provided them in this harmonious purgatory school. Most of them don't seem to even be that resentful and mainly joined the group just for a sense of purpose in this strange new reality, and stayed in more for the sense of camaraderie amongst themselves than for the actual mission. Naturally, all of them wise up and find redemption, even the nastiest like Yuri Nakamura and Ayato Naoi.
Rosemary Applefield (Ashita no Nadja)
Rosemary started off as a sweet and innocent girl, but through all of her orphan hardships she clung too tightly to a childish fantasy that she's a lost princess who will come into her throne someday, to the point where she became mentally ill. Her best friend Nadja's perceived "betrayal" of her made her snap and she became hyper-fixated on stealing Nadja's identity and wealth, and exacting revenge in the process. Rosemary was truly evil and cruel during this elongated psychotic episode, but her conscience still showed through on occasion such as in her interactions with Nadja's mother and when she insisted on getting Nadja released from prison even after partly landing her there to begin with. In the end, she actually wins, but then willingly gives Nadja's position back to her as she's calmed down and realized she'd rather make her own throne through effort than steal someone else's based on bloodlines, and she oddly shows both regret for what she's done and a lack of regret since she needed to go through it to become a mentally stronger and more mature person.
Lelouch Vi Britannia (Code Geass)
Lelouch's whole shtick is that he embraces the role of villain in order to affect positive change in the world, seeking to topple the totalitarian empire of Britannia and free Japan in particular. For a long time he deceives his followers about why he seeks this goal, claiming it's due to a sense of justice, and deceives himself as well, insisting that he's doing it for the sake of his beloved sister Nunnally. But ultimately he's doing it out of a desire for revenge against Britannia and his father, the Emperor, plus for his own sake as he gets off on the power and control he holds in the process. However, in the end he recognizes his own evil and decides to bring about peace by uniting the world against him before engineering his own death.

Most Villains (The Dragon Prince)
Viren, Soren, Claudia, Terry, Aaravos, Karim, Runaan, Nyx, etc...they all are characters who become villains for understandable reasons: even if you don't agree with them you can see the thought process behind why they do the evil things they do, plus they are also capable of doing good sometimes. Only a rare few such as Sol Regem and Finnegrin are simply evil.
Doctor Doom (Fantastic Four)
He's a villain through and through, but he's also a benevolent dictator who does try his best to do right by his people, and for all his pettiness and narcissism he is genuinely smart and brave enough to know when he needs to team up with the heroes for the greater good.
Most of the Cast (Future Diary)
They're forced into a killing game by a god. So even if they're of wildly varying degrees of evil, they all have a pretty good excuse for all the murder and mayhem that they commit.
Omni-Man (Invincible)
Much like Vegeta, Omni-Man (Earth identity Nolan Grayson) is the product of his brutal imperialistic alien race. Having been raised on strict Social Darwinism and the notion that following the Viltrum Empire's mission is more important than anything else, it makes sense that he can coldly and casually commit atrocities on beings he's been taught since childhood to view as inferior. But ultimately, after having a family on Earth and later another on Thraxa, Nolan gradually begins to see the error of his ways and defects. And while he knows it's too late to personally redeem himself for all the horrible things he's done, he will give everything to ensure that his son can bring down the Viltrum Empire and redeem his entire people.
Thanos (Marvel Cinematic Universe)
Born on Titan with a severe deformity, Thanos always struggled to fit in. To this end, he made himself as strong and smart as possible, but the struggles he went through in doing so twisted him into a mad narcissistic sociopath who is obsessed with the power of death. To save Titan from its overpopulation problem, he suggested that half its population be executed, which caused him to be banished. Titan died out, validating Thanos in his mind and giving him the excuse to nurse his narcissistic injury by setting out to "save" the universe by wiping out half its population. Thanos is a monster, but he is genuinely self-deceiving about the altruism of his cause. And while he cannot feel empathy, he can feel love, albeit a warped version of it, which is vividly seen in his relationship with his favorite "daughter" Gamora.
Makoto Kagutsuchi (Master Detective Archives: Rain Code)
A homunculus clone of the world's greatest detective, Makoto never asked to be created and escaped into a world where he had no purpose. He decided that he wanted to use his great intellect to shelter and protect his kind: all of the other homunculus that the Amaterasu Corporation had created that had killed off all their human counterparts in Kanai Ward. Unfortunately, he also inherited his gene donor's greatest flaw: the stubborn determination to work alone and not rely on others, which led to him having to take immoral, illegal actions in order to keep his people alive, and the stress and guilt ultimately drove him a little crazy.
Homura Akemi (Puella Magi Madoka Magica: Rebellion)
She did all the awful shit she did out of love, damn it!
Also, morally-speaking she's certainly a lighter shade of black compared to Kyubey.
Team Robotnik (Sonic the Hedgehog 3)
Shadow the Hedgehog was a child alien lifeform experimented on by humans, something he let them do only to be betrayed when they killed his best human friend Maria Robotnik and then promptly sealed him in a cryogenic sleep, so it's little wonder that he wants revenge on humanity when he awakens, especially when he is actively manipulated by Gerald. Maria's grandfather Gerald went mad with both grief and chaos energy that he used to keep himself alive so he could obtain justice for his granddaughter's death, which eventually twisted into a desire for revenge on humanity to the point of destroying Earth in a murder-suicide ploy. Gerald's grandson Ivo Robotnik was a lonely orphan child who coped with a lack of love by becoming a cruel narcissist with a never-ending desire to satiate his ego at the expense of all he sees beneath him, but he drew a line at destroying the Earth, with both he and Shadow sacrificing themselves to save it. And as for Agent Stone, he just loves Ivo, and does his villainy out of selfless devotion. They're all humanized....yes, even the alien hedgehog!
Most Villains (Spider-Man)
Like with Batman, most of Spider-Man's Rogues Gallery are tragic and humanized.
But no, Sony, that doesn't mean they can all carry entire movies!
The Glittering Star Crux Brigade (Star Driver)
While it is a villainous organization, the Glittering Star Crux Brigade is made up of several different factions, and each of them have their own agendas for why they take part in the group's evildoing. Some are more sympathetic or noble than others, but all of them are rooted in identifiable human emotions and desires, and most are redeemed in the end.
