It's always interesting when the topic of what to do with the Witches in Madoka comes up, especially in light of what's revealed about them.
(Obvious spoilers following, if you wish to avoid that.)
Many posit--as does the spin-off Suzune Magica--that since Witches are Magical Girls who are corrupted, then killing them is akin to killing a Magical Girl. Yet at the same time, there's also an argument to be made that by the time the Magical Girl fully becomes a Witch, whatever consciousness was present is already gone, and all that's left is a monster that has to be put down.
It's kind of like that episode of Jumborg Ace where the Groth aliens turn a puppy into a kaiju, and Naoto and the puppy's owner are momentarily stunned by what to do... until they readily decide that what's left of the puppy's soul is no longer there, and it would be irresponsible to let the kaiju run wild.
At the end it boils down to the "What measure is a non-human?" trope. And it's not like other magical girls haven't killed sentient life before (Sailor Moon obliterates a lot of Youma early on; while they were revealed to be clay dolls in the manga, that does not seem to be the case in the 90s anime). The original twelve episodes of PMMM seemed to be aware of this, given how Madoka's wish and the new universe play out. But Magia Record needed to keep Witches, so this is now a muddled issue in the broader scope of the franchise.
(This also makes Walpurgisnacht's defeat in MagiReco have a bitter edge, when you think about it. Walpurgisnacht is really nothing more than another victim--or victims--of Kyubey's system. But for MagiReco to retain its status quo, Walpurgisnacht has to die. And the game doesn't seem to really consider that angle.)
