My Cubone's Dex Entry Hypothesis
So as stated in a previous post the Pokedexs are meant to be literal as they are automatically recording data on Pokemon. So the biggest question usually is, what about Cubone's dex entry. "Wears the skull of its deceased mother. Its cries echo inside the skull and come out as a sad melody." This is because it is seemingly contradicted by the fact if you hatch a Cubone egg, your Marowak doesn't well die. Which such details like this have been implemented as a mechanic before, as in when a Slowbro deevolves. Alongside while not canon, Pokemon Origins showing Cubone's mother to be still alive.
So what is going on here? Well…… I my hypothesis is the dex entry is only partially true, I think if say a Cubone's mother dies, then it will replace their normal skull with their mother's skull. But if their mother isn't dead then they don't do this and retain their original skull. This could give an explanation for the dex entry, while making it where not every single Cubone does this.

Deoxys Is Not A Mutant Minior
So recently I came across a hypothesis that claimed that Deoxys in a Minior that was mutated by the laser from the Ultimate Weapon. It uses the fact they are both associated with meteors as part of the evidence, and it's Omega Ruby dex entry. "The DNA of a space virus underwent a sudden mutation upon exposure to a laser beam and resulted in Deoxys. The crystalline organ on this Pokémon's chest appears to be its brain."
However, there is fundamental flaw with this hypothesis…. Deoxys exists in one of the timelines where the Ultimate Weapon was never fired. Meaning Deoxys couldn't have been created by the blast from the Ultimate Weapon, because it exists in a timeline where the weapon was never created.
Also, if Deoxys owed it's existence to the attack from the Ultimate Weapon, then the energy from it aka Mega Energy should given Deoxys a Mega Evolution.

Is Kadabra's Dex Entry Literal?
So something people have wondered is if Kadabra's FireRed dex entry meant to be taken literally, or if it's incorrect. "It happened one morning - a boy with extrasensory powers awoke in bed transformed into Kadabra." I think it is very likely that the dex entry is a literal for various reasons, one major one is how the Pokedex works.
But the second reason is we have various examples of humans becoming Pokemon both in the games and in other media. Froslass PKMNMOON: "The soul of a woman lost on a snowy mountain possessed an icicle, becoming this Pokémon. The food it most relishes is the souls of men." Gengar PKMNMOON: "It apparently wishes for a traveling companion. Since it was once human itself, it tries to create one by taking the lives of other humans." Drifloon PKMND: "A Pokémon formed by the spirits of people and Pokémon. It loves damp, humid seasons." Yamask PKMNBLACK: "Each of them carries a mask that used to be its face when it was human. Sometimes they look at it and cry." PKMONWHITE: "These Pokémon arose from the spirits of people interred in graves in past ages. Each retains memories of its former life." Phantump PKMNX: "These Pokémon are created when spirits possess rotten tree stumps. They prefer to live in abandoned forests."
Now in the case of Phantump and Froslass they have some dex entries that refer to old tales and legend of them being once human. PKMNY: "According to old tales, these Pokémon are stumps possessed by the spirits of children who died while lost in the forest." PKMNHG: "Legends in snowy regions say that a woman who was lost on an icy mountain was reborn as Froslass." But with the context of their other dex entries just straight up saying this is what happens and how the Pokedex works, it appears tales, rumors, and legends like these are true in the Pokemon world. Not a surprise as Pokemon Legends Arceus' Traces of a Lost Village quest annoyingly heavily implies the Canalave Library's Sinnoh Folk Story 3 is literal. So the Pokemon Emerald's Kadabra dex entry refering to the transformation as a rumor lines up with what we have seen previously. "It is rumored that a boy with psychic abilities suddenly transformed into Kadabra while he was assisting research into extrasensory powers." One dex refers to it as rumors, and the other just straight up confirms it.
That aside, you also have the Mystery Dungeon games where the player character is human that was turned into a Pokemon.
You have that time the witch Lily transformed Ash into a Pikachu in the anime.
Then there is the video titled Help! I’ve Turned into a Gengar 👻 | POKÉTOON Shorts, where a girl is transformed into a Gengar.
All these examples show that throughout all Pokemon media, humans becoming Pokemon is something that can happen. Alongside even if something is called a rumor, legend, old tale, or folk story. It more than likely happened. That being said it is not impossible for someone to wake up one day suddenly transformed into a Kadabra in the Pokemon world.

