Pokémon Creation Myth, with modern physics
Before the beginning there was only the [Pokémon] quantum foam (..errr...Unown and Unown dimension?)
by pure chance, Arceus' egg is created by the quantum foam/Unown. It hatches.
After some indefinite amount of (non-time), Arceus decides to create the Creation Trio:
Universe is created: Dialga is born, and time begins to flow. Palkia is born, and space solidifies and expands. Giratina is born, and rips holes in the surface of the homogeneous primordial quantum foam, scattering shards of concentrated mass/energy/momentum across the universe, and thus forming distinct points by which time and space can be bound, and with respect to which concepts of 'where' and 'when' gain significance.
From the openings in the surface of the quantum foam created, the dragon draws forth further mass/energy/momentum, creating cavities in the foam. All discover that they can borrow such material from this chthonic quantum sea to more directly impose their will upon the world (and fight each other by doing such. Dragons gonna dragon). Giratina draws up too much or engages in excessive violence and/or attempts to claim the quantum sea as its own. The heavy increase in mass/energy/momentum is found to endanger the structural integrity of the universe, and the cavities discovered to react violently with anything, be it kami or extracted material, that it touches.
The baryon symmetry is broken to stabilize the universe. The realm beneath becomes separated into another plane of existence so that the holes in the foam cannot endanger anyone further. Giratina is banished to become a part of the distorted world beneath, where Dialga and Palkia's influence are not absolute. As punishment it is given the role of overseeing this well of extra matter/energy/momentum making sure that the destabilization of reality cannot happen again
this is a neat and self consistant approach that builds upon modern understanding of physics (or almost modern, where the Dirac Sea is concerned). It explains what Giratina's role is in a way that puts it on the same footing as its siblings while following Word of God about it being the Dragon of Antimatter. It also explains what the Distortion World is, and how Pokémon moves work.

Most Jews living in European diaspora didn’t have surnames at all until a handful of centuries ago. Sephardim were forced to take on Spanish surnames to avoid being killed by the Inquisition following the Alhambra Decree in 1492. Ashkenazim were forced to adopt Germanic and Eastern European names in different nations at different times between the 1780s and the 1850s. Both Ben Gurion and Netanyahu’s “white” names were forced upon them by local Prussian, Russian, or Austro-Hungarian officials less than three hundred years ago. Adopting Hebrew-or-Yiddish-derived last names were banned by most of these laws. When Jewish families left the nations that had forced them to adopt white Germanic last names, they adopted indigenous Jewish last names instead.
David Ben Gurion was born David Güre. He literally just added a Hebrew patronymic prefix to his father’s last name. Meanwhile Mohammed Ali was born Cassius Marcellus Clay. Amiri Baraka was born Everett Leroy Jones. Kareem Abdul-Jabbar was born Ferdinand Lewis Alcindor. When you commend black people for shaking off names that were forced upon them by Europeans three hundred years ago, but vilify Jewish people for doing the exact same thing, you’re antisemitic. There’s no other way around it.

Headcanon: Valor Lakefront
Canon: During the events of DPPt/BDSP/Gen IV anime, it's clear that the Lake Trio has effectively become little more than myths and rumors and legends for most of the people of Sinnoh ('It's said that something lives in that lake, maybe?').
Following the events of Gen IV, Azelf has been definitively proven to exist and reside in Lake Valor.
Headcanon:
Initially, the locals living at the lakefront, and the hotel staff considered vacating or building a shrine to Azelf to avoid the Pokémon's disfavor and/or to honor the being that the more religious sort proclaimed to have helped create the universe (When the people in charge actually think to ask some of the devout (or at least their foremost local lorekeeper) if this is a good plan, the responses to the ideas that Azelf would like them either simply giving up and leaving or blindly worshipping it is "That is not our tradition"). Eventually, someone has the chutzpah to suggest building a (possibly Green Lanturn-themed) Rollercoaster(?) park or Battle Tower of some sort of other attraction where people and Pokémon can test their willpower/courage/determination ("That is our tradition.").
And so they did. One might now find Medicham and Lucario meditating there. And if you're lucky you might see Azelf itself on a/the rollercoaster (or some equivalent) ride, or helping out whichever kid decides it's a bright idea to challenge Cynthia if she's in the area. At the lakefront, people and pokémon hyping themselves up and/or doing something courageous may hear montage music in the background - which may or may not just be in their heads. Meanwhile, having since learned about the Green Lanturn franchise/comic/character/etc, it is said that the master of the lake will curse anyone there who disparages it and psychically compel them to go and buy merchandise from the local comic shop.

Kyurem Origin story
The following is my attempt at merging the two Kyurem origin stories (from BW and B2W2). It was originally intended to be used as a cinematic intro to a Pokemon Black and White Anime collaborative Fixfic. The snippet was unused and the fic never got anywhere. I figure this may be entertaining to those here.

“Hey, look! Shooting stars!” said a shuckle. “Stop looking at the sky so much,” replied another as it slithered past a puddle, ‘”We’re gonna evolve today!”
And the anime by The Pokémon Company​
Once, in a single forest, in what is now northeastern Unova, there was a certain species of tree. “I’m gonna be the most invulnerable being ever!” The berries of this tree, which ripen only once a year, when consumed at daybreak, would allow the magical creature known as Shuckle to evolve. And so, once a year, all the Sholes of Shuckle native to this land would gather here to eat and take on the next stage of there life. Many other magical creatures, and a few humans, would also arrive, for a taste of the once a year special berry juice. “Wait until the Sun rises to eat, dear.” Wait they did. When the time came, the strongest would engage in ritual battle. The victors, when their opponents fainted, would glow a brilliant white.
Spacebattles Presents:​ Their bodies would shift and expand. Shells would grow harder, their molds more effective. Shuckle are well known for their top tier defense and special defense. The evolved forms took this trait to an even greater extreme. As one, the newly evolved monsters simultaneously used Withdraw to show their impenetrability. “How many hits do you think it would take to kill us? I bet it would take a bazillion.” Had they continued to look up, they may have realized the answer: Because no matter who asks the question, the number is exactly the same. One, at sufficient velocity.BOOOOOOOOOOOOM
A collaborative storytelling exercise by [deleted]
As the sound reverberated through the forest, two brothers heard it. They had fled their village days ago, as it was sacked by a passing war party. Against their better judgment, they decided that the IDEAL response was to get to the TRUTH of the matter. After a long trek, they came to the source of the explosion: a large crater. At the bottom was a shattered rock. And sitting within the rock was a small grey infant dragon radiating an ionizing aura. The discovery would monumentally impact not only their own lives but also that of the entire land for millenia to come.

In all seriousness though, a fic about the two brothers raising Kyurem and uniting Unova would be neat (so feel free to plagiarize for one's one Unova fic). Any such fic would presumably be a grand tragedy, of course: Kyurem canonically mutilated itself to avoid upsetting either brother (whom the dragon was presumably raised by and thus perceived as parental figures) by not taking one's side over the other in their conflict.

