By adapting artificial intelligence models known as large language models, researchers have made great progress in their ability to predict a protein’s structure from its sequence. However, this approach hasn’t been as successful for antibodies, in part because of the hypervariability seen in this type of protein.
To overcome that limitation, MIT researchers have developed a computational technique that allows large language models to predict antibody structures more accurately. Their work could enable researchers to sift through millions of possible antibodies to identify those that could be used to treat SARS-CoV-2 and other infectious diseases.
“Our method allows us to scale, whereas others do not, to the point where we can actually find a few needles in the haystack,” says Bonnie Berger, the Simons Professor of Mathematics, the head of the Computation and Biology group in MIT’s Computer Science and Artificial Intelligence Laboratory (CSAIL), and one of the senior authors of the new study. “If we could help to stop drug companies from going into clinical trials with the wrong thing, it would really save a lot of money.”
The technique, which focuses on modeling the hypervariable regions of antibodies, also holds potential for analyzing entire antibody repertoires from individual people. This could be useful for studying the immune response of people who are super responders to diseases such as HIV, to help figure out why their antibodies fend off the virus so effectively.
Bryan Bryson, an associate professor of biological engineering at MIT and a member of the Ragon Institute of MGH, MIT, and Harvard, is also a senior author of the paper, which appears this week in the Proceedings of the National Academy of Sciences. Rohit Singh, a former CSAIL research scientist who is now an assistant professor of biostatistics and bioinformatics and cell biology at Duke University, and Chiho Im ’22 are the lead authors of the paper. Researchers from Sanofi and ETH Zurich also contributed to the research.
Modeling hypervariability
Proteins consist of long chains of amino acids, which can fold into an enormous number of possible structures. In recent years, predicting these structures has become much easier to do, using artificial intelligence programs such as AlphaFold. Many of these programs, such as ESMFold and OmegaFold, are based on large language models, which were originally developed to analyze vast amounts of text, allowing them to learn to predict the next word in a sequence. This same approach can work for protein sequences — by learning which protein structures are most likely to be formed from different patterns of amino acids.
However, this technique doesn’t always work on antibodies, especially on a segment of the antibody known as the hypervariable region. Antibodies usually have a Y-shaped structure, and these hypervariable regions are located in the tips of the Y, where they detect and bind to foreign proteins, also known as antigens. The bottom part of the Y provides structural support and helps antibodies to interact with immune cells.
Hypervariable regions vary in length but usually contain fewer than 40 amino acids. It has been estimated that the human immune system can produce up to 1 quintillion different antibodies by changing the sequence of these amino acids, helping to ensure that the body can respond to a huge variety of potential antigens. Those sequences aren’t evolutionarily constrained the same way that other protein sequences are, so it’s difficult for large language models to learn to predict their structures accurately.
“Part of the reason why language models can predict protein structure well is that evolution constrains these sequences in ways in which the model can decipher what those constraints would have meant,” Singh says. “It’s similar to learning the rules of grammar by looking at the context of words in a sentence, allowing you to figure out what it means.”
To model those hypervariable regions, the researchers created two modules that build on existing protein language models. One of these modules was trained on hypervariable sequences from about 3,000 antibody structures found in the Protein Data Bank (PDB), allowing it to learn which sequences tend to generate similar structures. The other module was trained on data that correlates about 3,700 antibody sequences to how strongly they bind three different antigens.
The resulting computational model, known as AbMap, can predict antibody structures and binding strength based on their amino acid sequences. To demonstrate the usefulness of this model, the researchers used it to predict antibody structures that would strongly neutralize the spike protein of the SARS-CoV-2 virus.
The researchers started with a set of antibodies that had been predicted to bind to this target, then generated millions of variants by changing the hypervariable regions. Their model was able to identify antibody structures that would be the most successful, much more accurately than traditional protein-structure models based on large language models.
Then, the researchers took the additional step of clustering the antibodies into groups that had similar structures. They chose antibodies from each of these clusters to test experimentally, working with researchers at Sanofi. Those experiments found that 82 percent of these antibodies had better binding strength than the original antibodies that went into the model.
Identifying a variety of good candidates early in the development process could help drug companies avoid spending a lot of money on testing candidates that end up failing later on, the researchers say.
“They don’t want to put all their eggs in one basket,” Singh says. “They don’t want to say, I’m going to take this one antibody and take it through preclinical trials, and then it turns out to be toxic. They would rather have a set of good possibilities and move all of them through, so that they have some choices if one goes wrong.”
Comparing antibodies
Using this technique, researchers could also try to answer some longstanding questions about why different people respond to infection differently. For example, why do some people develop much more severe forms of Covid, and why do some people who are exposed to HIV never become infected?
Scientists have been trying to answer those questions by performing single-cell RNA sequencing of immune cells from individuals and comparing them — a process known as antibody repertoire analysis. Previous work has shown that antibody repertoires from two different people may overlap as little as 10 percent. However, sequencing doesn’t offer as comprehensive a picture of antibody performance as structural information, because two antibodies that have different sequences may have similar structures and functions.