The Lake Of Rage Red Gyarados Events Referenced
So recently I decided to boot up my copy of Pokemon Diamond to playthrough it again, and when I was at the beginning I notice an interesting detail I forgot about.
The player character is watching a new broadcast on Jubilife TV's Nationwide Net, there is a report on a Red Gyarados found in a lake. This is more than likely referring to the Lake Of Rage Red Gyarados from Pokemon HeartGold and SoulSilver. This would actually place the gen 4 games as taking place around the time of the gen 2 remakes.
This news report would go on to have an effect on the plot of the gen 4 games, as it is a motive for the player character and Barry to explore Lake Verity and kick off their own adventure.

The Trans Beauty Nova
In Pokemon X&Y there is a Beauty Nova that is encountered who says the following. "Yes, a mere half year ago I was a Black Belt! Quite thee transformation, wouldn't you say?" The Black Belt is a trainer class that has been only depicted as male, thus implying this Beauty Nova is trans.
This is made even more clear on the Japanese side as she says the following. "I was a Karate King just half a year ago; the power of medical science is awesome, wouldn't you say?"

How Doduo Can Fly
Many people have questioned why Doduo can use the the move fly, saying it doesn't make sense. But there is a simple answer to this question.
Doduo can fly because it has wings, this is revealed to us in it's Pokemon Yellow Dex entry. "Its short wings make flying difficult. Instead, this Pokemon runs at high speed on developed legs." Since it has wings, said wings probably blend in with the rest of it's body.
So the Dex entry as states it uses it's wings to fly, though it struggles to fly with said wings, and prefers to run around instead.

Cubone Without It's Skull
Many have wondered what Cubone looks like without the skull it wears, and we have actually seen without it's skull.
First off there is a Cubone Pocket Monsters card in which you can kinda see what it looks like under it's skull. But the important one is a piece of official Pokemon art in which a Cubone is depicted without it's skull. Said art can be found on Hi-res Pokemon Art.

The Pokemon Team Needed Diversity To Create Cute Pokemon Like Pikachu
In an article on the Pokemon Website called Creator Profile: The Creators of Pikachu it was revealed that Ken Sugimori had a hard time designing cute Pokemon, and only really came up with Clefairy. "I came up with the Pokémon Clefairy, but it is just one cute creature, and I was never really able to branch out from that." That because of this they asked some of the female staff to create to join in the character design process, one of them was Atsuko Nishida. "It involves not only character design but the design of the game itself. Pokémon, as its [Japanese] title ‘Pocket Monsters’ suggests, is a game in which monsters battle each other. At the time, I figured that since they were monsters, they should have a tough look, but midway through I thought, ‘I’d like some cute ones, too.’ There weren’t many designers in the company at the time and I was doing most of it, and since I was designing from the perspective of a man, I hadn’t thought of creating a cute Pokémon. That is why I asked some of our female staff, like Nishida, to join."
Eventually Atsuko Nishida would go on to create Pikachu, Charmander, Bulbasaur, and Squirtle. All major and iconic Pokemon. “There were no specifications other than gameplay ones, such as it had to be Electric-type and that it would evolve twice. I designed Pikachu and Raichu based on that.” “Bulbasaur, Charmander, and Squirtle were all designed by Ms. Nishida.”
Pikachu is the most notable one given Pikachu is the face of Pokemon now, and would take the role away from Clefairy as the mascot of Pokemon. Even Ken Sugimori would acknowledge that he was outdone by Pikachu in the cute Pokemon design. “I thought the Clefairy I designed would be the representative of cute Pokémon, but it was completely outdone by Pikachu. My favorite Pokémon is Gengar. I like how it’s weird and cool.”