Headcanon: Lake Spirit Characterizations
(This is the result of probably way too much overthinking and following various fridge logic rabbit holes for the purpose of a series of fics about the edges of the setting)

Arceus spoke then and said “Humans. They are the pinnacle of all Creation.”
The Being of Willpower proclaimed: “They hold the greatest capacity for willpower of any mortal species. Their drives to succeed may allow them to overcome any obstacle.”
The Being of Emotion rejoiced: “Their range of emotions is second to none! Their ability to form many lasting bonds may allow them levels of teamwork never seen before.”
The Being of Knowledge was silent for a moment, as was its nature. Then, with calm deliberation, it articulated: They hold great ingenuity. With their intelligence, they will one day become the masters of this world.
 They all looked at Uxie then, aghast. “What!?” Demanded Arceus. The master of memories replied only: “It is an observation of the range of abilities they will learn.” This mollified the Original One, who nodded in understanding.

As far as the lake trio is concerned, humanity (or sapient life in general for PMD settings) is collectively the crown jewel of the universe. They regard themselves as benevolent guardians and maintainers of the universe (and Sinnoh in particular). But their definition of `benevolent’ may not always line up with our definition.
The Lake Trio’s mindsets should be somewhat alien and inhuman. Aside from being Pokémon rather than humans, they are (depending on one’s interpretation) primordial spirits/deities/etc embodying and mediating (in the same way that bosonic fields mediate the fundamental forces of nature) certain facets of the mind. As such, their views on issues such as life/death and good/evil should not necessarily line up with what humans may view as sane/benevolent (no matter how benevolent the three try to be). We can go more in detail for each.
Azelf
As far as Azelf is concerned, the more willpower/determination/etc a being has, the more alive they are; Life is good thus the more willpower/determination/etc a being has, the better. 
>(“What do you call a being that lacks any willpower at all? Dead. Inanimate.”)
>Regards its ability to strip someone of all willpower to be potentially the harshest ironic punishment it can give to a wrongdoer - essentially all-but dead and trapped perhaps desiring to fully die but unable to see it through
Supremely stubborn. Willpower is about sticking to a course once a decision has been made. 
Generally highly favors anyone determined to achieve nigh impossible goals. Especially if it is a benevolent goal or - perhaps even better, if the only reason for trying to achieve one’s goal is to be able to say that one was determined enough to succeed at it (ex: mountain climbing, speed running, trying to become a Pokémon Master, etc). That said, Azelf does not always pay attention to what the determined person’s decisions and goals are. To paraphrase: ‘That’s not my department.’
>Also, courageous heroes in general. 
>Imagine the personification of every training montage scene ever made, is the personality we're going for here. Alternatively, Kamina (See: "We brawlers are sustained by willpower! Even when mocked as reckless and crazy!"/"Kick reason to the curb and surpass the impossible!")
To extend the previous metaphor: generally of the opinion that you doing something after a training montage to prepare for it is better than not doing something after not having a training montage, whatever it is you're doing.
Accordingly, does not entirely comprehend the idea that willful (and/or premeditated) crimes can be inherently wrong/immoral - or at least more so than if the crime was accidental. (The logic roughly being that one who is determined enough to achieve a desired result is more mentally healthy -and thus alive - than they would be if they just gave up.)
>May or may not have noticed a bonfire of willpower growing up in nearby Sunnyshore, and may or may not have psychically stoked that human’s determination without bothering to find out who the person was or what he inevitability became determined to do. Oops. 
Similarly, basically thoroughly subscribes to Green Lantern Theory. (If, after the events in Sinnoh with Team Galactic probably prove Azelf definitively exists and lives in its lake, then in the scenario where Azelf starts paying close attention to contemporary human culture (due to religious offerings or more frequent interaction with humans on more than an abstract level? Depends on which canon, really) and some kind of fictional ‘Green Lanturn’ comic exists which Azelf finds out about, there’s a non-insignificant chance of Azelf decorating its home with merchandise of such)  
Is almost convinced that Uxie is aware of everything on a more than abstract level. Given the above, Azelf would be more pissed at Uxie than Team Galactic itself following the events at Mt Coronet.
>“Uxie almost certainly knew of Team Galactic’s plans. And it did nothing to stop them beforehand. Nothing! Did Uxie want events to play out as they did? At least Team Galactic had a goal and was determined to see it though. That my lake was bombed and we were captured and mutilated meant that their will to do so outstripped my will to stop them. And when they with their strong-willed leader were in turn defeated at Spear Pillar by mortal heroes with our assistance, they were less determined to destroy this universe than we were to preserve it. Proof that in the end, the will to help and protect will always be greater than the will to annihilate - and the end of a long and challenging journey that gave those righteous heroes the opportunity to grow in their courage and determination to succeed  …..Perhaps it was good that this occurred, and Uxie acted correctly after all.”
Thinks the human profession of helping people recognize and willpower away their emotions (or pain or logic or…) is one of the greatest achievements of humanity.
Insofar as Azelf regards conflict as a test of opposing wills, regards Tapu Koko as a sort of Protégé.
>In anime canon, this is likely how Tapu Koko knew about Ash in advance. Lots of telepathic raving about this absolutely most amazing human, and how Tapu Koko would agree if it met him, followed by forewarning that he's coming to Alola.
Aside from Psychic type, thinks the best type is Fighting (or perhaps Dark?).
Mesprit
As far as Mesprit is concerned, it is the capability for emotions -the phenomenon that enables decision-making - that distinguishes between someone who is alive from one who merely exists. Generally,  individuals feeling positive emotions or making decisions that lead to positive emotions is preferable to negative emotions or decisions that lead to negative emotions. Both are preferable to feeling no emotions at all.
As such, regards the act of removing this capability to be the harshest and cruelest punishment it can execute. After all, Apathy is Death.
Favors those with great empathy or compassion or who are generally strongly emotional. Those with great skill in the power of friendship are loved by Mesprit
In some sense, it is the most benevolent of the three. Mercy and compassion and the need for justice are emotions, after all, and feel good, and acting on them makes others feel good. 
In a similar sense, could potentially be regarded as the cruelest/most petty of the three. Negative emotions are also strong weights in decision-making. Further, while highly personal negative actions targeting others (or at least those who aren’t currently experiencing any emotions for reasons Mesprit isn’t personally responsible for) may not make them feel good, they will instigate some emotional response. 
Doesn’t fully comprehend how the phrase ‘crime of passion’ isn’t a paradox, or why acts categorized as such would be considered immoral. Passion is a net good, isn’t it? And decisions made off strong emotions mean that the decision tree is operating properly, right? Would it really be better for someone not to be capable of feeling whatever instigating emotion is responsible?
