Let's be honest, there's no way there were just two men running this entire ship. I'm not sure how many you'd conceivably need for a boat this size, but with roughly 70+ Pokemon also aboard (not counting the Legendaries), it's definitely more than two people. It's massive, look how tiny Michael is!

Which raises the question of what happened to them when Shadow Lugia dropped the boat? (Playing thru XD as a kid, it totally went over my head, but it's likely Cipher killed a fair number of people with their test run of XD001. No wonder Eldes called it quits when Ardos proposed blowing up Citadark.)