Slowbro Is A Hermit Crab
So a detail that not many people know is that Slowbro is called the Hermit Crab Pokemon, which actually explains it using it's tail of to lure a Shellder to evolve. Alongside the fact you can deevolve it, mirroring how hermit crab can remove their shell. This is also may explain the whole tail eating thing, as well people not only eat crabs, but hermit crabs in real life.
Now someone might say Slowbro doesn't look like a real life crab, but the problem with logic is Pokemon in general don't look 100% like what they are called. Kingler and Corphish while resembling crustaceans, both have mouths that aren't like real world crustaceans. These are monsters from a fictional world where lizards can be hexapods, and black holes don't destroy everything in an instant. Crab monsters just look like this in this world, it doesn't play by the rules of our world.

Ash & Gary Are Kinda Self Inserts
So a little thing people don't realize is a lot of their favorite fictional characters are self inserts, though it can be to varying degrees. From having aspects of their creator's personality, sharing their name, or visually resembling them. 2 self inserts are Gary and Ash or as they known as in Japan, Shigeru and Satoshi. Both named after Shigeru Miyamoto and Satoshi Tajiri.

4Kids Altered Pokemon Thee First Movie
There is a video called The Amazing Character of Mewtwo by Carthu which goes over Mewtwo's character. But a detail they bring up is how the 4Kids dub was altered, and thus changed the meaning of the original movie, and Mewtwo's character. For example, Mewtwo was depicted as more just straight up evil still having little sympathetic aspects. Alongside the whole exclusion of the Birth Of Mewtwo.
Another thing is how Mew say "the real ones are real, no matter what" as opposed to talking about value from the heart, that Mew wasn't even a perfect character.
The differences between thee dub and original's Meowth conversation. Meowth: "The moon is really round tonight you say? That's true. I'm sure it's a full moon." Clone Meowth: "Meow" Meowth: "Talking about thee moon at a time like this, how poetic, How did it end up like this?"
Alongside, Mewtwo's final speech. "It's True. You're a Pokemon who exists just like I do."
A side note Carthu brings which is notable is the Pokemon fight between thee clones and originals is one meant to be brutal and till the end, as opposed to a normal Pokemon fight. Overall a pretty good video y'all should check out.

The Pokemon Multiverse
So in Pokemon Omega Ruby and Alpha Sapphire during the Delta Episode Zinnia reveals the existence of a Pokemon Multiverse. She speaks of another world with a different Hoena, and possibly different evolution. A timeline where the war 3,000 year ago never happened, and one where the ultimate weapon was never built; thus resulting a world where Mega Evolution is unknown.

Several PokeShipping Lines Were Added In By 4Kids
So we all know about how 4Kids has been when it comes to the dub of animes like Pokemon, case in point the whole rice ball thing. But another one was actually the adding in of lines in the dub that supported PokeShipping. So to make it clear, Pokeshipping is the ship between Ash and Misty.
So in the video Pokémon English Dub VS Japanese by Zactoshi and Resort Originals, Zactoshi and Resort Originals actually go over the differences between the dub and original. One of which was covering Pokeshipping additions. A prime example was Misty saying her and Ash will be married someday which was not in the original.

The Regis Hypothesis
There is a hypothesis that claims that the 3 Regis which are Regirock, Regice, and Registeel a represent Hibakusha.
In a Kotaku article titled Japanese Pokémon Fan Theory Links The Regis To World War II, this theory is covered and is even mentions it was recapped by a Youtuber called Kakeru. Theory goes that the Regi's locations are link 2 the 3 real locations in Kyushu, and the Pokemon needed to get there are could represent Little Boy and Fat Man.
The Kotaku article also brings up a website called Kowai Toshi Densetsu, which as an article that connects Regigas being found in Snowpoint city to Wakkanai, Hokkaido aka the home of the Monument Of Peace.
It also mentions a site called AniWota Wiki that brings up how the Regi's moveset of moves like Ancient Power and Hyper Beam, particualrly using their Japanesee names could also connect to this theory.