Personality-wise, think ‘faery’ from the Seelie Court, with bits of 'benevolent Disney fairy'. Generally helpful whimsical being which can be cruel when sufficiently angered. One guess which (non-Psychic?) type is its favorite.
The events in Sinnoh lead to the hero from Twinleaf Town becoming regarded by Mesprit as its favorite human.
>If Anime canon, or at least if the hero from Twinleaf doesn’t catch (or decides to release) Mesprit, the fact that Twinleaf is so close to its home means it may frequently visit the human after the latter has returned home. Those who threaten (let alone hurt) this human should be afraid of cruel and unusual punishments. Very afraid.
Thinks the human professions which involve instigating strong emotions in an audience are among the greatest achievements of humanity. Similarly, that humans have such expansive monkeyspheres makes us the most wonderful beings to ever exist.
Uxie
Uxie knows.
Uxie’s description of its guiding worldview, if asked (or perhaps one of its siblings’ answers in speaking what they believe Uxie would say), might be thus: “It is memory, the attainment and retainment of knowledge, that makes sentience, let alone sapience, possible. Without it, decisions cannot be made nor acted upon reliably, nor can the results be evaluated for future decisions to act upon. Without the capacity for it, a being can - even if technically alive - be little more than part of the landscape. It allows not just for continuity of the Individual, but for growth and change. It is the general preservation of the sense-making tool which is most important, for in a very real sense a person who loses it ceases to be.”
>If asked about its ability to make people forget things, and why it doesn't find the act morally objectionable given its worldview, it would likely respond that "There are times when forgetting is for the best."
There are few who remember how, early on, Uxie was once a smug (telepathically) talkative know-it-all.  No one remembers what caused this to no longer be the case.
It is not exactly the nature of memory to take an active role in the mind like emotions and willpower do. Memory is generally a passive support structure. Uxie is no different. The Being of Knowledge is usually quiet now: it sits in the background, sharing information when and where, and how it deems necessary. To those familiar with it or simply psychic, a smug sense of “I know something you don’t” is noticeable when Uxie provides information, even to this day.
Uxie understands human notions of right and wrong, good and evil. It is the purpose of memory to understand, to know. Memory’s job is sense-making. Memory is what our reason is based upon. If you can't trust your own memory, what can you trust?  As we all know, we can always 100% trust our memory not to lie to us for the greater good of preserving sanity. Uxie is the embodiment and mediator of memory and sense-making for this universe. Why should Uxie be any different? 
A memory lacking in knowledge would not be good at its job as a sense-making apparatus, and with great knowledge comes great responsibility. Uxie’s personal agenda has always been to fulfill its role in the universe as best as possible. By whatever means necessary. 
An odd quirk no one ever seems to notice: If Uxie's telepathic messages were written down in text form, it is almost only the case that a "?" would ever appear when quizzing another being for their own benefit. Even messages that appear to be questions would generally end with a period. Fortunately, for the sanity of others, no one has had the intuition to cross-reference the other cases to find a pattern.
Uxie Knows.
One’s sense-making apparatus occasionally supplies information (memories retained or new deductions) entirely unprompted. This is the case where Uxie is concerned too, for its peers. 
>That Uxie’s observations are occasionally noted to be highly prescient in hindsight to a level that seems beyond the abstract awareness one might expect from it has long since stopped being more than barely unnerving.
>Occasions of unexpected reminders or serendipity can alter the course of lives and shape history. If asked, Uxie would state about history: “The course of history has brought this world to what is now, with few exceptions, almost utopia.”
If asked which type is it's favorite (perhaps by an interviewer following the defeat of Team Galactic?), A likely reply would be this: “You intended to mean other than Psychic. In truth, my answer would be the same either way. Every type is accompanied by some intrinsic specialty. Something specific to the type that makes it in some way supernatural. All except one. The Normal type has nothing special. No intrinsic advantage, and one intrinsic weakness. Species and moves of that type persist and thrive anyway because they are more adaptable, their techniques more advanced, and ever more innovative. The lack of any intrinsic strength has necessitated adapting to possess a more highly versatile range of extrinsic strengths and tools than any other type. It is something clearly reflected in humanity itself, the most highly innovative and successful species of them all. Of course, humanity still has supernatural powers at their command - if generally indirectly via allied Pokémon. In a fully mundane universe, one might speculate what humanity might have achieved without us. Could they even invent entire worlds? Perhaps, if Pokémon did not exist, humans would need to invent us. ”

Obfuscating Implausibility: The Hidden Ones
Note: Pokémon names are in ALLCAPS, because that's how they were written in-game in the games (RBY/FRLG, GSC/HGSS, RSE, DPPt) this is set in.

The most implausible - most threatening to observe - aspect of existence was not the primacy and success of humanity, nor the e̢͒ͧͩ̉͐̀̾̎͂̂҉̸͟͠n̡ͪ̓ͫ̂̔͛̔ͣ͒͂҉tͤ̈ͮͣͭ́͟i̵ͨ̓ͩ̈͗̚̕͏t̛͐ͣ̍̓͒͂ͯ̆̊ͦ̈́͒̃ͦ͏̶i̴̶̾̓̾̇̐̑̉̏̽ͬe̶͗ͧ̈̾̌̉͠͠ş͊̐̽̀̈́͗̎̊͂͂͝ hidden in the Kanto region, nor even the mailman. No, it was a person - a group of people, really - who could be found in almost every region involved in the Pokédex project. And they could be found in places accessible to any human. UXIE found itself both exasperated that no one noticed them and terrified that someone eventually would. Was the heretofore lack of discovery due to the nature of the universe, or simply happenstance? The former suggested either even fewer degrees of freedom than UXIE thought existed or a level of skill and forethought involved in the creation that the legendary Pokémon somewhat doubted. The latter possibility was what scared UXIE. It could easily imagine the innumerable possible outcomes if others were to learn of them: none of them were good, and a plurality saw doom follow the existential crises that would be invoked. And so, observing AZELF's relative proximity to one of the beings, and the rapid approach of Year One, UXIE decided to take matters into its own hands.
The initially considered solution of personally erasing the minds of all who encountered them was immediately thrown out. UXIE could not be everywhere at once, especially not while imprisoned by a doomsday cult and having its head jewel painfully removed. No – it would have to be automated via the UNOWN, which introduced further complications.
The second possibility, then, was to have the UNOWN erase the memories of the information imparted by these beings. This wouldn’t work for obvious reasons: it required either (a) identifying the men to be hidden, or (b) encoding the information to be hidden into the UNOWN’s collective hive-mind. No matter how unintelligent the UNOWN were, UXIE dreaded the possibility of needing to erase the memories each individual member if they figured out what it was they were hiding. Worse, it introduced an obvious trail that other more intelligent beings could follow. Allowing the so-called ‘Original One’ to discover the truth about its existence could not be permitted.
