It's canon that Molly is the one person other than Mary who can see through Sherlock's bullshit. This can be applied to the ily scene in that she knew the first time was forced, and that he meant it the second time.
I'm still in the camp that Molly has known since TEH that Sherlock feels something at least a little bit beyond platonic for her.

Negotiations
“A month.”
“No, Sherlock, a week at most. The case is already solved so we don’t have that as an excuse.”
“Three weeks. You’ve got holiday time saved, and what better time to use it? And besides, nobody in London has to know the case is solved yet.”
Molly paused. “Maybe I could push it to ten days, but not longer. Don’t forget, I only packed for a long weekend. I didn’t plan for… everything it turned into!”
Sherlock pushed himself up onto his elbow, gazing down at her with darkened eyes. “I promise, you have the perfect amount of clothing with you, even for a month.”
Molly glanced down with a smirk at the rest of her body, haphazardly covered with a luxurious bed sheet. “Not all of us want to wear this out and about.”
“Who said anything about going out?” Sherlock murmured, leaning over to cover her body with his and capture her lips. Molly’s fingers were soon buried in his hair, curling into fists.
“I suppose…” she panted softly when his mouth had released hers. “I could manage two weeks.”
“I’ll phone the front desk…” He pressed a kiss to her jawline. “In a half hour or so…” Another kiss to the side of her neck. “And I’ll tell them three weeks. Just in case.”
“You do know we’ll have to- mm- tell everyone when we get home,” Molly whispered.
“Exactly. So, if you don’t mind,” Sherlock practically growled. “I’d like to keep my new wife to myself for as long as possible.”

Fans of Mark Gatiss know that he's a hardcore horror girly and his most formative experiences of the genre is with the high aesthetic atmospheric horror of the Hammer films.
Which makes the vibe of BBC Sherlock make all the more sense given that plot-wise it was effectively a police procedural/detective drama (to quote Honest Trailers "It's 'Law and Order' rules, folks!") But it never /feels/ like that while you're watching it.
It's because it borrows so much of the visual styling, story beats, and even sound design from atmospheric horror films of the 60s and 7Os while telling a modern version of a Victorian era character.

The mid-century aesthetics are almost like a stepping stone between the two time periods that helps it gel together.
BBC Sherlock isn't just a modern retelling of the Sherlock Holmes books- it's a horror retelling as well. And the ultimate proof of this concept lies in the only totally original regular character in the show: Molly Hooper.
If we could just start with the aesthetic of Molly Hooper...

Feminine colors in modest cuts- Fashionable in a very mid-century vintage way and in stark contrast to basically every other character. And it largely goes unnoticed at how differently Molly is styled because at the time "Twee" fashion was seeing a surge in popularity and Louise Brealey was already pretty much on the vanguard of that trend in her personal style before being cast on the show.
But costumes are choices, deliberate ones made by creators. I think this choice was meant to evoke a specific trope in all our minds.
Molly is indeed the only original character in a show the creators swore would not have any original characters. And why would they? How would they? Throw new characters into an adaptation that has a cult following that spans longer than a century?
What kind of original character could hold up against literal literary icons?!
One built on a classic trope, Mark Gatiss's very own favorite horror trope: The Final Girl.

We almost know her right away when we see her- the clever, resourceful, modest (brunette!) and almost as soon as she turns up, she's unwittingly used by the central villain to get close to Sherlock.
She aids Sherlock in his clandestine activities and seems to be his source for the body parts he experiments with and earns his trust enough to play a central role in faking his death. Then ultimately is trapped unknowingly in a SAW style house of horrors scenario wherein every other participant up to that point had been brutally killed.
She lived to tell the tale.
She ticks every box on the Final Girl check list, right down to the cardigan, high ponytail and tweed skirt of the smart one in a group of young campers who *doesn't* have shower sex while there's a mad killer on the loose.

If the story were told from her perspective, it would be a horror and she would be the final girl.
Her presence as a character cements the horror atmosphere and makes it feel natural instead of corny but also doesn't oversell it past the point of overshadowing the detective genre aesthetics.
In fact she blends in so well she, and everything she represents, almost slips passed the audience unnoticed- the way all final girls survive.

The way Sherlock has a lucid hallucination of the 19th century in which Molly is there as a competent pathologist disguised as a man, but the John that Sherlock's subconscious conjured (to look for the things he might miss) is able to see her as a woman...

Then the Mycroft in his mind says something like "sometimes we have to let the villains win because they are right"
Remember every role in this scenario, every line written, is conjured by Sherlock FOR Sherlock.
And there she is again... at last revealed to be a woman... its Molly Hooper who is swapping dead bodies and helping other scorned women commit crimes... it's Molly Hooper being clever and strongwilled. And It's Molly Hooper who is the "villain" that Sherlock concedes has been wronged by him.
And then following that experience, there is Molly Hooper again threatening to undo the very foundation of Sherlock Holmes in the finale when he is trying to save her. And Eurus declares he DID lose... so in a way that makes Molly the villain from his subconscious... the one who makes him lose.

Not even "The Woman" could really do that... Sure, she can distract him--throw him off guard for a bit, but when Irene Adler plays her games, it's a battle of wills. Not a partnership or a friendship... and so ultimately he tells her that sentiment is the chemical defect of a loser. And he beats her game. Even when he saves her, he's not beat.
But he loses the battle entirely when Eurus phones Molly. And all Molly did was ask Sherlock if he was ok, slap him in the face when he deserved it, and save his life, and help him fake his death... of course it had to be true when he said those words to Molly...

Molly is the villain of the show. And she was right.

I just realized something.
Eurus literally MADE Sherlock follow John’s advice!
“Phone her; do something while there’s still a chance because that chance doesn’t last forever.”
Except, unlike John, Eurus is an “era-defining genius”, so she knew the RIGHT woman to call. The one that’s always counted, always been trusted, has always seen him, and always mattered the most.

Being Molly Hooper's best friend would include:
Going out for coffee or tea during free hours
Shopping for sweaters and cute dresses
Girls' nights in, maybe with some popcorn and a good show
BBC is a go-to, but you also enjoy the occasional American telly
Wrapping presents with each other around the holidays
Lunch at Speedy's Cafe
LOTS of relationship advice
Especially about Sherlock
She tells you everything and you're more than happy to listen
You're also very ready to punch him in the face after you hear about how he insulted her at the Christmas party
She talks you out of it tho
You were the one who introduced her to Tom
You wanted her to fall in love with someone who wouldn't break her heart
You eventually gave in about Sherlock after he saved her from Eurus
No matter what, you still support Molly
And you'll always be her best friend
