So my interpretation is that Billy is disrupting the sacred balance because he was never supposed to exist in the first place (he should have died when the hex collapsed). Rio reaped William's soul but was unable to collect his body due to Billy's soul possessing his body.

Agatha makes a deal to trade places with Billy, which would also correct the balance. So the sacred balance would be corrected if that's all that happened. But because Billy helped Tommy's soul get a new body, Rio is still owed a soul and a body.

It's only a plot hole if Rio doesn't come back and try to collect what she's owed.