The next possibility was to have the UNOWN automatically suppress the minds of all within the vicinity of the beings in question. This was discarded not because it left a trail (this could be solved), nor because it intruded on AZELF and MESPRIT’s domains (for this end justified the means), but because it broke the specifications for the Johto region.
The solution, it turned out, was to copy the effect that seemed to exist already. The UNOWN would ensure that none other than itself whose minds they held sway over would notice, nor be able to form memories about specified locations. Simply using these locations left a trail – and so UXIE designed an algorithm to ensure that for every one that needed to be hidden, 100 others sites were as well. Nowhere important of course – no one could actually reach any of the others. It would take the constant processing power of a full 3% of the UNOWN– about half of which went to opposing the minds of ARCEUS, UXIE's siblings, and the eventual super-powerful artificial psychic.
Of course, ‘None whose minds the UNOWN held sway over’, was the important part, for those that the UNOWN didn’t were meant to find the beings. And so they were. First the Old Ones were discovered in Kanto. Thankfully the only psychics strong enough to watch from outside were cities away, or were ALAKAZAM, who were in on the secret already. Then came the discovery in Hoenn. There too, there was nothing to worry about, for much the same reasons. Needless to say, both happened without issue.
And now it would happen in Sinnoh, in a hotel so close to where AZELF dwells. This time, UXIE would have to make sure nothing goes wrong personally. Which was why it watched from the window as You approached the man. The psychic held its breath for a moment in anticipation, then sighed as it realized that no else one had noticed what the avatar was saying when he began to speak:
"Hi! I’m the Game Director!..."

It is kind of weird that you can interact with Game Freak in-game. In some of the games, we can even see computers that have the code we're running on displayed. Mostly, we ignore that they exist for immersion purposes, but what if they were actually there? Why doesn't anyone notice them? Here's an attempt at answering. I have to say that I REALLY like using Uxie for 'Just-So' stories. In all honesty, I've been sitting on this for four years, with the intent that this is the ninth work (and first work of the second half/arc) of a legendary pokémon focused series, the beginning of a series of one-shots where Uxie obfuscates implausible facets of the Pokémon universe(s) ('where do Mystery Gifts come from?', 'why does anime Bill's lighthouse's carvings of various pokémon include Mewtwo?', etc) from the universe's(') inhabitants - in order to keep everyone sane and prevent anyone from undergoing existential crises. Given that I'm still stuck fleshing out the first two-thirds of Chapter 7/10 of fic #3 in the series after struggling with it for four years, that's probably never going to happen.

Headcanon: Cynthia and the Lake Trio
Canon:
Cynthia is a Sinnoan who generally stays in Sinnoh but travels around it and who is willful, emotional, and knowledgeable.  
Conjecture:
Following the defeat of Team Galactic at Spear Pillar, it is entirely plausible for all three members of the Lake Trio to decide to treat her as a fellow guardian of Sinnoh (and/or technically the Universe) and a sort of almost equal (or at least a 'brother in arms' ) to occasionally hang around. 
Headcanon:
(based on there being that shrine in her hometown of Celestic Town in the games, admittedly) 
She'd privately been [raised to be] somewhat of a devout worshipper of the three before the events at Mt Coronet and the definative proof that they exist. That thing hanging from the necklace of hers has some religious meaning. Afterward, suddenly being treated as an [almost equal] ally and possibly friend (which eventually becomes reciprocated on her end) trips up her and everyone who knows her personally. It would start with her immediately checking to see if they're okay. Following Team Galactic being defeated, the triplet's champions would interpret the former just teleporting away (and the latter lacking a means of following them) as a sign that they're unharmed. So Ash and friends just go on their way. Cynthia can just Fly to the lakes to check on them. So being a responsible person, she does just that once all the immediately necessary cleanup (paperwork, verification the prisoners are being safely transported, etc) involved is complete. They're fine, but the thought is appreciated, and they do recognize her role in beating Team Galactic. What follows is occasional aid for the champion when she's in for their respective local areas. Reverence on her end turns into familiarity and mutual respect into possibly even a kind of friendship.
It is small at first: Azelf appears to help whenever she's in the area dealing with an emergency of some kind (disaster? some other set of poachers?). Azelf had been proven to exist and live in Lake Valor through the events of canon. This doesn't mean the locals aren't surprised to see it**. Perhaps the same is true for the other two (Or at least Mesprit who I can't think of a unique example of).
Any guest lectures by the champion at a school or university near Lake Acuity see the Being of Knowledge floating around at the back of the room, assisting the memory recall/formation of Cynthia and her audience to ensure it goes smoothly. 
Maybe while at the Valor Lakefront for one reason or another a kid (having just become a trainer a day before) decides to challenge her. The sheer chutzpah convinces Azelf to appear in front of him before he can send out his only Pokémon so that he can command the legendary against her instead.
Prayer/mediation at the lakes turns into chatting and in Mesprits' case, stress relief along with Dawn who it probably visits and is visited by regularly (after all, Mesprits lake is just outside of Twinleaf. It's not improbable that the two become friends themselves) (whether the chatting is one-way or two-way and if two way then if communication is direct telepathy or the transmission of certainties/emotions/memories is whatever you'd prefer).
And occasionally the three teleport to hang out with her wherever she may be.
Things come to a head when she goes on an archeological expedition for some ancient settlement's buried ruins in northern Sinnoh and the three decide to accompany her. She asks Uxie if it can give her directions to the location of the ruins and is given as a response her own memory of herself explaining to someone (a student at a seminar she guest lectured to?) that you can't truly learn something if you are just given the answers straight out. 
