See this moment when he sighs? In the manga, it was more visible that he was relieved (it is a little different there - in the manga he starts laughing and says it out loud, so here we can consider it a foreshadowing or replacement for that reaction in the anime - I think we may still see the laugh reaction in the next episode, but for now it just looked like he was really relieved that Kyo is behind this all, now the next thing he needs to be relieved about is to see that L’Arc and the rest not accomplices to his plans). I don’t remember the exact wording in the light novel, so I cannot vouch for that, but in the manga till this very moment Naofumi was still warring with himself and doubting if L’Arc and the rest are not maybe behind this, but because Naofumi trusts them to some extent his progress as a person was marked here by not assuming they’re behind this right away, trying to tell himself they might be and always rejecting the idea on some subconscious level, because he trusted them. Which marks a solid point in his journey from someone who cannot trust anybody whom he cannot somehow directly control, to someone who starts trusting people whom he has no control over. He knows they have to kill him for the sake of this world, and he is not happy about the prospect, but he knows he can trust them anyway, not like in the case of other 3 Cardinal Heroes. This is the moment when he meets the real bad guy, and sighs in relief that his trust was not in fact betrayed and that he won’t have to kill people he cares about.
