heinrix believes he is not worthy of mercy because he does not show mercy himself
he wants to, and often - he tells the rogue trader as much if they chose to spare* rykad minoris
but he views his desire to act on such feelings as a weakness
(it's not for nothing his two paths are 'harsh' and 'mercy')
after phton iv, the rogue trader can try to comfort him, but heinrix doesn't believe he deserves it
after all, even on the 'mercy' path, he has just killed emelina, his mentor
(and yet he can show her mercy, in his own way - inquisition protocol would have her subjected to the "standard procedures" first.)
during the dinner date, heinrix can express a similar sentiment.
he knows he won't be able to stay with the rogue trader forever - he'll get new orders sooner or later. regardless of his own feelings, his duty to the inquistion will take him away eventually.
so the rogue trader shouldn't say such things to him - he'll still have to leave them, even if he loves them, too. he told them as much already after the magnae accessio.
(and what a momentous struggle it was for him to even warn the rogue trader of that meeting with calcazar in the first place!)
heinrix believes he doesn't deserve mercy (or generosity or sentiment or compassion) because he doesn't allow himself to show those things, either, even when he wants to - to himself or to anyone else. he's trying to, as cassia observes, drown that ember of desire in his soul in the bottomless blue of duty.

Emelina really was the juiciest character they could have introduced for the Heinrix act four mission. She taught him how to play chess. She was supposedly the one person to show him "kindness" at his post. She was a walking data-bank who deleted him from her memory so she could learn a dark ritual to reproduce stolen suns, but she also remembers the regret she felt when she erased him from her mind.
