Pokédex Entry, Pokémon Sapphire: Rayquaza, the Sky High Pokémon 

"Rayquaza is said to have lived for hundreds of millions of years in the earth's ozone layer, above the clouds. Its existence had been completely unknown because it lived so high in the sky." 

That is, until Groudon and Kyogre started to bicker so much that the sky serpent had to descend upon the land and put them back in their place. And again. And again. So many times over millenia and millenia. In Pokémon form. Through their vessels, sitting on the Council. There was that growing feeling in Rayquaza's gut, like they were something smaller caught in a cage. When did the endless expanse of the sky get so far from them? They can pinpoint it to the moment they were held down by chains of burden, having to be Trio Master and keep the other two's shenanigans in check. From fair, just and balance-seeking, they became bitter. They yearned for the time when they could soar the skies with complete abandon. 

 Freedom. 

 Rayquaza and their advisors had a planned vessel, already trained in politics and religion, already up to the task when the current vessel would pass. 

 And when she passed, the Sky Serpent vanished. 

They were looking for something different. Something spontaneous, something wild and free. Something as close as possible to the skies they yearned for. 

 A free spirit. Someone who thrived out of the system, out of the rules. End a line of lawful vessels with a chaotic one. Much closer to what Rayquaza used to be before responsibilities started piling up.

The joining was done out of mutual agreement at first, but soon enough, it became a begrudging alliance more than an actual partnership. Jay is exactly what Rayquaza looked for, but the sky serpent has to get used to being someone who doesn't bend to rules. Their vessel, it turns out, has the worst aversion for authority, and is doing his best to stay under the radar, wearing colored contacts to hide the sudden change in eye color. When a few scales started showing up on his hip, Jay made sure to always wear something that would cover them. 

 After all, Rayquaza told him about the teachings a vessel must go through, and the responsibilities that come with it. 

They both agree on one thing: for this lifetime, at least, someone else can deal with Groudon and Kyogre. Rayquaza needs a vacation, Jay wants nothing to do with established power structures. And, despite the bitching and the divergence of opinions, they make things work. So long as no one tries to drag them back to the council and back to the babbling and the golden cage, they can deal with each other. ...kind of.