"But surely it counts in this case. You live around here. You count as a valid primary source." In response, all she gets back is Uxie smugly smiling at her. She doesn't catch herself muttering [something like] "You asshole." at the legendary pokémon. Frustration turns to horror at the blasphemous statement, but before she can apologize she notices Azelf and Mesprit have started laughing. She's dumbfounded "What?". And then comes a rapid series of memories into her mind -not her own but Uxie's- of both of its siblings expressing similar frustration at the Being of Knowledge being vague or mysterious or having told/hinted to them "I know something you don't". She rolls her eyes and starts to repeat her previous statement, but the frustration this time has been expanded into anger and thus speaks the words louder. "And you too, Mesprit. You can't just mess with people's minds for fun like that." (potentially replace Mesprit with Azelf here) The laughing continues. It is at this point that Cynthia realizes that mutual respect has turned into friendship. "A hint at least?". And then memories of relevant details about the civilization which she previously read begin to be recalled in her mind. And so on it goes. They'd spend time together occasionally, and do each other small favors (the legendaries teleporting the champion between lakes, Cynthia conducting odd errands). If the trio's existence is becoming common knowledge, the human and lake trio (plus Dawn, in Mesprit's case) may not even seriously hide their interactions. Those who revere the Lake Spirits (and assuming she'd have grown up in such a community, she'd know many of these people) may have no idea how to react to her growingly casual irreverent familiarity with them. ("Yes, 'Azelf desires that all may be the very best they can be. That thy will may triumph over any obstacle'. But it can be highly aggravating in its desire for such. Yes, what it wants is generally is a good thing. It isn't beneficial when it involves pestering someone for hours when they're trying to do paperwork in order to see the limit of their willpower or convince them to help make a hot pepper-mint icecream sunday. Again!") ([insert Mesprit statement here. Something about needing to talk down Mesprit from subjecting a criminal to a fae-style cruel and unusual punishment on account of Dawn being there to potentially see it? Maybe Mesprit would do the thing with the extremely painful food (but for the sake of experiencing it rather than to show how strong-willed it is)?]) ("Without a doubt, 'Uxie Knows'. It is a wonderful confidante and has been a lifesaver in keeping track of paperwork. And yes, Uxie absolutely does want people to be able to solve problems themselves. But I can speak for both myself and its siblings when I say Uxie is absolutely insufferable about it. 'Hey, Uxie? there's been an uptick in Pokémon kidnapping recently by some group of poachers. They were sighted around here recently, so can you help me find them?' And so rather than doing anything direct, it just reminds me of two news articles I'd read and a patch of a crime scene I'd once visited, then teleports away. One two weeks long investigation all across Sinnoh later and the G-men and I find that there's been a Pokémon Pinchers cell operating in Pastoria, while they're all gathered together and preparing for their first monthly shipment. Next I saw Uxie, it just gives me this smug look as if I should be pleased to be led by the nose with little sleep on some quest for something it probably already knew the location of. Absolutely insufferable.")
When Cynthia began to contemplate retiring from competitive battling, they were probably some of the first beings other than her own Pokémon that she confided in. Azelf, of course, merely insisted that she wait until after battling its favorite human.
**Slightly related vague headcanon: 
When the locals at the lakefront decide to build a shrine to Azelf subsequently to being officially demonstrated to exist without a shadow of a doubt, its soon replaced/modified(?) with the plan to build a park of some sort where people and Pokémon can test their willpower/courage. Eventually, one might find Medicham and Lucario meditating there. And if you're lucky you might see Azelf itself on the rollercoaster (or some equivalent) ride.
~~~~~ Not sure what to do with Mesprit here*** other than it also becoming friends with Dawn, or pushing for larger expressions of emotion. Something about having fae-like mannerisms, maybe? 'emotions as weighting functions in decision trees' is probably too clinical. I dunno ***or in general - frankly Mesprit is the least interesting and hardest to figure out a unique worldview for).

Why the Distortion World Is Empty
Wrote this back in 2018 as part of an attempt to explain a weird bit of the Pokémon Platinum setting. Pokémon names in ALLCAPS because that's how it was done back in DPPt.

"The legend told of a world on the other side of ours. This world. Why does this world exist? Why is GIRATINA here all alone?" -Cynthia
You are the hero of Sinnoh. You were there on Spear Pillar when Team Galactic attempted to create a new world.  You watched as the Lake Trio tried to sabotage the ritual, and GIRATINA dragged the team’s mad leader into its own world. Into the portal you had gone, and with the help of the Lake Trio, navigated the Distortion World. It was You who defeated Cyrus and then calmed that dragon of shadows. Then you found your way out so that you could continue your journey.
Now, you head north, to Lake Acuity. To check on the psychic who lives within, among other reasons. From Acuity Lakefront, you Rock Climb up to the forest. Using HM03 Surf, you reach the center of the lake. There is, as expected, a cave structure there.
You enter Acuity Cavern. At the center of the cave, you see a small blue and yellow Pokémon levitating. it seems to stare at you from beneath its closed eyes. And then you hear a voice. No, not hear - at least not literally.
“Ah, you have made it. Good.”
'...'
“Surprised I can communicate? You shouldn’t be, if you were listening to Cynthia. I am UXIE, the being of knowledge, should I not possess that which I embody?
I have been waiting for you. You did well, in saving the universe. And you calmed GIRATINA. Did you do so by catching the renegade? No, don’t tell me. It is not often that I get the chance to be surprised. And you made it out of the Distortion World well enough, didn’t you?” It is a good thing that place was otherwise uninhabited, or else what would you have done had your Pokémon all fainted? There are no Pokémon Centers to return to there, after all. But it is odd isn’t it? That World’s emptiness?”
'...' 
“had you truly not considered it? It is not as if there is anything stopping other Pokémon from being there. You can enter and leave through Turnback Cave without issue. Why can’t others? There are BRONZOR and BRONZONG living right nearby the portal.”
'...'
“Because it is uninhabitable, hmm? You are working on the Pokédex Project are you not? Have you ever encountered anywhere untouched by humans where Pokémon do not thrive? I assure you, there aren’t. Why isn’t there anything living off the upward rivers or ephemeral trees?”
'...' 
“Ahh. I need not look at you to see your eyes moving – the figurative gears in your head spinning. You are thinking! Very good. I knew I liked you. The truth then: It was not always uninhabited. Do you wish to know what happened, hmm?”
'...' 
“Of course you do. Why else would simply stand there? Very well then: here it is:
 The Mythical MEW, as you may know, is very often the creator of New Species. One day, just under half a billion years ago, near the end of what you humans call the ‘Devonian Period’, MEW became bored - as it often does. And in its boredom, it wondered its way into that Distorted realm. There, it found a world of Ghost and Rock and Ground and Water Pokémon who got lost within or else were descended from those who did. And there in GIRATINA's Realm, MEW found, was a world with most niches unfilled. When an unfilled niche is found - whether real or imagined, MEW holds the right to fill it with a creation of its own. And so, it decided to execute that right. 
The environmental factors which affect how well a species would thrive in that Reverse world were found to be totally unlike those seen anywhere else. Thus the new species for this realm would also have to be totally unlike those seen anywhere else. MEW took a look at the world's primary inhabitant and the lack of stability of space and time, and then began to create. Creatures with great mouthed tentacles for gripping the disappearing rocks and trees. Vast dragons with claw-armed mouths. Monsters with multitudinous fin-wings for swimming through non-euclidean rivers and skies. Phasing tenebrous spirits to consume the wyrms at the centers of floating landmasses. Organisms shaped like walking human towers. Powerful blocks of color. Others were stranger still. MEW called the creations 'cute'. After a year of observing, playing with the new children, and hanging its tail - swinging back and forth - from one being's stinger tail, it grew bored once more, and, deciding its work to be good in its eyes, promptly left. 
At first it was. MEW's creations were well suited to their environment - better than the sidereal native lives that had made their home in that world. And Nature took its course, as the new outcompeted the old. But the eldritch creatures were too successful. Once all the sidereal organisms were consumed, the horrors began to focus their unsated hungers on the terrain itself. Swarms of  ▶ A drank whole forests. The dreaded 'M slowly assimilated entire floating landmasses. Soon some even began to consider the Lord of Antimatter as potential prey if ganged up on. Actually gave the Renegade some exercise fighting them. And then some managed to come through a portal to our world unscathed. You could imagine the terror when they began to consume the land. The invaders were exterminated, and all saw the danger that had been let loose.
