The actual reason that everyone felt something was off was because the doppelgänger was made/presented themself under the assumption that Character A was a singlet, and that all their "strange inconsistencies" had to have a pattern they could mimic. However, Character A is actually a system, and as such, there were little quirks to their personality and behavior that the doppelgänger left out, leading to their discovery.
