If your setting has gods and mythical creatures and magic, then the gods and mythical creatures and magic need to be accounted for in the sciences of your setting. Science and magic are not opposing forces. The whole point of science is to gain an understanding of the world through observation and testing. If magic is a known part of the world, it will be (or attempted to be) understood by science. if you have a "scientifically minded" or "facts-and-logic" type character in your setting that has observable gods and magic that they refuse to believe in, you don't have a scientifically-minded facts-and-logic character, you have a conspiracy theorist.