The new model can help to solve that problem by quickly generating structures for all of the antibodies found in an individual. In this study, the researchers showed that when structure is taken into account, there is much more overlap between individuals than the 10 percent seen in sequence comparisons. They now plan to further investigate how these structures may contribute to the body’s overall immune response against a particular pathogen.
“This is where a language model fits in very beautifully because it has the scalability of sequence-based analysis, but it approaches the accuracy of structure-based analysis,” Singh says.
The research was funded by Sanofi and the Abdul Latif Jameel Clinic for Machine Learning in Health.

Updates and thank you!
Hey everyone! I know I’ve been inactive over the past year and I honestly didn’t even log in to this account during that time.
To update: I completed a hell of a senior year, and I have graduated with my 2 bachelors degrees in biomedical engineering and chemical/biological engineering! It was so hectic, and I never thought I’d say this but I genuinely did not find the time to post or keep this account going. Regardless, I wanna say thanks for all your support. I started this a few years ago in an attempt to get better at studying and focus on school, and It helped immensely. I’ll always love this community <3 my plans now are to work in industry for a bit (data science/bioinformatics) and look into PhD programs for 2023. So, I may be back ;) but for the time being, I’ll just kinda be on here casually. Thank youuuu all for being an integral part of my education, and congrats to my fellow grads!!

Do you have any trust issues in general (especially in romantic relationships)? And if so how do you overcome it?
Yes, I’ve had severe trust issues in the past in professional relationships but less so in friendships and romantic relationships.
I don’t know if you’re one of my MBTI followers or one of my non-MBTI followers so I’ll cover both bases.
(Non-MBTI) My trust issues stem from my extreme competitive nature and insane drive for success. I generally have very low confidence in other people’s competence in professional spheres like work and school. Due to my track record of success and desire for optimal results, I’ve struggled over the years with giving people the benefit of the doubt especially if something important was at stake. I’m not referring to dumb and insignificant pursuits like getting more social media followers or winning matches in video games. I’m referring to critical and meaningful goals like grades, GPA, work projects, etc. that impact my future, my goals, and my quality of life. This is why I’m relaxed here on Tumblr but I’m a completely different person at work. Trust issues in these areas could turn me into a control freak because I didn’t trust that other people would produce the same caliber of work as me and I couldn’t accept failure that wasn’t caused by my own actions. Group projects in college and graduate school were a nightmare, team sports were a challenge, and personal relationships were strained.
(MBTI) As a Te-dom, I always optimized for the best objective result (highest grade, highest score, highest performance review score at work, etc.) and I often clashed with other MBTI types that I viewed as undisciplined, too relaxed, and borderline apathetic about achieving the same result. If you were one of those MBTI types who attended college with the philosophy that “School is about learning and growth! Grades aren’t important!” then we could be friends but we absolutely could not be teammates in a group project because I’d steamroll you. I had medical school ambitions and medical schools absolutely care about grades. If I felt someone was even remotely incompetent and threatened my grades, I’d hijack the task assigned to that person (i.e. “Give it to me, I’ll do it”) because I wanted to guarantee the best results.
We can debate my method forever but we can’t deny the results: I graduated from one of the best universities in America and the world with 3.9 out of 4.0 GPA, was accepted to 8 of 10 medical schools I applied to including 1 Ivy League university, and attended a top 5 graduate program.
I’ve relaxed over the years by allowing other people to make mistakes and to learn at their own pace but the most effective solution to my trust issues was this: I sought people (and environments) of extraordinary ability, ambition, and achievement. I joined the best academic and professional institutions in the world so I could be surrounded by others just like me and finally have peace of mind that I wouldn't be let down in group efforts. I attended top universities, recruited into top management consulting firms, and now joined top technology companies. I wanted to be around people I didn’t have to push or motivate, I wanted to be around people who shared the same values as me when it came to achievement and excellence.
For example, my current organization is considered one of the best technology companies in the world with an impossibly high hiring bar (0.2% acceptance rate that rejects Harvard University graduates by the dozen), an aggressive performance review system to weed out underachievers, and the best and brightest colleagues I’ve ever worked with in my life. Some of my colleagues include a former McKinsey & Co. engagement manager, a former U.S. Department of Defense bioinformatics PhD scientist, a former professional football player turned management consultant, a former Olympian turned software engineer, and a former Senior Manager of strategy in Artificial Intelligence to name a few. I’m surrounded by startlingly brilliant, competent, and ambitious people that I highly respect as colleagues and as good friends. I’m now able to relax, take a deep breath, and let people do their thing because I have more trust they’ll succeed. My blood pressure is much lower, collaboration isn’t always a battle, and my quality of life has gotten so much better because I can take way more vacations knowing my team has it together while I’m gone. I’ve avoided any environments in which laziness and underachievement are allowed-- this has made me happier.
In romantic relationships, no, very few trust issues. I only date highly independent women who aren’t afraid to be honest so my relationships have benefited from healthy and open communication even when we disagree. I’m also confident in who I am and what I offer to a relationship so I don’t take rejection personally because I understand I’m not a good match for everyone and not everyone will be compatible with my personality and my lifestyle-- and that’s perfectly okay. I’m not the paranoid or jealous type: say what you need to say, express yourself openly like a grown adult if there’s an issue, and we’ll work to fix it or if it’s unfixable we can re-evaluate our relationship. We don’t need to do the cliche relationship drama theatrics. Again: you don’t possess people, you experience them. If that experience ends, thank them for the memories and move on.