But MEW holds not just the role of a creator but also a destroyer. Its eldritch creations were found to be a threat to all ecosystems they encountered. To us.  The less dangerous were driven off to exotic planes and light years distant stars.  As for the others - with a hardened heart, MEW worked with GIRATINA to purge the horrors from that mirrored realm. MEW promised never to make another species for that place's niches again, and it remains all but uninhabited to this day. Now the Pokémon of this world are too afraid to crossover.”

“Might some of the more dangerous entities have escaped their purgation, you ask? Oh yes. All that remained awoke three years ago. But none survive today.
Now then: I need not read your mind to know that you are not here simply to check on my health. I have waited my entire existence for this moment – this opportunity to make meaningful decisions of mine own. Step forward, human. 
Come – To Battle!”

Wrote this back in 2018 as part of an attempt to explain a weird bit of the game setting. I had planned on writing a multi-chapter sequel (interquel?) that gives a more behind-the-scenes look at things that doesn't whitewash events at all (it would be titled "Where the Wild T̶̢̘͓̹̘̳͙͉͉͈͈̲̣̿͌͌̉̀̄̅ẖ̷̡͎̞̹͖͕̟͙̪͌͐̑́̂̈͘͘ͅị̴̧̢̲̩̬̻̯̣̠͙̄̐̑́̅̾̑̊͌̊́͑́͜͠n̸͎̖̻͉̣̻̒̌͗̎́̇̈̈́̃̐͋́͝g̵̗̮̩̳̥͙̗͔̞̥̫̟͎̹͗͘s̸̰̖͉̔̔́̇͝ went") but that's probably never going to amount to anything.

In my mind, the fact that they're not so close together geographically sort of limits any further reason for bonding between Ash/Azelf and Brock/Uxie beyond what that anonymous poster posted.
Maybe Azelf occasionally uses the mental link to get a [figurative] front seat to Ash's battles (and possibly discovering that Mewtwo also has a similar bond with him that the elder psychic may jump across for a front seat into whatever Mewtwo gets up to), but that's practically it on that end. By canon, of course, we don't see them together afterward. I do sort of like the Uxie idea in a sense - but only insofar as acting curious or ignorant when it is about something Brock needs to review. Brock probably eventually catches on that Uxie would only be pretending to be ignorant for his sake. (Where/when Uxie independently came across and figured out some of the information and technology he's learning would be something Brock would never get any form of answer to)
I like to HC after the Cyrus Incident, all three unknowingly get boosts from the Lake Trio. Ash the will to move past the trauma, Dawn the ability to bounce back from despair (thus her attitude in JN070), Brock the ability to gain knowledge when its needed (like, he needs to do an emergency surgery and suddenly knows exactly how to preform it)
Oohhh that’s so cool!!! Their random little boosts that the Lake Trio give when the three humans desperately need it. It’s their way of saying thank you or something like that

I feel obligated to point out that Lake Verity is right there in the forest outside Twinleaf Town. Who's to say Dawn and Mesprit don't regularly visit each other afterwards. Dawn because she's a ten year old child and the thought that she shouldn't be interacting with a being once thought a legend to possibly be worshipped may not occur to her.
Mesprit from occasional boredom and liking the idea of bonds of friendship (and regarding Dawn as worthy of such). And because Dawn is a ten year old child who's gone through potentially traumatic experiences which normal human therapists may not be properly equipped to deal with. But mostly for the entertainment value.
(setting off the confused mess of emotions other inhabitants of Twinleaf would go through seeing the being of emotion just floating around and hanging out with Dawn is an added bonus for the legendary pokémon)

Japanese. Much more cerebral. The English version tries to remove some of the moral ambiguities and existential philosophy elements because the censors wanted to avoid confusing children. But the original goes much deeper into Mewtwo's ongoing existential crises.

Headcanon about Mewtwo's Personality and Neuroses (and Mew's, technically) 
Reposting a comment of mine from another forum that I think people here might find interesting:

He's intelligent. Ridiculously intelligent. He started asking philosophical questions from second one. On the other hand, that intelligence doesn't come with any (conscious) life experience - so any experience he has should be assumed to be the standard until proven otherwise. Canon has him decide to strike back against humanity under the assumption that all humans are like the people that he's spent his entire life interacting with (read: the scientists ('We're better than you because we made you'. will get to this later), Team Rocket (people who claim to be strong and hold that power is everything but actually are weaker than pokémon and rely on the power of their Pokémon to get what they want), and Giovanni (who just told him he's just a tool and not a friend or ally at all)). And continues to question his meaning in life afterward.
Something to note here: the very first thing the scientists tell Mewtwo (in the original script) is that they made him from Mew. He went on to ask how he actually came to be. 'Is this Mew my parent?'. 'Well yes but actually no.' 'If I don't have a parent than did God (literal translation: Kami) make me?'. Before being told again 'We made you'. And this upsets him, despite any seeming preconceived notions that would cause this to be the case. Compare also his later attempts to prove (to himself) that he has a right to exist/that he isn't a lesser being despite being a clone, that Mew tells him (admittedly after being repeatedly attacked and taunted as weak by Mewtwo) that 'the real ones are real. they won't lose to copies', and his issues in Mewtwo Returns about being convinced that he doesn't belong.
Personally, I'm of the opinion that those preconceived ideas were inherited from Mew alongside the various other genetic memories he canonically has (ex: the lake at Mt. Quena). An angle to go with is that someone not being born naturally or created by God (kami? Legendary Pokémon? Arceus? Mew?) feels like a painful hurtful affront to him personally but not knowing why.
That's because this is actually Mew's opinion*: that's the elder kitten's reason to be/self-definition: a fun progenitor being that is with certain exceptions the source of a (possibly not actually literal, though Mew may not have realized this) 'Divine Spark of Life' which is then passed down from generation to generation. For most of its life, Mew hasn't had to deal with the sorts of existential questions Mewtwo has: it knows who it is and why it exists -and so the prospect of artificial life not due to Mew (or other Legendary Pokémon) is in some sense an attack against Mew's existence (though to be handled by Mew the same way it handles anything els...oooh shiny). If artificial beings could be created that were equal to the natural entities descended from Mew, then what reason is there for Mew to continue to exist?
This would explain why Mewtwo didn't initially accept the information that he was created by humans. It means he's unnatural. A sin against nature. His instincts say he should not be. And so what you've got is a somewhat self-loathing** supergenius who is constantly questioning the meaning of his life and compulsively needs to prove (primarily to himself, much less so to others) that his life has value and that he belongs in this world.
