Going to chime in here as I have actual experience on this.
Trans inmates are housed based on the current physical status of their lower body, true, but are otherwise treated like their preferred gender. They receive the clothing of their preferred gender, the officers are told to refer to trans inmates with their preferred name and gender pronouns. They are even searched differently - as in a trans woman pre-transition can ask for a female officer to search their upper body, and a male to search their lower body (or vice-versa for trans men) .
They are housed in a separate cell during lockdown periods, but otherwise can socialize with the other inmates on a unit during unlock times. (This is because isolation = bad) Because of the situation they are typically housed on units with others that have special handing needs and only come out in monitored groups that interact well together. If there's going to be a problem, they are unlocked in separate groups.
Believe it or not, criminals aren't criminals 100% of the time. 95% of the time they are just people. They are not constantly committing assaults or bullying each other or stealing from each other. They are just waiting for their trial - watching tv, on the phone, reading, drawing, writing letters and playing games.
Trans inmates in particular are handled with care in finding a group they are able to socialize with before they are unlocked into a group. The officers can usually tell who is going to be a problem on a unit and can help identify if someone is going to cause issues just based solely on gender identity (most inmates are not shy about saying they have a problem with someone).
And if they are assaulted, it is more likely to be because one person did something to piss the other person off, gender not-withstanding. Assaults happen. It's not always a hate-crime.
When a trans inmate has had the appropriate bottom surgery, they are transferred to the appropriate jail for their gender. This is simply because it is unacceptable for someone with a penis to search someone with a vagina, and vice-versa. Even when a search is preformed with a body scanner, the officer on the scanner must conform with the gender of the lower private area.
This goes for trans officers as well. If a trans man works at a male institution, they are preforming body searches of male inmates only after the appropriate bottom surgery. If they are mid or pre-transition they are not allowed to search male inmates lower bodies. The same goes for trans women at women's institutions. AND if either the inmate or the officer are uncomfortable with a trans individual performing the search they can request another officer to perform the search instead. (Also when I say search, I mean any search: frisk search, body scanner or strip search)
(And before anyone goes off, strip searches are hands-off, and the inmate has the right to refuse. They are moved to a single cell until they comply because you would not believe where people can hide weapons - in/on their bodies, in their hair, sewn into their clothes, etc...)
This isn't some massive violation of human rights, it isn't big government hate-on for trans people. It's not the "beginning of the end for trans rights in Canada." It's a simple matter of who is able to search an inmate. In all other matters, the individual is treated as who they are: a trans woman is not forced to wear the male jumpsuit, be forced to interact with transphobes or is the victim of unending assaults or severe isolation.
Transgender inmates in provincial detention will be incarcerated according to their anatomical sex, not their gender identity, Quebec’s public security minister said Wednesday. François Bonnardel said in a statement the measure is to ensure the safety of all inmates.

If you're into stuff like this, I cannot recommend The Enchanted Forest Chronicles by Patricia C. Wrede enough. Seriously. This is one of those books series that fundamentally changed my outlook on the Fantasy Genre as a whole!
Dragons? Yup! Unconventional princess? You betcha. Great take on monarchies and wizards and fairy tale plot quests? Boy howdy!
Genuinely love these books. Please, please, please go and find/read these books from any library, book app, or bookstore. They are great and you won't regret it!