A collaborative research study by DAILAB @ IIT Delhi and DAILAB @ AIST (National Institute of Advanced Industrial Science and Technology), Japan has recently discovered that Ashwagandha may hold an efficient anti-COVID-19 drugA novel strain of coronavirus (SARS-CoV-2) that emerged in Wuhan city, China in December 2019 has caused pneumonia outbreak in more than 150 countries called COVID-19. As of May 17, 2020, it has infected around 45,25,497 individuals globally with 3,07,395 deaths, as reported by WHO in its COVID-19 Situation Report - 118.The outbreak, declared as a Global health emergency on January 30, 2020, disrupted normal life to the extent of calling world almost to a halt. Though some treatment options including the use of Remdesivir, Hydroxychloroquine, Lopinavir, Ritonavir, APN01 or Favilavir are being tested in clinical trials across the globe, yet no effective therapy has been announced. While new line of drug and vaccine development have been initiated world-wide, in the current scenario of high infected numbers, severity of the disease and high morbidity, repurposing of the existing drugs are heavily explored by recruiting integrative genomics and bioinformatics research tools.SARS-CoV-2 virus genome and structure have been recently published triggering drug designing, devising and development using informatics and experimental tools, worldwide. DAILAB (DBT-AIST International Laboratory for Advanced Biomedicine) teams @IIT Delhi and @AIST Japan, working on natural compounds from Ashwagandha and propolis for last several years, explored the possibility of some of their bio-actives to interact with SARS-CoV-2.In a research paper, just accepted for publication in the J Biomol Struct Dyn, the team has reported that natural compounds from Ashwagandha and propolis have the potential to be effective anti-COVID-19 drug candidates. The researchers targeted the main SARS-CoV-2’s enzyme for splitting proteins, known as the Main protease or Mpro that plays a key role in mediating viral replication. This is an attractive drug target for this virus, and as humans don’t naturally have this enzyme, compounds that target Mpro are likely to have low toxicity. They discovered that Withanone (Wi-N), a natural compound derived from Ashwagandha (Withania somnifera) and Caffeic Acid Phenethyl Ester (CAPE), an active ingredient of New Zealand propolis, have the potential to interact with and block the activity of Mpro. The team described that they have also searched for the capability to these bioactives to modulate the protein on the surface of human cells, to which the SARS-CoV-2 binds and allows its entry into our cell - the transmembrane protease serine 2 (TMPRSS2), and selected Withanone. The study is currently under review and expected to be published in a near future.The team said that their findings may not only connect to save time and cost required for screening for anti-COVID-19 drugs, but may also offer some preventive and therapeutic value for the management of fatal COVID-19 pandemic, and hence warrant prioritized validation in the laboratory and clinical tests. They added that the drug development may take a while and in the current scenario, these natural resources (Ashwagandha and Propolis) may offer some preventive or even therapeutic value. However, although they are easily available and affordable, one has to be cautious about the content of bioactive ingredients. CAPE, while is a major component of propolis, its amount and stability are critical factors that could be managed by generating its complex with cyclodextrins. This has been earlier described by the DAILAB team. Withanone, on the other hand, varies with geography/parts/size of the Ashwagandha plant. So, in order to acquire or appreciate particular effects, we must use the right and quality-controlled resource/extracts.Prof. D. Sundar, Coordinator of DAILAB @ IIT Delhi & Head of the Department of Biochemical Engineering and Biotechnology at IIT Delhi said, “The traditional medicine system ‘Ayurveda’ has been practiced for thousands of years in India. Unlike modern medicine, the mechanism of action of natural drugs has not been resolved so far. IIT Delhi and AIST researchers have been working together for more than a decade and trying to contribute to strengthen this avenue by merging the traditional knowledge with the modern technologies.”He added, “While well-trusted reputation of Ashwagandha as an immunity enhancer forms a basis of the recent initiative of the Indian Government in forming an Interdisciplinary Task Force [joint initiative of Ministry of AYUSH, Ministry of Health and Family Welfare (MoHFW), the Ministry of Science & Technology through Council of Scientific & Industrial Research (CSIR) with Indian Council of Medical Research (ICMR)] to launch its clinical research studies related to SARS-CoV-2 and the COVID-19 disease, the current research report of this team provide hints on its direct anti-viral activities.”The other authors on this paper were Vipul Kumar (PhD student, IIT Delhi) and Jaspreet Kaur Dhanjal (PhD alumni from IIT Delhi and currently a post-doctoral fellow at AIST).Prof. Sundar said that they could not accomplish these findings without the effective collaborations with Dr. Renu Wadhwa (Prime Senior Research Scientist and Head of AIST-INDIA DAILAB) and Dr. Sunil Kaul (Senior Research Scientist, AIST-INDIA DAILAB) of National Institute of Advanced Industrial Science & Technology (AIST), Tsukuba, Japan.