Note that the only morality he's learned is what Team Rocket and Giovanni taught him, and what he could figure out from first principles. That is, the TR philosophy of 'might makes right'. Following Mewtwo Returns and having his worldview dashed twice in a row by the same human child risking his life for people, its not impossible Mewtwo would adopt a moral code of something like "Would Ash Ketchum intervene if I or someone else did X?"/"What would Ash Ketchum do [here] if he had my powers?"****/"What would Ash Ketchum say if I did Y?"
[Edit: With regards to his issues in Mewtwo Returns, note that in the original release of Mewtwo Strikes Back (and the remake) (where he doesn't make that speech at the end about the moral of the movie), he's been proven wrong about humans all being bad and clones being superior. But nothing ever disproved his existential concerns. His conclusion in the (Japanese) first movie was 'doing all this was a mistake'. It wasn't 'one's origin as a natural being or a clone doesn't matter, we're all equal' or 'Might doesn't make right'. For Mewtwo, beating Mew (and possibly the other clones beating their own templates) was supposed to prove that his existence wasn't redundant. But then he failed to defeat Mew, and so rather than re-examining his axioms, he interpreted the draw as concluding that he was redundant.
*or at least it was at the time the eyelash was lost (and continuing up until the fight against Mewtwo. My Lament of the Elder Kitten fic (that I still can't seem to figure out how to write the middle of the next chapter of***) tries to explore these thought processes in more detail).
**in the time period between finding out he's artificial and getting dunked into the lake at Mt Quena and Ash's words about being unique sink in.
***I know how the chapter ends. I've had that written down since late 2018 or early 2019. And chapter 9 (final chapter) and 10 (epilogue...unless it just gets appended to the previous) were originally planned to be the entire fic when I came up with the idea in summer 2018. AAaaaaargghhh ****Note of course that Mewtwo has only met Ash twice -both in extreme circumstances. As a general rule, he probably thinks Ash is smarter and (slightly?) wiser than the latter actually is.

Pokémon M16: Rewritten  (Or errr….parts of a script for it)

Context: The year is 2011ish. Get V, set in Poké-New York, is coming to an end. Rumors of a new ‘fairy’ type abounded.  Last we saw Mewtwo, at the end of Mewtwo Returns, and then in cameo appearances in the opening of Destiny Deoxys, and the Advanced Battle theme song (and IIRC, the opening of Rise of Darkrai), he appeared in the shadows of a city skyline which looked very distinctly like NYC, complete with the Empire State Building. If we were ever going to see our favorite genius psychic existential-philosophizing super-scientist Pokémon again, it’d logically be here. And given that Genesect is basically a soft reboot of Mewtwo, it’d be totally awesome to see them fight in the inevitable Genesect movie.
The first poster for the Genesect movie was leaked to Serebii. And then a second, where, amazingly,  Mewtwo was featured. But he looked off. The lines were too soft. We told ourselves that it might be a weird animation decision. Then came the third poster, with something like an altered form of Mewtwo. And it looked horrifyingly cutesy. ‘That looks like a fairy. Why does Mewtwo have a fairy form? Please be a hoax’.  Thankfully, it and a subsequent trailer (where he had a female voice for some God-forsaken reason) were just pranks by GameFreak/Pokémon Inc. Still, nonetheless, they decided to just skip Movie #16 entirely (and anyone who says otherwise is a lying liar who tells lies). 
In the years since, I’ve occasionally speculated on how it M16 have gone. The guidelines for it are simple: 
Kickass fight between Mewtwo and Genesect. Genesect attacks Poké-New York City and Mewtwo defends it?
Show how Mewtwo’s character has evolved since last we saw him. In theory, his arc should come full circle here, the first Genetic Pokémon defending humans rather than attacking them; As a Mewtwo story, it should be somewhat cerebral. Where does the first person to tell Mewtwo that his life has inherent value fit into his worldview?
Like all final movies in a generation, it should give a sneak preview of the next generation. In this case, a sneak preview of Mega Evolution, which functions like Mega Evolution, but is never explicitly stated to be such (after all, it should be formally introduced in the anime within the generation it is a part of). Given Mega-Evolution is supposed to function off the bond between Human and Pokémon (from the in-game text in X&Y, and the Korrina arc in the anime it is likely this was supposed to be linked in some way to the new Affection mechanic), well…see point 2. 
The following are scraps of an attempt at such a script, which I figured some here may be interested in.(Long blocks of italics are flashbacks and internal monologues, etc)
Pokémon Genesect: The Power Within (or something about genetcs or 'Genetic conflict' or such)
For context, Ash and friends arrived in New Tork City after Mewtwo telepatically requested that he come - the clone had been living in the shadows of the city. When they meet, Mewtwo would recap the events of Birth of Mewtwo all the way through Mewtwo Returns (and how Ash et al saved him psychologically - lets face it he's a psychological mess for his whole life up until the end of that special) to Iris and Cilan (while dancing around the whole Mew and I sort of killed Ash bit). He'd ask Ash to help him test a pair of special stones he developed to make him more powerful - inspired by watching a tourist and his own pokémon. The test fails and soon afterwards the Genesect attack. (no idea how to handle Dowse Genesect though)

This is not a battle between Pokémon called gods, who can fight by rending space or rippling time. But it is no less violent. This is a battle of living weapon versus living weapons, genetically enhanced super clone versus technologically enhanced super predator, each altered to bring their combat abilities to the ultimate level. One-on-one, even with two type disadvantages? Shouldn’t be that hard. But one against four, while trying to prevent collateral damage? This could be a challenge…

The Genetic Pokémon plummeted to the ground, shattering pavement on impact.  A minute later, he found himself pulled to his feet by a grass type’s vine whips and a human. The human. Mewtwo: “I told you to flee to somewhere safe.” Ash: “Why would I do that? I can’t just abandon a friend in need!” Mewtwo: ‘your…friend?’

The Genetic Pokémon begins to smile. Mewtwo:“Ash... I...would like to try to use the stones again” And so the boy holds up his stone, while the Genetic Pokémon puts a hand to the stone on his cape.  A double helix symbol flashes and light flows from one stone to the other.  Mewtwo glows and begins to transform. The clone feels jolts of pain as his body changes in ways it was never designed for, shifting to experimental genetic blueprints of his own devising. His thick tail - the result of an attempt by his creators to stuff additional neurons into him but sufficiently distant to not cause seizures or weigh down his head (human hubris, really, to alter his to fit their own human body plan and neglect the solved problem that already existed with alakazam) - decomposes into a vestigial stub, the matter bubbling up his flesh until the back of his head – brain (with more wrinkles added than could be given to him by mere human blueprints), skull, and all - bloats to massive proportions; His second neck - a now vestigial coaxial cable to connect forebrain to hindbrain- submerges into his first; The hemispheres of his brain merge together, and a new coaxial cable emerges to encourage additional connection between the two sides (a mild seizure arises from the increased rapidity of thoughts, as does a physical headache from the sensation of skin and flesh and bone and cartilage being pulled upwards, but nothing he can't handle); eyes grow to Mew-like proportions - inflaming and taking on an unhealthy blood red hue; already skeletal arms shorten to add layers of protective fat, while large useless legs shrink outright; All the while, nerves shift to accommodate his new frame.

