5 Effective tips for PCR primer design
Primers are at the core of the PCR (polymerase chain reaction). Understanding the implications of primer design will help you plan successful experiments. If you are interested in PCR optimization and validation, here are some tips that will help you avoid common PCR pitfalls.
PCR primers and assay performance
Theoretically, efficient PCR should double the target amplicon at each cycle. But if you have been doing this for some time, you know there are several challenges – low yield, unexpected PCR artifactsor the wrong amplicon.
PCR primers are interdependent with the type of the sample, reagents, targetand thermodynamic conditions. Having a clearly defined PCR objective can help you make the right primer design and enzyme selections.
Primer melting point
The melting temps (Tms) for primer pairs should bewithin 5°C of each otheras that affects the annealing temperature of the reaction. The melting temperatures should range from 50-72°C to avoid weak thermodynamics because that can cause formation of primer dimers due to inefficient binding. You can increase specificity with Touchdown PCR.
Primer concentration and quality
Start with the recommended final concentration for the specific polymerase PCR protocol, and optimize from there, if needed. Measure the concentration with a spectrophotometer. Higher primer concentrations lead to an increased risk of secondary priming and false amplification products. On the other hand, low concentration will impact assay linearity visible with qPCR. Desalt or HPLC purify the primer formulations to avoid oligo manufacturing by-products that reduce PCR efficiency.
Primer length
Primers should be 20-30 nucleotides long. The specificity can be refined with primer length. Heterogeneous sample types need relatively long primers for higher primer specificity. The primer should not be able to recognize multiple binding sites in a genome, else they’ll producemany off-target products. Artifactual recombinant PCR products may be formed if partially extended primers anneal to partially homologous target sequences.
Primer structure
Complementarity may allow two primers to hybridize at their 3´ ends. This may result in a polymerase extending to form dimerized PCR products. If your reaction primers get tangled with hairpin loop secondary structures within individual primers, they can slow down DNA polymerases.
Primer storage
Primer degradationcould be the culprit if your PCR assay stopped working. You should avoidprimer degradation that is caused due to multiple freeze-thaw cycles during storage.
