Dealing with players have the ability to fly in dnd or pathfinder is really as simple. Any world that has flying creatures ie. Dragons, aaracokcra, flumphs is going to be well prepared to defend against these threats. The problem become that if a player has flight and you as a dm hasn't planned for it. Your players character has a super power.