 The now cape-less transmuted Genetic Pokémon pauses for a moment, getting used to his increased mental capacity (and blinks to discard the small amounts of blood that leaked from his eyes), and then speaks. Mewtwo: “Get the locals to safety. I can handle the Genesect myself." And with that, Mewtwo returns to the fray. The four Genesect each fire a signal beam at their opponent, but the attacks are all quickly reflected back at them followed by shadow balls. This is not a battle between living weapons, engineered by evil organizations for use in world conquest. It is even more violent. This is a battle between the world’s strongest hunters versus the world’s strongest Pokémon. Four against one would be overkill in their natural habitat, but they are 300 million years obsolete. Against their opponent’s full psychic might - raised to 11, the hunters become the hunted. For the first time, Genesect choose flight over fight.  The chase is on. Genesect fly away from the Psychic Pokémon, occasionally turning back to fire back a techno blast or signal beam. Shadow balls and psychic blasts are launched back in return but are eventually found to be too insufficient. Mewtwo’s eyes glow, and it is as if the genesect were each at a point of lowest air pressure or the center of gravity wells. Newspapers, litter, trashcans, bicycles, any objects they pass that are not tied down, and some that are, are pelted at the Paleozoic Pokémon.

As the battle goes on, the side effect of un-directed Mega evolution (not that it ever is explicitly stated) takes its toll on even Mewtwo's mind. Slowly, existential philosophy fades to bioweapon instinct. His is the most powerful mind in miles around, but even that does not protect the genius fully. Protecting the city from strange attackers gives way to fighting threats to one's territory.
Eventually, a (truck? metal bench?) gets thrown at the genesect. Red gets away, but it hits and pins down the others.
Floating, the World's Strongest Pokémon stared down at the invaders. He watched them move feebly. But they still moved (even if half unconsciously)- still tried to free themselves. If they freed themselves, they would become a threat once more. This could not be allowed. They would have to be dealt with. Permanently. As the bioweapon charged up a Shadowball, he noticed out of the corner of his eye another of the enemy's kind approach. Good. four instead of three. And then as he moved to throw, it flew in between them and emitted a buzz that sounded almost like "Stop!" and the blast hit Mew's counterpart. Except it didn't fire through Mew's blast, or push it back. It hit something in the middle. And when the smoke clears, he sees the boy glow and fall over, turning to stone. "It can't be." he thinks out loud, "A human tried to stop our fight." This leads to some some kind of internal monologue where Mewtwo realizes his worldview is (at least somewhat) wrong, what he's doing is wrong, and/or that he's been defeated - not physically, but philosophically/psychologically. Mewtwo dispersed the Shadowball and looked around, beholding the destruction he has wrought upon the city in his battle. There had to be another way.

Mewtwo notices the moon, possibly has a flashback to Meowthtwo's argument from Mewtwo Returns about everyone seeing the same moon , and then sees Red Genesect. Thus does Mewtwo race forward, telekinetically grab the hunter and begin rapidly ascending. As they pass the stratosphere, the psychic's body shutters - bones snap and reform - neurons twist - mass oozes back into place painfully as the artificial transformation is undone. Soon they come to a stop, above the atmosphere, inhabiting a bubble of air. [Insert here a cheesy philosophical speech about home and the moon and ones place in life that is inspired by everything Mewtwo has experienced up until this point] Red Genesect is convinced, and they head back down.
After battle ends, includes a Genesect asking why Mewtwo is helping them build a nest which drifts into something like
“What? You ask Why? Why "are you helping me?” Asked the psychic. It didn’t make sense. The boy had no reason to be here. He had no reason to care about him. “Well, for one thing, you saved my Pikachu. That's a good reason.” And so needlessly endanger themselves further just to repay him? Was that all? “The only one?” There had to be something he was missing “Do you always ne- -ed a reason to help somebody?” Answered Mewtwo. And then he returned his focus to the work below, eyes glowing as the building material for the nest began levitating into place once more.
Then before Ash et al leave, Mewtwo talks to Ash and after confirming that he won't erase anyone's memories (and has resolved to watch over the city at least for the time being), tells him that the latter is more powerful than the former could ever be in the ways that matter (in that that Mewtwo is alone, while Ash has a lot of friends - 'I could take on and defeat the entire Pokémon League, but I would be doing so completely alone. If I ever got hurt, no one would be there for me', cutting to a short flashback of Pikachu crying over Ash's petrified body), and briefly invoking truth and ideals in some way, and the camera would pan out and then back down to the main cast leaving the city, as Mewtwo telepathically finishes his monologue with something along the lines of "and for your continued journey, I would like to give you and your Pokemon: Best Wishes". )
With the final words, briefly show the
POKéMON Best Wishes
anime title card then immediately cut to credits

Credits would of course show some scenes of him visiting the other clones (to fit the whole friendship/home theme that Cataquack Warri brought up). Also, scenes involving Genesect in their new home, and Ash introducing Iris and Cilan to previous friends over the video phone (Cilan on video phone with Brock, each in an apron, comes to mind).

Logic for the Mental degradation is that it appears both in the Mega-Lucario arc in the anime and the Gen VII pokédex and is thus probably supposed to be a thing (which GameFreak was probably unable to figure out how to implement as anything other than flavor-text). See also perhaps Gen II's Berserk Gene having an amplified effect on him. That he's able to snap himself out of it on his own is in and of itself a result of his intelligence - rather than the degradation being a result of an insufficiency thereof. That the cause goes unanswered (and the degradation itself unobserved by Ash and friends) exists as foreshadowing/setup for the Mega-Lucario arc where it would be resolved.
The brutality of the mega evolution is an attempt to make Mewtwo's awfully unthematic mega design actually fit Mewtwo's design theme of being twisted and brutal and unnatural and wrong.
Similarly, with regards to Mewtwo having a mega stone/evolution in the first place. Frankly, it doesn't make much sense for one of the stones that were created 3000 years ago to be perfectly suited to allow an artificial Pokémon that can't be more than a decade old to mega evolve. It does make sense for those stones to be artificial, and lets face it, Mewtwo making them as a science experiment and/or to prove (to himself) that he isn't inferior to pokémon that do have them is perfectly feasible and in character. It may not be in a cave, in this case, but it is with a box of scraps. This is probably entirely in line with the capabilities of the guy who mastered genetic engineering in a few weeks or months (and beyond the knowledge possessed by his creators) entirely out of spite and need to prove a lack of inferiority.
